Spatial transcriptomics of 12 tumor tissues from colorectal cancer

ABSTRACT: To studied how transcript expression was distributed in heterogenous colorectal tumor tissues, we performed spatial transcriptome analysis of 12 CRC tumor samples. The OrgaRES consortium study includes tissues samples from patients at the university hospital of Lille (CHU Lille, France) obtained with the approval of the institutional review board and the Lille ALLIANCE-CANCER biobank. All patients gave their informed consent and signed a non-opposition statement to research use of a biological sample.

Transcriptome profiling of 57 LUAD samples and 11 peritumoral normal lung tissues

Project description:RNA was extracted from 57 LUAD patients hospitalized from 2004 to 2010 at the Pasteur Hospital (Departments of Pulmonary Medicine, and Thoracic Surgery, CHU de Nice, France) and 11 normal lung tissue specimens taken from areas at standard distance (3 cm) from the same cohort of patients.The diagnosis of LUAD patients was based on examination of all tumor specimens using the 7th pTNM classification and on the last histological classification of NSCLC. Written informed consent was obtained from participants after explaining the nature of the study, which was approved by the research ethics board of the Nice University hospital and was performed according to the guidelines of the Declaration of Helsinki. The main clinical and pathological data are summarized. Enrollment of patients in our study was conditioned by stringent criteria such as obtained signed consent, availability of resected surgical specimens, good quality RNA and time of follow-up for surviving patients (min 40 months for surviving patients).

Gene expression profiling of esophageal adenocarcinoma

Project description:Specimens were collected from esophageal adenocarcinoma patients undergoing esophagectomy for adenocarcinoma at the University of Michigan Health System between 1991 and 2004. Written consent was obtained from each patient according to the approval and guidelines of the University of Michigan institutional review board. Patients receiving treatment with chemotherapy and/or radiotherapy prior to surgery were excluded. Tissue samples were fresh-frozen in liquid nitrogen and stored at −80 °C until use.

Molecular subtypes in pancreatic adenocarcinoma [tumors, normal and pancreatitis]

Project description:The goal of the study was to examine the transcriptional profile of pancreatic tumors to identify molecular subtypes in order to develop validated clinically useful gene expression signature with the potential to guide therapy decision. Tissue was obtained by snap freezing in liquid nitrogen as soon as removed. All tissue samples were stored at -80C. Samples were embedded in OCT and a 4ug section was taken for H/E staining. After QC procedure to ensure high quality RNA (RIN>7) and confirm PDAC histology, 78 samples were subjected to microarray analysis. All patients signed an Institutional Review Board approved consent for bio-banking, clinical data extraction and molecular analysis.

Gene Expression Profiling of Human High-Grade Serous Ovarian Tumor Samples

Project description:The goal of the study was to further delineate the molecular signatures associated with high-grade serous ovarian cancer in order to develop validated clinically useful prognostic signatures with the potential to guide therapy decisions. Fresh frozen samples were prospectively collected from a series of 174 consecutive women with high-grade serous ovarian, primary peritonial, or fallopian tube cancer who underwent surgery by a gynecologic oncologist at Mayo Clinic betweern 1994 and 2005. All patients received postoperative chemotherapy with a platinum agent, and 75% received a taxane. All patients signed an Institutional Review Board approved consent for bio-banking, clinical data extraction and molecular analysis. Median follow-up time was 35 months (range, 1-202 months). Fourteen patients (8%) were included in the TCGA study.
