Project description:We performed poly(A)+ RNA sequencing (Illumina GAIIx) from nuclear and whole cell RNA fractions of mouse AB2.2 embryonic stem cells (ESCs) and neural progenitors (NPCs) differentiated from ESCs. We further transfected AB2.2 ESCs with control antisense oligonucleotides (ASOs), or 2 independent ASOs each targeting either PAT-14 lncRNA or Firre lncRNA for 24 hours, in 4 biological replicates each and performed poly(A)+ RNA sequencing (Illumina HiSeq 2000).

Effect of Ifnar1 Knockdown in a mouse model of Cerebral Interferonopathy

Project description:To investigate effect of antisense oligonucleotides targeting the murine IFNa receptor (Ifnar1 ASOs) in a transgenic mouse model of cerebral interferonopathy (GIFN), mice were injected intracerebroventricularly with Ifnar1 ASOs. We performed DGE-Seq on brain cortex samples to determine the impact of ASOs on the transcriptome. Treatment of GIFN mice with Ifnar1 ASOs resulted in a significant decrease in Interferon gene expression and dampened the hyperinflammatory transcriptomic landscape in the brains of GIFN mice.

IER3-AS1 interacting proteins by AP-MS

Project description:Characterisation IER3-AS1 interacting proteins using chromatin oligo-affinity precipitation (ChOP) followed by mass spectrometry. The HeLa cell lysates was incubated with biotinylated antisense oligonucleotides (ASO), targeting an experimental target antisense long noncoding RNA IER3-AS1 or a control RNA LacZ. LacZ and IER3-AS1 interacting proteomes were pulldown using Streptavidin beads. The eluted protein samples from both LacZ control ASOs and IER3-AS1 ASOs subjected to mass-spectrometry analyses to identify IER3-AS1 interacting proteins.

Single embryo RNA-seq analysis in RIF1 depleted preimplantation mouse embryos

Project description:RNAseq datasets from control and RIF1-depleted mouse embryos to address whether RIF1 depletion results in changes in gene expression. siRNA was microinjected at the zygote stage and controls (embryos injected with siRNA control) and RIF1-depleted embryos (embryos injected with siRNA against Rif1) were collected either at the 4-cell or at the 8-cell stage. RNAseq was performed using SMART-Seq2 in single embryos.

Antisense oligonucleotide-mediated inclusion of the TRA2β ultraconserved poison exon induces the expression of a lncRNA with anti-tumor effects

Project description:Dysregulated expression of oncogenic splicing factors (SFs) occurs in human tumors in part through alterations in splicing of poison exons (PE), highly conserved exons that trigger RNA degradation. TRA2β is one such SF that undergoes PE suppression in tumor cells. Therefore, manipulation of TRA2β-PE can be a promising therapeutic strategy for cancer. Here, we demonstrate that low TRA2β-PE inclusion correlates with decreased patient survival across multiple tumor types. TRA2β-PE-targeting antisense oligonucleotides (ASOs) induce anti-cancer phenotypes and widespread transcriptomic alterations in cell culture models by causing both TRA2β protein knockdown and upregulation of TRA2β-PE-containing transcripts, which act as long-noncoding RNAs (lncRNAs) to sequester nuclear proteins. Finally, we demonstrate efficacy of TRA2β-PE-targeting ASOs in preclinical 3D organoid and in vivo patient-derived xenograft models. Together, this demonstrates that oncogenic SFs can be drugged using PE-targeting ASOs and elucidates a mechanism by which the TRA2β-PE acts both as a regulator of TRA2β protein expression and as a lncRNA that controls cancer cell growth.

HIPSTR lncRNA knockdown in H1BP cells

Project description:HIPSTR is a conserved lncRNA that is transcribed antisense to TFAP2A gene. Unlike previously reported antisense lncRNAs, HIPSTR expression does not correlate with the expression of its antisense counterpart. HIPSTR depletion in HEK293 and H1BP cells predominantly affects genes involved in early organismal development and cell differentiation. H1BP cells were transfected with antisense oligonucleotides (ASOs) targeting HIPSTR (ASO #0, ASO #1 or ASO #2) or control scrambled ASO (ASO CTL); transfections with each targeting ASO were done in duplicate, transfections with control ASO were done in triplicate.
