mRNA-seq time course of C. elegans sampled at and after release from dauer starvation at 25 degrees

Project description:We find that the 'high-confidence oscillating' genes initiate oscillations similarly as after release from L1 dauer. We performed high-throughput RNA sequencing on worms that were synchronously released from the dauer stage by refeeding on OP50. In particular, we investigate oscillatory gene expression as described in Hendriks et al., 2014 (doi: 10.1016/j.molcel.2013.12.013) and observe the re-initiation of oscillatory gene expression from stable expression with a time delay upon dauer exit. Experimental observation of the transitions between non-oscillatory and oscillatory states during the first 5 hours after dauer exit reveals that the oscillatory gene expression is arrested in a specific oscillator phase, similar to the observation we make in animals released from L1 arrest (see Meeuse et al., 2020, doi: https://doi.org/10.1101/755421).

Project description:We collected a timecourse scRNA-seq dataset from wildtype C. elegans larvae, using ubiquitous flurophores to FACS sort cells in order to collect as many tissues as possible. The data deposited were collected from one single experiment with pools A,B,C representing different 10X runs for a given sample. The overall goal of the experiment was to identify the tissues in which oscillating gene expression occurs, and to understand tissue-specific differences in oscillatory output. We were able to identify 18 different tissues, 7 of which show clear oscillatory expression patterns.

Project description:The goal of these experiments were to evaluate how dynamic changes to gene expression (mRNA-seq) and chromatin accessibility (ATAC-seq) were affected by the acute depletion of the transcription factor GRH-1. To do so, we employed a strain that incorporated an auxin-inducible degron at the endogenous grh-1 locus (Meeuse et al., 2023, EMBO J). We can thereby acutely deplete GRH-1 in growing larvae. Based on linear modeling incorporating ATAC-seq dynamics and ChIP-seq data, we hypothesized that GRH-1 depletion should affect accessibility at a specific set of chromatin regions and expression of a specific set of genes.

Single cell RNA-seq data of human hESCs to evaluate Oscope - a statistical pipeline for identifying oscillatory genes in unsynchronized single cell RNA-Seq

Project description:Oscillatory gene expression is fundamental to mammalian development, but technologies to monitor expression oscillations are limited. We have developed a statistical approach called Oscope to identify and characterize the transcriptional dynamics of oscillating genes in single-cell RNA-seq data from an unsynchronized cell population. Applications to a number of data sets, include a single-cell RNA-seq data set of human embroyonic stem cells (hESCs), demonstrate advantages of the approach and also identify a potential artifact in the Fluidigm C1 platform. Total 213 H1 single cells and 247 H1-Fucci single cells were sequenced. The 213 H1 cells were used to evaluate Oscope in identifying oscillatory genes. The H1-Fucci cells were used to confirm the cell cycle gene cluster identified by Oscope in the H1 hESCs.

Time-series transcriptomics and proteomics reveal alternative modes to decode p53 oscillations

Project description:Transcription factors (TFs) can relay signals through temporal alterations in their levels. The cell stress responsive TF p53 exhibits different dynamics depending on the type of stress, which influence the magnitude and dynamics of expression of its target genes and subsequent cellular outcomes. The mechanisms decoding p53 dynamics into levels and dynamics of RNA and protein of its targets remain unclear. We systematically quantified p53 target mRNA and protein levels over time under two p53 dynamical regimes – oscillatory and sustained – using RNA-seq and quantitative mass spectrometry. We categorized the mRNA dynamical patterns arising from oscillatory or sustained p53 expression, as well as the corresponding protein dynamics. We found that in both cases oscillatory dynamics allowed for the greatest variety of dynamical patterns of the downstream species. Target proteins from a wide range of functional categories were induced under both p53 dynamic conditions, with induction levels being overall higher under sustained dynamics. Mathematical modeling combined with analysis of empirical data revealed three mechanisms of decoding p53 dynamics: adjustment of mRNA and protein degradation rates, adjustment of activation thresholds for expression of mRNA and corresponding protein levels, and usage of coherent and incoherent feed-forward loop motifs in generating exclusive responses to p53 oscillatory or sustained dynamics, respectively. Our results highlight the diversity of mechanisms that decode complex TF dynamics into dynamical patterns of mRNA and proteins.
