Transcriptome analysis of young and old zebrafish ventricles

Project description:The gradual decline of tissue functionality is the main reason why humans suffer from age-related diseases. The prevalence for cardiovascular diseases increases with increasing age. In order to prevent age-related cardiac diseases, it is of importance to understand the respective age-associated risk factors. We have therefore compared the ventricular transcriptome of old and young hearts of the model organism zebrafish. We identified the immune system as activated in the old and found muscle organization to deteriorate upon aging. We show an accumulation of immune cells, mostly macrophages, in the old zebrafish ventricle.

Single-cell RNA-Seq of young, old and metformin-treated mouse muscle and adipose

Project description:Here we investigate the nature of cellular heterogeneity in the gene expression of aging and characterize the changes that metformin causes in mouse adipose and muscle at the single-cell resolution. The single cell transcriptomes of ~13,000 cells were captured using single-cell RNA-sequencing, resulting in gene expression data for 13 cell types from the visceral adipose tissue stromal-vascular fraction and ~5,000 cells from 12 cell types from the gastrocnemius muscle. The study design featured three groups of male C57BL/6J mice that corresponded to three-month-old controls (young), 18-month-old controls (old), and 18-month-olds treated with 1000 ppm (0.1% w/w) metformin for 6 weeks (treated). Our analyses demonstrate that metformin’s age-associated changes results in the modulation of an old to young expression profile via a cell type-specific manner. This reversion is demonstrated by significant changes observed in cell-type proportions and the degree of cell-cell heterogeneity. Additionally, metformin is known to restore the dysregulation due to age in autophagy and immune response in adipose, hypoxia in muscle, and inflammatory responses in both tissues. In our data, we detect evidence of these processes at play where endothelial cells, macrophages, and stem/progenitor cells respond most effectively to metformin’s gerotherapeutic response compared to other cell types. We further characterize metformin’s role in reverting age-associated cell-type-specific shifts in the transcriptional space by investigating changes in gene expression distributions and gene regulatory network dynamics.

Myelin proteome differences in old and young mice

Project description:Aging of the peripheral nervous system (PNS) is associated with structural and functional changes that lead to a reduction in regenerative capacity and the development of age-related peripheral neuropathy. Myelin is a central component in maintaining physiological peripheral nerve function, and differences in myelin maintenance, degradation, formation and clearance have been suggested to contribute to age-related PNS changes. In addition, recent proteomic studies have elucidated the complex composition of the total myelin proteome in health and its changes in neuropathy models. However, changes in the myelin proteome of peripheral nerves during ageing have not been investigated. Hence, the aim of this proteomics experiment was to define proteome changes in isolated myelin fractions during ageing, by investigating myelin proteome profiles from young (nerves from 2-3 month old mice) and old (nerves from 18 months old mice) nerves.

TMT isobaric profiling of young versus old haematopoietic stem cells

Project description:Mass spectrometry was performed with an Orbitrap Fusion Tribrid mass spectrometer (Thermo Scientific) interfaced with an UltiMate 3000 Binary RSLCnano System (Dionex). Proteome Discoverer v.1.4 (Thermo Scientific) with SEQUEST HT search engines was used for the spectra-preprocessing and HCD MS2 spectra were used for peptide identification and quantitation based on TMT reporter ions. TMT isobaric comparison of old versus young haematopoietic stem and progenitor cells. Young 1 and Young 2 are samples 126 and 128 of dataset UTH_1. Old 1 and Old 2 are samples 129 and 130 of UTH_1. Young 3 is sample 131 and Old 3 is sample 130 of dataset UTH_4.

Transcription profiling of mouse retinal pigmental epithelium/choroid from young and old animals

Project description:To characterize underlying changes in the retinal pigment epithelium (RPE)/choroid with age, we produced gene expression profiles for the RPE/choroid and compared the transcriptional profiles of the RPE/choroid from young and old mice. The changes in the aged RPE/choroid suggest that the tissue has become immunologically active. Such phenotypic changes in the normal aged RPE/choroid may provide a background for the development of age-related macular degeneration. Experiment Overall Design: We compared the gene expression of retinal pigmental epithelium/choroid from young and old animals. There were 4 samples from young mice and 4 samples from old mice. Each sample contained 4 retinal pigmental epithelium/choroid from 2 animals
