Genomic analysis of HPV positive versus HPV negative esophageal adenocarcinoma

Project description:High-risk human papillomavirus (hr-HPV) has been implicated in a subset of patients with esophageal adenocarcinoma (EAC). We therefore hypothesized that HPV associated EAC may have distinct genomic aberrations compared with viral negative esophageal cancer as shown in Head and Neck cancer and cervical cancer. Whole exome sequencing (WES) was performed to explore the mutational landscape and potential molecular signature of HPV positive versus HPV negative EAC, which includes four hr-HPV-positive and 8 HPV-negative treatment naive fresh-frozen EAC tissue specimens and matched normal tissues.

Project description:Vaccinia virus is a large enveloped DNA virus, which, like all poxviruses, replicates in the cytoplasm of infected cells. Vaccinia was historically thought to encode all the proteins required for its replication. However, recent findings have shown that nuclear host proteins are redirected to the cytoplasm to facilitate viral replication. Among these, topoisomerase 2α (TOP2A) and 2β (TOP2B), which mediate nuclear transcription, DNA replication, and chromosome segregation are the most abundant host proteins associated with nascent viral genomes. Here, we investigate the mechanisms driving TOP2A and TOP2B cytoplasmic translocation and their role in viral replication. We found that early viral protein synthesis induces the cytosolic relocalization of both isoforms, which are subsequently recruited to viral factories by an interaction of their C-terminal domains with the viral ligase, A50. TOP2A promotes replication by interacting with the vaccinia DNA replication machinery. In contrast, TOP2B suppresses replication by enhancing the formation of double-stranded RNA and antiviral granules, containing components of the tRNA splicing ligase complex. Our analysis provides new insights into host-pathogen interactions during poxvirus infection and the role of topoisomerase 2 outside of the nucleus.

High risk HPV infection effect on expression profile mediated by tumor necrosis factor

Project description:Previous studies have shown that normal and HPV immortalized keratinocytes are sensitive to TNF anti-proliferative effect. Conversely, HPV18-immortalized keratinocytes are resistant to the cytostatic effect mediated by this cytokine. In this study we have compared gene expression patterns in primary cultures of human foreskin epidermal keratinocytes (PHK or NHFK) and HPV16 (HF698) and HPV18(HF18Nco)-immortalized cell lines, and profile the transcriptional changes 3 and 60 hours after TNF treatment. Keywords: global expression profile, microarray, HPV, TNF In order to determine the effects of HPV infection and TNF treatment on global gene expression, were performed 2 independent experiment for each cell line, including the two periods of treatment with TNF. Furthermore, were performed 2 experiments for each control plate containing the non-treated cells.

Lineage-Specific TOP2A Cleavage Landscape in Leukemia Cell

Project description:Topoisomerases II (TOP2) play role in relief of torsional stress during DNA replication and gene transcription, and TOP2 is also a target of anticancer agents which cause secondary leukemia. To address cell lineage-specific TOP2A cleavage relative to leukemia, here we profile genome-wide TOP2A cleavage in human acute lymphoblastic leukemia (ALL) cell line CEM, and compare to TOP2A cleavage landscape of chronic myelogenous leukemia (CML) cell line K562. We find that TOP2A cleavage activity are correlated with chromosome length, suggesting that TOP2A cleavage is critical for segregation or supercoil relaxation of long chromosomes. Meanwhile, we find that evolutionally conserved TOP2A cleavage cluster regions (CCRs) are depleted in gene promoter and enriched in introns and 3’ UTR, and TOP2A cleavage genes tend to be highly expressed, indicating the conserved function of TOP2A cleavage in promoting transcription elongation and activation. In addition, we found that the oncogenic transcription factor complex TAL1, GATA3 and RUNX1 can further promote the activation of TOP2A cleavage genes by binding to their promoters. Further analysis reveal that native TOP2A cleavage are lineage-specific, which play role in cell commitment and leukemia development , while drug-enhanced TOP2A cleavage promote apoptosis of cancer cells in both ALL and CML.Taken together, our findings suggest that native TOP2A cleavage function in long chromosome segregation and transcription activation, and together with the transcriptional regulatory factors shape the commitment of leukemia cell.

Downstream targets of ATR in CIN612 HPV-positive cells

Project description:High-risk human papillomaviruses (HPVs) constitutively activate the ataxia telangiectasia and Rad3-related (ATR) DNA damage response pathway for their replication. Although ATR has many reported functions, knowledge of how it regulates viral replication is limited. Most studies regarding ATR function focus on its roles in cell survival and initiation of DNA damage response. In this study, we examined whether the transcriptional regulatory properties directed by ATR are critical for HPV pathogenesis, and if so which downstream targets are important. Using RNA-seq approaches, we observed that ATR knockdown increases expression of many inflammatory genes. This mechanism is dependent on the p62/GATA4 signaling pathway.
