Transcriptome profiling of Actr3 KO mIMCD3 cells

ABSTRACT: Actr3 WT (control) and Actr3 KO mIMCD3 cells were generated using CRISPR/Cas9 and independent gRNAs for control and KO cell lines. Single cells clones (Ctrl.-1, Crtl.-2, KO-1, KO-2) were selected and validated by western blotting confirming loss of Actr3 in KO cell lines on protein level. Transcriptome profiling (RNA-Sequencing) and differential gene expression analysis of independent replicates per cell line was performed.

Transcriptome profiling of ANXA4 KO in A498 cells

Project description:ANXA4 WT (control) and ANXA4 KO in A498 kidney cancer cells was generated using CRISPR/Cas9 and two independent gRNAs for control and two independent gRNAs targeting ANXA4. Single cells clones (Ctrl.-1, Crtl.-2, KO-1, KO-2) were selected and validated by western blotting confirming loss of ANXA4 in KO cell lines on protein level. Transcriptome profiling (RNA-Sequencing) and differential gene expression analysis of 2 independent replicates per cell line was performed (resulting in 4 control and 4 ANXA4 KO sequencings). ANXA4 KO cells exhibit transcriptional changes compared to WT cells including upregulation of the ETS transcription factor ELF3 and regulation of Matrisome genes.

Transcriptome changes caused by PHF6 knockout in THP1 human AML cell line

Project description:CRISPR Cas9 guided knockout (KO) of PHF6 in human THP1 AML cell line. We performed bulk RNA-Seq on knockout (PHF6 KO) and wildtype (CTRL) clones derived from THP1 cells transduced with lentiviral vectors encoding Cas9 protein and either PHF6 gRNAs or non-targeting gRNAs. Our results reveal that PHF6 knockout upregulates self-renewal gene sets and downregulates myeloid differentiation gene sets.

Project description:KrasG12D/P53-/-(KP)-Cas9 single clone was transfected with ctrl vector, ctrl sgRNA-1, ctrl-sgRNA-2 or ctrl-sgRNA-3 and then selected by using 5ug/ml Blasticidin, to get the 4 ctrl lines; KP-Cas9 single clone was transfected with Asf1a sgRNA-1, sgRNA-2, sgRNA-3 and new sgRNA-1 and then selected by using 5ug/ml Blasticidin, and then picked up single clones with Asf1a KO. For each Asf1a sgRNA, we selected one clone for RNA seq, so totally we have 4 Asf1a KO clones for RNA seq.

Inactivation of transcription factor HNF-1β with CRISPR/Cas9 induces epithelial-mesenchymal transition

Project description:Hepatocyte nuclear factor-1β (HNF-1β) is a tissue-specific transcription factor that is essential for the development of the kidney. Mutations of HNF-1β produce autosomal dominant tubulointerstitial kidney disease (ADTKD) characterized by tubular cysts, renal fibrosis, and progressive decline in kidney function. To understand the functions of HNF-1β, we generated HNF-1β-deficient mIMCD3 renal epithelial cells. Gene editing with CRISPR/Cas9 was used to delete exon 1 of HNF-1β by non-homologous end joining (NHEJ). We performed RNA-seq on three independent HNF-1β-deficient mIMCD3 cell lines and three paired control cell lines. Our RNA-seq of HNF-1β-deficient cells showed upregulation of 1,135 genes and repression of 759 genes compared to control cells. Pathway analysis revealed that fibrosis and epithelial-mesenchymal transition (EMT) pathways were highly activated in HNF-1β-deficient cells. We conclude that loss of HNF-1β in renal epithelial cells leads to the activation of a transcriptional network that induces EMT and aberrant TGFβ signaling. Targeting this network may inhibit fibrosis in ADTKD and other chronic kidney diseases.

Expression profiles of E4BP4 knockout RAW264.7 cells [RAW_KOvsWT_RNA-seq]

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to evaluate the gene expression of E4BP4 knockout (KO) RAW264.7 cells. Methods: We generated E4BP4-KO RAW264.7 Cell Line using CRISPR-CAS9 system. Control plasmid was encoding the Cas9 nuclease without gRNA sequence. Total RNA of E4BP4-KO and Control (CTRL) RAW264.7 cells was extracted. RAW264.7 cells RNA profiles were generated by deep sequencing for two groups (E4BP4-KO versus CTRL RAW264.7 cells) with three samples each. Results: There were significant differences between E4BP4-KO and CTRL RAW264.7 cells. Conclusions: Deletion of E4BP4 in RAW264.7 cells induced various changes at the transcription level.

Proteome of Ins1E beta cell line with CerS2 ablation

Project description:To gain insight into changes of the proteome of the rat beta cell line Ins1E with and without ablation of CerS2, shotgun proteomics was performed in control cells (transfected withCas9 plasmid without gRNA) and CerS2 KO cells (transfected with Cas9 plasmids with 2 gRNAs, ablating most of the coding exons). Ablation of CerS2 was confirmed by PCR, qPCR and Western Blot.
