Next Generation Sequencing of OVA-treated MutuDC Transcriptome

ABSTRACT: The goal of this study is to get the profile of the OVA-treated MutuDC transcriptome. Based on the dada of transcriptome, we processed our sgRNA sequencing data of genome-wide CRISPR/Cas9 screening. Briefly, after we have obtained the enriched gene list from our sgRNA sequencing, we excluded the genes undetected in OVA-treated MutuDC transcriptome to further refine our screening gene list.

Project description:To elucidate the role of systemic antigen-specific IgE in the local activation of Th2 cells during allergic rhinitis (AR), we employed an adoptive transfer-based AR mouse model. Mice were adoptively sensitized with OVA-specific IgE (OVA-IgE) and/or in vitro-differentiated OVA-specific Th2 (OVA-Th2) cells, followed by intranasal OVA challenge. Single-cell RNA sequencing was performed to analyze the mRNA expression profiles of Th2 cells isolated from cervical lymph nodes of mice injected with or without OVA-specific IgE. Freshly cultured OVA-Th2 cells were included as controls.

Bulk RNAseq of OT-1 T cells in OVA-pregnant and OVA-grafted mice

Project description:Purpose: The molecular circuits which govern CD8 T cell fate after alloimmunization by transplantation or pregnancy are unknown. The goals of this study are to perform whole transcriptome profiling (RNA-seq) of antigen-experienced CD8 T cells in parous and grafted mice to determine whether these cells become memory or exhausted T cells. Methods: mRNA profiles of OT-1 T cells recovered fom naive,OVA-skin grafted and OVA-parous mice were generated by bulk RNA-sequencing. OT-1 cells were FACS sorted from 10 individual mice per each of the three groups and then pooled together into three replicate samples per group. The sequence reads that passed quality filters were analyzed after aligning (STAR) with EdgeR. Results: Comparison of OT-1 T cells from OVA-grafted and OVA-parous mice revealed 400 differentially expressed genes. Conclusions: Skin grafting promotes the differentiation of canonical memory CD8 T cells whereas pregnancy promotes the differentiation of exhausted CD8 T cells with diminished recall capacity.

Project description:specific pathogen-free female BALB/c mice aged 7-8 weeks (Animal Resources Centre, Perth, Western Australia) were systemically sensitised by intraperitoneal injection of 50 M-5g of alum-precipitated chicken egg OVA (Grade V, ?98% pure, Sigma Australia) 21 and 7 days before inhalational challenge, then exposed to aerosolised OVA in a whole body inhalation exposure chamber (Unifab Corporation, Kalamazoo, MI). Chronic low-level challenge involved exposure to ?3 mg/m3 aerosolised OVA for 30 minutes/day on 3 days/week for up to 6 weeks. Particle concentration within the chamber was continuously monitored using a DustTrak 8520 instrument (TSI, St Paul, MN). All experimental procedures complied with the requirements of the Animal Care and Ethics Committee of the University of New South Wales (reference numbers: 06/119B and 08/09B). Mice were sacrificed after 1,2,4 and 6 weeks of OVA exposure. Control groups included naM-ove mice and mice that were not sensitised but were challenged for 6 weeks with aerosolised OVA.

For this purpose OVA-specific TCR-transgenic cells (from DO11.10 or OT-II mice) were adoptively transferred into congenic BALB/c or C57Bl/6 mice, subsequently immunized with OVA-IFA or OVA-CpG. At day 11, the OVA-specific T effector and Tfh cells were FACS sorted from the draining lymph nodes for RNA sequencing.
