ScRNA seq of Pdgfra+ cells from the mouse intestine

ABSTRACT: Sorted PDGFRA+cells that were lineage-negative for other major intestinal cell type markers (EPCAM1, TER119, CD45, PECAM1) were obtained from the colon of 5 mice. Briefly, mice were given 2.0% (weight/volume) DSS (Thermo Fisher Scientific, #J14489-22) dissolved in water for 7 days for the acute model of DSS. In the chronic model, DSS-administration was followed by a water recovery phase lasting for another 7 days. This cycle was repeated 2 more times, with mice weights being recorded daily.

Project description:Purpose : The goals of this study are to compare NGS-derived transcriptome profiling (RNA-seq) of colon samples of intestinal epithelial cell specific Axin1 Knockout mice and WT controls that were submitted to DSS-induced colitis and AOM/DSS-induced colorectal carcinogenesis. Methods : DSS-induced colitis was performed on Axin1flfl (WT) and Vil CreERT2;Axin1fl/fl (Axin1KOΔIEC) mice by giving 3% DSS dissolved in drinking water for 7 days and subsequently placed on regular water for recovery before sacrifice at Day 7 and D13. Methods : AOM/DSS-induced colorectal tumorigenesis was performed on Axin1flfl (WT) and Vil CreERT2;Axin1fl/fl (Axin1KOΔIEC) mice that were sacrificed at day 100 post-AOM injection to collect colorectal tumors. Methods : Colonic mRNA profiles of WT and Axin1KOΔIEC mice were generated by deep sequencing using Illumina NextSeq 500 instrument (150base-lengths read V2 chemistry in a paired-end mode)

Project description:Ribo-zero RNAseq experiments were carried out with mouse distal colon DSS Colitis model of genetically engineered mice. For each mouse line for: Gpsm3 (3% DSS), Aif1 (3% DSS), Nckap1l (Hem1), Dock2 (3% DSS), Dok3 (3.5% DSS) DSS treatment for five days followed by water for 5 days, (7 days for Nckap1l). Tissue was collected at Day 10 (Day 12 for Nckap1l (HEM1)).

Small RNA Sequencing facilitates quantitative analysis of miRNA expression in feces from mice during DSS-induced colitis and the recovery phase

Project description:Mice were exposed to 2.5% DSS (MW 36,000–50,000, MP Biomedicals) prepared in autoclaved drinking water for five days, after which they were provided DSS-free drinking water for 13 days. On day 12, 16.7% of mice (20 of 120) whose body weight returned to the same level as on day 1 (the change of body weight was less than 0.5 g) and exhibited an DAI of 0 or 1.00, were used as “well-recovered” mice. To identify which fecal miRNAs were affected during DSS-induced colitis and the recovery phase, we performed small RNA sequencing in feces obtained from well-recovered mice on days 0, 5, and 12 of the treatment regimen.

Initial effects of BBN treatment on mouse bladder

Project description:Characterizing the initial stages of oncogenic transformation in bladder cancer. Littermate male mice were transferred in single-use plastic cages in order to be treated with the BBN carcinogen. The treatment dose used in this work was 0.05% BBN delivered in drinking water for up to 12 days. Bladder samples were collected at day 1, 4, 8 and 12 from treated mice along with the age-matched controls (non-treated). The drinking water was changed every fourth day. The weights of the mice and BBN water intake were measured every four days and mice were checked regularly for any signs of discomfort and pain.

Plasma from Rainbow trout housed for 7 days in normoxic and hypoxic water

Project description:Hypoxic water had 5 mg/L of Dissolved Oxygen (DO) and normoxic water had 11.5 mg/L DO. 40 immature rainbow trout (about 100 g) were housed for 7 days under these conditions (20 fish in each treatment). Then fish were anesthetized with 100 mg/L MS-222, and blood was sampled using caudal puncture with heparinized syringes. The blood was centrifuged at 10 000 x g for 4 minutes in Heraeus Fresco 21 centrifuge (Thermo Fisher). Plasma was removed from this using a pipette, and placed in cryotubes, flash frozen in liquid nitrogen, and then stored at -80oC until preparation for proteomic analysis.

Project description:Our study in mice investigated the potential effects of the prebiotics GOS and inulin administrated during gestation on the development of DSS-induced chronic colitis in the offspring. Mothers were given or not during gestation a diet enriched in the prebiotics GOS and inulin. Eight to ten weeks old male offspring were treated or not with 3 cycles of DSS in drinking water, one cycle consisting of 2 days with DSS and 5 days without DSS.

A proteomics study based on iTraq technology on the mechanisms of A. muciniphila and Bacteroides fragilis strain ZY-312 in alleviating DSS-induced colitis in mice

Project description:An experimental model of colitis is established by giving mice a 2% DSS solution to drink for 7 days. Mice are supplemented exogenously with A. muciniphila, B. fragilis ZY3-312, or PBS as a control treatment 14 days before the model is established and during the DSS modeling process. Then, DSS is replaced with filtered drinking water, and mice are sacrificed on the 3rd or 5th day after the removal of DSS and colon tissue is extracted, and a proteomics study is conducted based on iTraq technology.

Dnase1l3 enhances antitumor immunity and suppresses tumor progression [bulk RNAseq]

Project description:For the chronic inflammation-related colon cancer model (AOM/DSS-colon cancer model), 3-month-old Dnase1l3 WT and KO mice were injected with AOM (8 mg/kg, body weight). One week later, mice were challenged with 2.5% DSS water for 7 days followed by a 14-day recovery with regular drinking water for three cycles. Body weight, rectal bleeding and diarrhea were monitored during the entire experiment. Mice with more than 25% weight loss were removed during the experiment. For the AOM model, 2-month-old Dnase1l3 WT and KO mice were injected intraperitoneally with AOM (8 mg/kg, body weight). Colon tissues were isolated 9 hours, or five days after injection. All animal experiments were conducted in accordance with guidelines of NIEHS/NIH Animal Care and Use Committee.
