Tissue-specific long read RNA sequencing of Lumbricus rubellus.

ABSTRACT: Cwmystwyth is an abandoned lead mine site. The soil of this metalliferous mine site is inhabited by lead hyper-resistant Lumbricus rubellus earthworms. The nature of their resistance to heavy metal lead has not been elucidated in fine detail, especially within a tissue-specific context. Moreover, earthworms have yet to be studied using long read transcriptomic technologies. Hence, various tissues of a Cwmystwyth earthworm were dissected and long read RNA sequenced using the PacBio Sequel Ile system.

Wheat earthworm-plant-microbiota interactions

Project description:Earthworms enhance plant growth but the precise mechanism by which this occurs is not known. An understanding of the mechanism could potentially support changes in agricultural management reducing fertiliser usage and therefore costs and the carbon footprint of agriculture. We conducted a factorial experiment in which 5 strains of wheat were grown in the presence and absence of earthworms under regular watering and droughted conditions. The different wheat strains all responded in a similar fashion. Plant biomass was greater in the presence of earthworms and under regular watering. The presence of earthworms reduced the impact of drought on plant biomass and also slowed down the rate of drying of the droughted soils. Plant nutrient content (N, P, Si) showed no consistent pattern with treatments but total N, P and Si mirrored plant biomass and decreased in the order earthworm-present watered > earthworm-present droughted > earthworm-absent watered > earthworm-absent droughted. Nutrient availability in the soil, as assessed by chemical extractions showed no consistent pattern with treatments. Differential gene expression of plants was greater between watering treatments than between earthworm treatments. Genes that were differentially expressed between the earthworm treatments predominantly related to plant defences, abiotic stress and control of plant growth though a couple were linked to both nitrogen cycling and stress responses. The soil microbiome of the earthworm-present treatments was more associated with nutrient-rich environments, the promotion of plant growth and the suppression of plant pathogens. Our data suggest that enhanced plant growth was due to changes in the microbiome due to earthworm processing of the soil rather than changes in nutrient availability due to the presence of earthworms.

Biological control of Wheat take-all disease by earthworms

Project description:The take-all disease caused by the soilborne fungus Gaeumannomyces graminis var tritici (Ggt) is one of the most-studied and widespread root diseases worldwide. Here, we investigated the ability of the earthworm Aporrectodea caliginosa to induce take-all disease tolerance in Triticum aestivum. In a greenhouse experiment, plants were grown in a sandy soil. Plants were inoculated or not with Ggt and in the presence or absence of earthworms. There was 4 levels of treatment (plants only, inoculated with Ggt, inoculated with earthworms or inoculated with earthworms and Ggt), and 2-3 plants per treatments.

RNA Sequencing with de novo assembly of earthworm transcriptome by the treatment of lindane with different exposure and aging duration.

Project description:Purpose: We studied the potential effects of lindane aging in soil on model earthworm Eisenia fetida at the transcriptomic level. Methods: transcriptomes of earthworms were generated by RNA sequencing using Illumina Hiseq Xten platform. Results: There were 1325 DE unigenes in G2 (1074 up and 251 down), 784 DE unigenes in G3 (457 up and 327 down), 3658 DE unigenes in G4 (2294 up and 1364 down), and 1511 DE unigenes in G5 (929 up and 582 down) compared with G1. Except in G2, lindane exposure caused significant impacts on cholinergic and GABAergic synaptic transmission in earthworms in other groups. The metabolic processes of ACh were also altered. It was of note that the term positive regulation of locomotion (GO:0040017) in G5 could be regarded as the phenotype of the interaction of two NTs. Conclusions: We found that aging of lindane prior to exposure promoted the disrupting effects of lindane on earthworm neurotransmission.

Comparative genomic hybridization by array of methanogens from from soil incubated for 2, 4 and 6 months with and without earthworms

Project description:The potential of the earthworm Eisenia andrei to reduce soil methanogens, and thus methane emissions to the atmosphere, were assayed in a microcosm experiment. Soils were incubated for 2, 4 and 6 months. We measured microarray parameters (methanogenic diversity) at the start of incubation, as well as after 2, 4 and 6 months of incubation in microcosms with or without earthworms. Methanosarcina barkeri was the most abundant genus that was revealed by AnaeroChip in our experiment.

CapTrap-Seq: A platform-agnostic and quantitative approach for high-fidelity full-length RNA transcript sequencing

Project description:Here we describe CapTrap-Seq, an experimental workflow designed to address the problem of reduced transcript end detection by long-read RNA sequencing methods, especially at the 5' ends. We apply CapTrap-Seq to profile transcriptomes of the human heart and brain and we compared the obtained results with other library preparation approaches. CapTrap-Seq is a platform-agnostic method and here tested the method by using 3 different long-read sequencing platforms: MinION (ONT), Sequel (PacBaio) and Sequel II (PacBio).

Transcriptomic analysis of intestinal tissue of earthworm exposed to Tri-n-butyl phosphate (TnBP)

Project description:Purpose: The objective of this study was to investigate the TnBP-induced intestinal toxicity mechanism on earthworm Eisenia fetida. Methods: The intestinal tissues of nine earthworms under control and 10 mg/kg TnBP treatments were separately pooled into three replicates (three earthworms per replication) to obtain sufficient amounts of RNA for transcriptomic assessments, using BGISEQ-500. qRT–PCR validation was performed using SYBR Green assays. Results: A total of 10,401 contig sequences, mapped to 313 KEGG pathways,were classified. Scatter plots of DEGs based on the results showed that 3786 genes were significantly up regulated and 1084 genes were significantly downregulated at a P-value cut off of 0.01 . Pathway enrichment analysis of DEGs was performed to identify the potential biological functions for the interaction of genes based on the KEGG database. Pathways of the Digestive system were severely affected in the transcriptome dataset for the pathways of Protein digestion and absorption, Salivary secretion, Gastric acid secretion, and Bile secretion disruption. This is in accordance with the intestinal injury results of the digestive tract degradation and the alteration of digestive activities.
