Spatial transcriptomics of pulmonary pleomorphic carcinoma

ABSTRACT: Spatial transcriptomics of Pulmonary Pleomorphic Carcinoma (PPC) patients were conducted using the GeoMx Digital Spatial Profiler to reveal intratumoral heterogeneity of PPCs at molecular level. Hybridization was performed using the Human Whole Transcriptome Atlas, targeting human protein-coding transcripts.

Spatial profiling of temporal artery biopsies from patients with giant cell arteritis using NanoString GeoMx Whole Transcriptome Atlas

Project description:This study used the NanoString GeoMx Digital Spatial Profiler (DSP) platform to spatially profile gene expression in temporal artery biopsy tissue from patients with giant cell arteritis (GCA), taken at the time of diagnosis. Tissue sections were hybridised with the Human Whole Transcriptome Atlas panel and segmented to isolate immune-enriched (CD45⁺) and full-tissue regions across anatomical layers (adventitia, media, intima). Gene expression data were stratified according to clinical trajectory, comparing patients who later achieved sustained remission (SR) under glucocorticoid monotherapy with those who relapsed or failed to remit (non-remission, NR). Non-GCA controls (C) were also included for comparisons. Data from two sequencing batches were merged and normalised using DESeq2 for downstream analysis. This submission includes: (1) unnormalised digital counts and segment metadata; (2) normalised processed data and associated metadata; and (3) clinical information to aid re-analysis.

Spatial Transcriptional Landscape of Human Heart Failure

Project description:Heart failure (HF) poses a major clinical challenge with diverse underlying causes. Despite advances, the intricate molecular alterations specific to distinct cell types and histological patterns during HF progression remain inadequately characterized. Using the GeoMx whole human transcriptome digital spatial profiler, we discerned gene expression dynamics in failing human hearts, integrating cell type, clinical, and histological nuances. We demonstrated the cellular composition of the left ventricle myocardium and validated the GeoMx platform's compartmentalization efficiency, showing high accuracy for cardiomyocytes but limitations for endothelial cells and fibroblasts. Gene regulation in HF was influenced by cellular context, with contrasting patterns across cell types. Differentially expressed genes, such as UCHL1, IGFBP2, CCL14, ACKR1, and PLVAP, were linked to specific histologic features like degeneration and fibrosis. Multiplex immunohistochemistry confirmed the co-localization of PLVAP and ACKR1 in endothelial cells, correlating with fibrosis severity. Furthermore, our data highlight pronounced inflammatory responses in end-stage HF. Integrative analysis, combining histological and clinical perspectives, spotlighted CRIP3, PFKFB2, and TAX1BP3 as potential contributors to HF progression. Our findings underscore the pivotal role of cell enriched and histology-specific transcriptome mapping in understanding the complex pathophysiological landscape of failing hearts, unveiling potential therapeutic targets and molecular insights.

Spatial Transcriptomic Profiling of the Human Fallopian Tube Epithelium Reveals Region-specific Gene Expression Patterns

Project description:The fallopian tube (FT) plays a crucial role in fertility, gynecological health, and high grade serous ovarian cancer (HGSOC) development. Despite its importance, the spatial transcriptome of the FT’s distinct anatomical regions (fimbria, infundibulum, ampulla, and isthmus) remains underexplored. Using the GeoMx Digital Spatial Profiler (DSP) and a targeted ~1,800 gene panel, we analyze premenopausal FT epithelium, identifying region-specific gene expression patterns. Our analysis reveals upregulation of mature ciliated cell markers (FOXJ1, MLF1, SPA17, and CTSS) approaching the fimbria, elevated ROS and apoptosis-related transcripts (TXNIP, PRDX5, BAD, GAS1) in the distal FT, and a switch in cell-cell adhesion transcripts (CDH1, CDH3) along the distal-to-proximal axis. We also provide evidence that MHC-II transcripts in the FT are differentially regulated throughout the menstrual cycle, with lower expression in follicular phase. These results suggest spatially regulated expression of FT transcripts with implications for fertilization and early neoplastic changes contributing to HGSOC.
