ABSTRACT: Subjects are children from Kilifi District Hospital, Kenya, recruited in 2001 malaria season. total RNA extracted from PaxGene tubes, total RNA and Stratagene Universal reference RNA underwent linear amplification (Message Amp, Ambion). Amplified RNA directly labelled Cy5 and Cy3 and hybridised to 'lymphochip' arrays (print run - lc36n). Scanned on Axon 4000B scanner using GenePix 4.0 software. Clinical sample ID provided in 'Disease State Description' corresponds with Sample ID in Table 1 "Clinical Information for the micro-array samples" in the associated publication. Gene expression profiling of rheumatoid arthritis synovial tissues

Project description:Spots were selected that had an expression level higher than 1.6 the local background. The use of a common reference sample allows the comparison of the relative expression levels across the tissue samples. All genes were expressed relative to their median expression level across the arrays of the same microarray platform, allowing us to combine the data from the 2 platforms. Data from Lymphochip and Stanford Human cDNA arrays was combined per patient. Only genes with reliable datapoints in at least 80% of the samples were used. Subsequently, genes with the same unigene identifier were averaged in SMD. For all further analysis genes were selected that showed at least a two-fold difference in expression level in at least one array. Dengue patients whole blood

Project description:Whole blood RNA (PAXgene tubes) was collected from 14 Dengue patients after hospital admission. Additional samples were collected at later time points from 6 of the patients, and single samples were also collected from 4 healthy donors. RNA was amplified using the MessageAmp kit (Ambion), and reverse transcribed. Each sample was labelled with Cy5, and hybridized to a Lymphochip cDNA array along with amplified human reference RNA labelled with Cy3(Universal Human Reference RNA, Stratagene). Analysis was restricted to those array elements (LUIDs) with signal intensity/background of at least 2.5 in either channel for at least 80% (28/34) of the samples, and a regression correlation of 0.6. We characterized gene expression patterns associated with acute dengue infection, and identified a set of transcripts associated with diagnosis of Dengue Shock Syndrome. disease_state_design

Gene Expression Analysis of Dupuytren's Disease

Project description:Dupuytren's disease (DD) is characterized by nodular fibroblastic proliferation of the palmar fascia leading to contracture of the hand. We performed a cDNA microarray analysis of DD palmar cord tissue. Normal-appearing palmar fascia adjacent to the diseased cord from the same patient and palmar fascia from patients undergoing carpal tunnel release were used as controls. A type II microarray experiment was used on amplified sample RNA. Samples were hybridized to arrays containing 42,000 gene elements. Array data was analyzed with the on-line software from the Stanford Microarray Database.
