Project description:Human coronaviruses (HCoVs) cause mild to severe respiratory infection. Most of the common cold illnesses are caused by one of four HCoVs, namely HCoV-229E, HCoV-NL63, HCoV-HKU1 and HCoV-OC43. Several studies have applied global transcriptomic methods to understand host responses to HCoV infection, with most studies focusing on the pandemic severe acute respiratory syndrome coronavirus (SARS-CoV), Middle East respiratory syndrome CoV (MERS-CoV) and the newly emerging SARS-CoV-2. In this study, Next Generation Sequencing was used to gain new insights into cellular transcriptomic changes elicited by alphacoronavirus HCoV-229E. HCoV-229E-infected MRC5 cells showed marked downregulation of superpathway of cholesterol biosynthesis and eIF2 signaling pathways. Moreover, upregulation of cyclins, cell cycle control of chromosomal replication, and role of BRCA1 in DNA damage response, alongside downregulation of the cell cycle G1/S checkpoint, suggest that HCoV-229E favors S phase for viral infection. Intriguingly, more than 80% of key factors of cell innate immunity, interferon-stimulated genes (ISGs) and other transcripts of early antiviral response genes were downregulated early in HCoV-229E infection. This study will enhance our understanding of commonly circulating HCoVs and hopefully provide critical information about still-emerging coronaviruses.

Project description:Seasonal coronaviruses, including HCoV-229E, -NL63, -OC43, and -HKU1, are prevalent worldwide, predominantly causing mild, self-limiting upper respiratory (re-)infections in adults, often presenting as the common cold. However, in individuals with compromised immune systems, these viruses may lead to more severe illness and even fatalities. Recently, there has been a renewed interest in studying HCoVs due to their amenability to handling in reduced biosafety containment, offering valuable alternatives to SARS-CoV-2 for preclinical screening and the development of antiviral treatments. Despite their significance, research on HCoVs has been hindered by limited host-genomic data. To address this, we performed RNA-sequencing on 3D air-liquid interface human nasal airway epithelial cells (hNECs) infected with the alphacoronavirus HCoV-229E and the betacoronavirus HCoV-OC43. These hNECs were derived from pooled adult donors and exhibited pseudostratified mucociliated differentiation, faithfully replicating the complexities of normal airway biology. Our study aimed to identify specific immune signatures associated with HCoV infections in a physiologically relevant model. By elucidating the host responses induced by different seasonal coronaviruses, we can gain valuable insights into their pathogenesis and interactions with the respiratory epithelium. This knowledge may pave the way for the development of targeted therapeutics and prophylactics to combat HCoV infections effectively.

Project description:The purpose of this experiment was to evaluate the human host cellular response to wild-type Human coronavirus strain 229E (HCoV-229E) infection of primary human airway epithelial cell cultures. Sample data was obtained from mock-infected primary human airway epithelial cell cultures at 24 hours post infection. Primary human conducting airway epithelial cells were grown at air-liquid interface. Samples were harvested and processed for RNA sequencing (RNA-Seq) expression analysis and limited proteolysis proteomics. Wild-type human coronavirus strain 229E (HCoV-229E) infected and mock-infected primary human airway epithelial cell cultures with and without primary human lung macrophages were harvested at 24 hour post infection (MOI 3). Samples were processed for RNA sequencing (RNA-Seq; in Trizol) expression analysis and limited proteolysis proteomics (LiP). For LiP, cells were lysed by freeze thaw cycles and each replicate was split in half and treated for 1 minute with proteinase K and then trypsin and the other half just treated with trypsin prior to processing for proteomic analysis. Search for the DDA data was performed using MaxQuant, following the label-free quantification and match between runs (LFQ-MBR) workflow. The DIA data was searched with FragPipe/DIA-NN. The database search results were further processed using in-house codes which filtered and normalized the data, and added statistical parameters.

Mock-infected and human coronavirus 229E-infected immortalized human lung fibroblasts (MRC5) cells were collected at 8, 16, and 24 hours post infection (HCoV-299E). Cells were lysed by freeze thaw cycles and each replicate was split in half and treated for 1 minute with proteinase K and then trypsin and the other half just treated with trypsin prior to processing for proteomic analysis. Data was searched with MS-GF+ using PNNL's DMS Processing pipeline.
