Molecular subtypes of autism spectrum disorder: Convergent genetic pathways and environmental modulation

ABSTRACT: Gene expression in the cerebral cortex of VPA-exposed (VPA) and unexposed (UE) marmosets at five age points (neonates, 2 months, 3 months, 6 months, and adults) was analyzed using microarrays. VPA marmosets recapitulated the molecular signature of human ASD, with glial gene expression alterations emerging in the neonatal period, preceding neuronal gene expression alterations.

Prenatal Valproic Acid Exposure Alters Striatal Proteomic Signatures Associated with Autism Spectrum Disorder in Mice

Project description:Prenatal exposure to valproic acid (VPA), an antiepileptic and mood-stabilizing drug, is a well-established environmental risk factor for autism spectrum disorder (ASD). To investigate region-specific molecular alterations, we performed tandem mass tag (TMT)-based quantitative proteomic profiling of the striatum in 9–10 week-old mice prenatally exposed to VPA and control littermates. Striatal tissues were processed by protein extraction, digestion, TMT labeling, and high-pH reversed-phase fractionation, followed by LC–MS/MS analysis on a Q-Exactive HF-X mass spectrometer. In total, 101 differentially expressed proteins (47 upregulated, 54 downregulated) were identified. Functional enrichment analysis implicated pathways related to synaptic transmission, neuronal development, oxidative stress response, and excitation/inhibition balance. Key down-regulated proteins included parvalbumin (PVALB), NR2F1, and metallothioneins (MT1, MT2, MT3), highlighting disrupted inhibitory signaling and metal ion homeostasis in VPA-exposed mice. This dataset provides comprehensive proteomic profiles of striatal tissue, supporting molecular insights into the mechanisms by which prenatal VPA exposure contributes to ASD-related phenotypes.

Dysregulation of the chromatin environment leads to differential alternative splicing as a mechanism of disease in a human model of autism spectrum disorder

Project description:Autism spectrum disorder (ASD) affects 1 in 44 children. Chromatin regulatory proteins are overrepresented among genes that contain high risk variants in ASD. Disruption of the chromatin environment leads to widespread dysregulation of gene expression, which is traditionally thought of as a mechanism of disease pathogenesis associated with ASD. Alternatively, alterations in chromatin dynamics could also lead to dysregulation of alternative splicing, which is understudied as a mechanism of ASD pathogenesis. The anticonvulsant valproic acid (VPA) is a well-known environmental risk factor for ASD that acts as a class I histone deacetylase (HDAC) inhibitor. However, the precise molecular mechanisms underlying defects in human neuronal development associated with exposure to VPA are understudied. To dissect how VPA exposure and subsequent chromatin hyperacetylation influence molecular signatures involved in ASD pathogenesis, we conducted RNA sequencing (RNA-seq) in human cortical neurons that were treated with VPA. We observed that differentially expressed genes (DEGs) were enriched for mRNA splicing, mRNA processing, histone modification, and metabolism related gene sets. Furthermore, we observed widespread increase in the number and the type of alternative splicing events. Analysis of differential transcript usage (DTU) showed that exposure to VPA induces extensive alterations in transcript isoform usage across neurodevelopmentally important genes. Finally, we find that DEGs and genes that display DTU overlap with known ASD-risk genes. Together, these findings suggest that, in addition to differential gene expression, changes in alternative splicing correlated with alterations in the chromatin environment could act as an additional mechanism of disease in ASD.

Transcription factor binding and individual genetic risk for valproate teratogenicity

Project description:Valproate (VPA) use during pregnancy is associated with a wide range of birth defects and adverse neurodevelopmental outcomes, but not all exposed children are affected and there is evidence for a genetic predisposition. We hypothesised that genomic variants that impact on the binding affinity of transcription factors (TFs) are integral to VPA-associated teratogenicity and a plausible explanation for variance in interindividual risk. We interrogated maternal exomes from women recruited through international epilepsy genomics consortia. The variant burden within genes associated with 32 different birth defect types was higher for those exposed to VPA as compared to other antiseizure medications (OR 1·73 [95% CI 1·40 to 2·14], p = 2·25E-07). Variants in women exposed to VPA were predicted to impact the binding affinity of 359 TFs and network analysis of encoded proteins indicated that a master regulator, EP300, interacts with 42% (151/359) of all variant sensitive TFs. We then profiled coexpression between EP300 and other TFs in differentiating neurons derived from human embryonic stem cells (hESCs) exposed to VPA at 300µM and 700 µM, or unexposed, and a reference map generated using public data. Almost all coexpressed pairs observed in the cell assay data were also observed in the reference map. In contrast, only 30% (119/400) of the coexpressed pairs observed in unexposed cells were present in cells exposed to VPA; suggesting that VPA activates alternative biologically valid, but context inappropriate, signaling cascades. Our findings suggest that VPA-induced disruption of EP300-related regulation is common across birth defect types and that genetic variation can modify subsequent transcriptional dysregulation, explaining why only some pregnancies are affected. The results have implications for the development of genetic risk biomarkers and safer drugs.

Integrative genomic and transcriptomic analyses identify functionally relevant causal genes for exercise in a large animal model

Project description:Thoroughbred horses were assigned to one or more of three cohorts representing distinct exercise states: untrained at rest (UR, n = 94), untrained four hours post-exercise (UE, n = 71), and at rest following six months of training (TR, n = 65). Fifty horses were sampled in both the UR and UE groups, 32 were shared between the UR and TR groups, and 25 overlapped between the UE and TR groups; 18 horses were sampled at all three time points. Horses were classified as untrained or trained based on their prior exercise workload, as described previously [27]. Untrained horses had completed fewer than five work days (WDs; high-intensity exercise) before sampling, whereas trained horses had completed an average of 17.1 WDs (standard deviation, SD = 8.2).
