Analysis of B cell neighborhoods via single cell spatial transcriptomics in head and neck cancer patients

ABSTRACT: Head and neck squamous cell carcinoma tissue microarrays were stained via CD20 single plex IHC and then FOVs were selected for B cell neighborhoods (including tertiary lymphoid structures) in confirmed tumor areas via H&E evaluation by a pathologist.

Project description:Soft tissue sarcomas (STTs) are neoplasms of mesenchymal cells, and are composed of more than 60 subtypes. Although many of these STTs could be distinguished from each other by morphology and limited IHC biomarkers, the precise diagnosis of STTs with similar morphology is still difficult to achieve. Therefore developing novel diagnosis biomarker and molecular signatures will be very helpful to pathologist in clinic.

GTF2I Mutations are Common in Thymic Epithelial Tumors

Project description:Within a project aim to define the genomic aberration of thymic epithelial tumors, we performed array CGH in 65 thymic epithelial tumors. Tumor samples were collected during surgery or by image-guided biopsies and immediately frozen. Section from frozen material were cut and stained with Haematoxylin and Eosin. A pathologist reviewed the slides and selected only cases with >80% of cancer cells.

High Resolution Slide-seqV2 Spatial Transcriptomics Enables Discovery of Disease-Specific Cell Neighborhoods and Pathways

Project description:High resolution spatial transcriptomics is a transformative technology that enables mapping of RNA expression directly from intact tissue sections; however, its utility for the elucidation of disease processes and therapeutically actionable pathways remain largely unexplored. Here we applied Slide-seqV2 to mouse and human kidneys, in healthy and in distinct disease paradigms. First, we established the feasibility of Slide-seqV2 in human kidney by analyzing tissue from 9 distinct donors, which revealed a cell neighborhood centered around a population of LYVE1+ macrophages. Second, in a mouse model of diabetic kidney disease, we detected changes in the cellular organization of the spatially-restricted kidney filter and blood flow regulating apparatus. Third, in a mouse model of a toxic proteinopathy, we identified previously unknown, disease-specific cell neighborhoods centered around macrophages. In a spatially-restricted subpopulation of epithelial cells, we also found perturbations in 77 genes associated with the unfolded protein response (UPR), including Tmed9. Treatment with a TMED9-targeting compound showed efficient removal of toxic mutant proteins and reversal of the UPR. Our studies illustrate and experimentally validate the utility of Slide-seqV2 for the discovery of disease-specific cell neighborhoods and actionable targets.

Methods: Two tissue microarrays (TMA) were generated from each FFPE block using the ISNET Galileo CK4500 computer-driven tissue microarray. Images of H&E-stained cores were demarcated by a pathologist and were utilized alongside NanoString immunofluorescent staining for morphology markers S100, CD45, CD3, and DAPI to draw region of interest.

GPCR signaling neighborhoods associate with the susceptibility to adverse drug reactions of incretin mimetics

Project description:G protein-coupled receptors are important drug targets that engage and activate signaling transducers in multiple cellular compartments. Delineating therapeutic signaling from signaling associated with adverse events is an important step towards rational drug design. The glucagon-like peptide-1 receptor (GLP-1R) is a validated target for the treatment of diabetes and obesity, but drugs that target this receptor are a frequent cause of adverse events. Using recently developed biosensors, we explored the ability of GLP-1R to activate 15 pathways in 4 cellular compartments and demonstrate that modifications aimed at improving the therapeutic potential of GLP-1R agonists greatly influence compound efficacy, potency and safety in a pathway- and compartment-selective manner. These findings, together with comparative structure analysis, time-lapse microscopy and phosphoproteomics, reveal unique signaling signatures for GLP-1R agonists at the level of receptor conformation, functional selectivity and location bias, thus associating signaling neighborhoods with functionally distinct cellular outcomes and clinical consequences.

Fallopian tube lesions as potential precursors of early ovarian cancer: A comprehensive proteomic analysis.

Project description:The main goal of this study is to explore the proteomic expression in prophylactic salpingooophorectomy specimens, obtained from highly selected cohort of patients at risk of developing a high-grade serous ovarian carcinoma (HGSOC), because of a hereditary (BRCA 1 or 2 mutation) or a documented familial context. Pathological aspects of fallopian tube specimens, at the origin of most HGSOC in this selected feminine population, are extracted from slides annotated by the pathologist, then submitted to a proteomic analysis. We carried out an in-depth proteomics analysis of these epithelial lesions (p53 signature, serous tubal intraepithelial carcinoma-STIC and serous tubal intraepithelial lesions-STIL) based on spatially resolved proteomic guided by IHC technique.

Activation of proto-oncogenes by disruption of chromosome neighborhoods [5C-Seq]

Project description:Mutations such as gene fusion, translocation and focal amplification are a frequent cause of proto-oncogene activation during tumorigenesis, but such mutations do not explain all cases of proto-oncogene activation. Here we show that disruption of local chromosome conformation can also activate proto-oncogenes in human cells. We mapped chromosome structures in T-cell acute lymphoblastic leukemia (T-ALL), and found that active oncogenes and silent proto-oncogenes generally occur within insulated neighborhoods formed by the looping of two interacting CTCF sites co-occupied by cohesin. Recurrent microdeletions frequently overlap neighborhood boundary sites in T-ALL genomes, and we demonstrate that site-specific perturbation of loop boundaries is sufficient to activate the respective proto-oncogenes in non-malignant cells. We found somatic genomic rearrangements affecting loop boundaries in many cancers. These results suggest that chromosome structural organization is fundamental to identify functional somatic alterations in cancer genomes.
