Project description:Wild type Arabidopsis thaliana Col-0 root cultures, were treated with fenclorim or 4-chloro-6-methyl-2-phenylpyrimidine dissolved in acetone to achieve a final concentration of 100uM. The final acetone concentration of 0.1% was replicated in control root cultures. Samples were taken at four and twenty-four hours post addition in biological triplicate. Root cultures were routinely maintained at 25C in the dark. 18 samples were used in this experiment

Project description:The herbicide safener fenclorim is used to protect rice from damage by the herbicide pretilachlor, whilst the structural analogue 4-chloro-6-methyl-2-phenylpyrimidine (CMP) is unable safen rice. Fenclorim and CMP were applied to rice cultures to determine differences in the transcriptional response to a safener and a non-active analogue at four and 24 hours. Rice N1 cell suspension cultures were treated with fenclorim or 4-chloro-6-methyl-2-phenylpyrimidine (CMP) dissolved in acetone to achieve a final concentration of 100uM. The final acetone concentration of 0.1% was replicated in control cell suspension cultures. Samples were taken at four and twenty-four hours post addition in biological triplicate. Suspension cultures were routinely maintained at 25 C in the dark.

Cultures were harvested one hour after exposure. Assessed in reference to control cultures of M-3125 exposed to DMSO (0.5% final concentration) since all the above compounds were dissolved in DMSO.

A four chip study using total RNA recovered from two separate control cultures of F. verticillioides FRC M-3125 in PDB containing 1% ethanol and two separate experimental cultures of M-3125 grown in PDB plus the added treatment of 50 ug/ml ethanolic BOA. The cultures were incubated for two hours on a rotary shaker (200 rpm) at 27C in the dark and then harvested by vacuum filtration and frozen in liquid nitrogen. The chips were a F. verticillioides custom 14K array based on platform GPL14669.

Seedlings were gently submerged by application to the plates of the different auxin solutions (made in ethanol carrier; 0.1% final concentration) and at the indicated times, the seedlings were lifted from the plate en mass and flash frozen in liquid nitrogen. Project description:Desulfovibrio vulgaris has been studied extensively for its potential in the bioremediation of heavy metals and radionuclides. Hydrocarbons and solvents, as frequent environmental co-contaminants, have been reported to inhibit microbial activities and thereby pose a limitation on bioremediation efficiency. As a part of the Genomes: GTL project to deduce the stress response pathways in metal/radionuclide reducing bacteria, we studied the responses of D. vulgaris to acetone, which is a ketone solvent frequently observed at contaminated DOE sites. Growth experiments in closed vessels at 37 °C indicated that D. vulgaris could maintain normal growth with 3%(v/v) acetone following a 1-h lag phase. When the acetone concentration was raised to 5%(v/v), we observed a 2-h lag phase followed by a growth rate which was only 15% that of normal. At an acetone concentration of 8%(v/v), no active growth was observed following 10 hours of incubation. To assess the mechanism of acetone inhibition, genome-wide transcriptional profiles were analyzed from D. vulgaris cultures following acetone (5% v/v) treatment using whole-genome microarrays. This acetone shock altered the expression of a large number of genes in the D. vulgaris genome, of which 309 were up-regulated greater than 2 fold and 199 were down-regulated by over 2 fold. Transcripts highly up-regulated included genes encoding the flagella structural subunits, flgB (15 fold), fliE (11 fold), and flgH (10 fold). Another group of genes highly induced were chaperones, such as dnaJ (11 fold), groES (8 fold), and hsp20 (8 fold). Down-regulated genes included two groups of genes, ribosomal proteins and amino acid transporters, suggesting a state of growth arrest upon acetone addition. These results were interpreted to mean that D. vulgaris responds to elevated solvent levels by increased motility and maintenance of proper protein functions. Subsequently, acetone (5% v/v) was added into triplicate cultures. Gene expression profiles 30 and 100 minutes following acetone exposure were compared with those of the control cultures without acetone treatment. Total RNA was harvested from three replicate control and treated cultures at two time points following acetone addition. RNA extraction, purification, and labeling were performed independently on each cell sample.Two samples of each total RNA preparation were labeled, one with Cy3-dUTP and another with Cy5-dUTP for microarray hybridization (Dye swap).

We sampled RNA expression at four stages of conidia germination, including fresh conidia (15min), polar growth (120min), doubling of long axis (240min), and first hyphal branching (360min) in Neurospora crassa. Cultures were made onPDA, iand two biological replicates were collected for all data points. The growth was under a labratory condition of 25C and constant light.
