Bulk RNA-Seq of primary human bronchial epithelial cells after transfection with different Cas9 formats

ABSTRACT: The goal of this study was to assess the immunogenicity of different Cas9 formats and subsequently its impact on gene editing efficacies. We investigated the impact of unmodified and pseuoduridine-modified Cas9 mRNA and Cas9 RNP on the innate immune response of NHBE cells by analysing the transcription profiles of NHBE cells after the different treatments.

RNA sequencing of human bronchial epithelial cell transcriptomes after repopulation and differentiation on bronchial scaffolds from COPD patients and healthy donors

Project description:Chronic obstructive pulmonary disease (COPD) is a serious global health problem characterized by chronic airway inflammation, progressive airflow limitation and destruction of lung parenchyma. Remodeling of the bronchial airways in COPD includes changes in both the bronchial epithelium and the subepithelial extracellular matrix (ECM). To explore the impact of an aberrant ECM on epithelial cell phenotype in COPD we developed a new ex vivo model, in which normal human bronchial epithelial (NHBE) cells repopulate and differentiate on decellularized human bronchial scaffolds derived from COPD patients and healthy individuals. By using transcriptomics, we show that bronchial ECM from COPD patients induces differential gene expression in primary NHBE cells when compared to normal bronchial ECM. The gene expression profile indicated altered activity of upstream mediators associated with COPD pathophysiology, including hepatocyte growth factor, transforming growth factor beta 1 and platelet-derived growth factor B, which suggests that COPD-related changes in the bronchial ECM contribute to the defective regenerative ability in the airways of COPD patients.

Analysis of corona proteins adsorbing to Cas9 ribonucleoprotein-loaded lipid nanoparticles

Project description:Perotein corona is formed surrouding interface of nanopsrticles upon administered in biological fluids. The quality of protein corona is recognized as the crucial factor for in vivo fate of the administered nanoparticles. In this project, Cas9 ribnonucleoprotein (RNP)-loaded lipid nanoparticles (LNPs) capable of robust gene knockout of hepatic genes of interest after single intravenous injection were developed. Compared with short interfering RNA (siRNA)-loaded LNPs, RNP-loaded LNPs showed different morphology, biodistribution, and mechanism of hepatic acccumulation. Therefore, proteome analysis of the corona proteins on the RNP and siRNA-loaded LNPs were performed to elucidate the impact of payloads on nano-bio interactions.

Transcription profiling of human normal human bronchial epithelial (NHBE) cells exposed to whole cigarette smoke over a time series to study the impact of tobacco exposure

Project description:Gene expression patterns were assessed in normal human bronchial epithelial (NHBE) cells exposed to cigarette smoke (CS) from a typical "full flavor" American brand of cigarettes in order to develop a better understanding of the genomic impact of tobacco exposure, which can ultimately define biomarkers that discriminate tobacco-related effects and outcomes in a clinical setting. NHBE cells were treated with CS for 15 minutes and alterations to the transcriptome assessed at 1,2,4 and 24 hours post-CS-exposure using high-density oligonucleotide microarrays. Experiment Overall Design: Cells were exposed to smoke or air (âmock-exposedâ) for 15 min, after which they were refed with fresh media and allowed to incubate for 1h, 2h, 4h or 24h. Smoke and mock samples were compared at each time point.

Project description:Gene expression patterns were assessed in normal human bronchial epithelial (NHBE) cells exposed to cigarette smoke from a reference cigarette (2R4F, University of Kentucky) and a typical American brand of "light" cigarettes ("Lights") in order to develop a better understanding of the genomic impact of tobacco exposure, which can ultimately define biomarkers that discriminate tobacco-related effects and outcomes in a clinical setting. NHBE cells were treated with whole cigarette smoke for 15 minutes and alterations to the transcriptome assessed at 2, 4, 8 and 24 hours post-exposure using high-density oligonucleotide microarrays. Experiment Overall Design: 4 replicate Petri dishes of cells were exposed in a custom-built smoke exposure chamber. Cigarettes were smoked as per FTC protocols, and the smoke diluted such that the cells were at least 50% viable as compared to mock (air)-exposed controls after 24h. RNA from each replicate dish was analyzed using a separate array. Four replicates of an incubator (untreated with either smoke or air) are included also.

Selective Kinin Receptor B2 Antagonist Icatibant Reduces SARS-CoV-2 Replication in Primary Bronchial Epithelium Early

Project description:We provide evidence that the licensed drug icatibant, a selective antagonist of kinin B2 receptor interfering with the kinin-kallikrein system, has protective effects on primary airway epithelial cells (NHBE) during SARS-CoV-2 infection. Icatibant suppresses gene expression broadly, thereby reducing the expression of SARS-CoV-2 entry receptor ACE2 in vitro and in a murine airway inflammation model in vivo. Icatibant further impedes SARS-CoV-2 replication in NHBE and the release of infectious particles into supernatants.

sox32 Alleles Generated from Four-guide Cas9 RNP Targeting in G0 Zebrafish Embryos

Project description:We report long-read sequencing results from the sox32 allele targeted with a multi-guide Cas9 RNP strategy. Embryos were cell-injected with Cas9 RNP programmed with 4 guides simultaneously targeting different portions of the sox32 gene. Genomic DNA was extracted from each embryo and the sox32 coding sequence and intron were amplified and sequenced. Six individual embryos were evaluated. We found that the majority of sequences were unique and most involved mutations confined to the target sites rather than larger lesions spanning two or more target sites. We also found that alleles accumulated mutations over several DNA replication cycles, which may in part explain the diversity of alleles that were generated. This study is the first to use high-throughput sequencing to evaluate of an allele of this size mutated by a multi-guide Cas9 RNP strategy and provides insights into the dynamics of CRISPR-Cas9 RNP gene editing in vivo.

Analysis of the apical secretome of Calu-3 and NHBE cells in 3D models of the human bronchial epithelium

Project description:The mucus secreted by airway epithelial cells plays a key role in the protection against and clearance of particles and pathogens. In this project, a 3D model of the bronchial epithelium was established using Calu-3 cells grown on porous inserts at the air-liquid interface. The secreted proteins were characterized in long-term cultures and compared to the apical secretome of primary normal human bronchial epithelial (NHBE) cells. The apical secretome was collected and characterized in the Calu-3 model at day 4, day 11, and day 18 after air-liquid interface and in the NHBE model at day 4, day 12, and day 18 after air-liquid interface.
