Genome-Wide Transcript Profiling During Soybean Seed Development and Throughout the Soybean Life Cycle

ABSTRACT: We report the genome-wide transcriptome of soybean seeds across several stages of seed development and the entire life cycle using Illumina high-throughput sequencing technology. Specifically, we profiled whole seeds containing globular-stage, heart-stage, cotyledon-stage, early maturation-stage, mid-maturation-stage, and late-maturation-stage embryos. We also profiled dry soybean seeds, and vegetative and reproductive tissues including leaves, roots, stems, seedlings, and floral buds.

Project description:We used laser capture microdissection (LCM) to capture soybean seed compartments and profiled the transcriptomes of several compartments using next-generation sequencing. We profiled the transcriptomes of the embryo-proper and the suspensor region from globular stage embryos and the seed coat parenchyma layer of early maturation stage seeds using the Illumina GAIIx system. Illumina sequencing of transcripts from laser-captured embryo proper and suspensor of globular stage embryo and seed coat parenchyma layer of the early maturation stage seed.

Project description:This experiment combines four RNA-Seq datasets of soybean seeds at the following developmental stages: 1) seed globular stage, E-GEOD-57349 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57349/); 2) seed heart stage, E-GEOD-57350 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57350/); 3) seed cotyledon stage, E-GEOD-57606 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57606/) and 4) seed early maturation stage, E-GEOD-46096 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-46096/). Authors investigated soybean seed development because (1) soybean seeds are a major source of food and fuel, (2) soybean seeds have been an excellent system for studying the basic processes controlling seed development for over three decades, and (3) new soybean genomic resources, including the sequence of the soybean genome and the gene expression profiles for all seed compartments, tissues, and cell types, can be used to gain new insights into the regulatory processes required for seed differentiation. Authors sequenced messenger RNA populations of specific soybean seed compartments to provide new insights into gene expression that are important for âmaking a soybean seed.â

Methylation Changes During Soybean Seed Development

Project description:What methylation changes are occurring during seed development largely remains unknown. To uncover the possible role of DNA methylation during the transition from seed differentiation to maturation and dormany in soybean, we characterized the methylome of whole seeds representing the differentiation (GLOB stage), maturation (early- (EM), mid- (B1) and late- (AA1) maturation stages), and dormancy (DRY stage) phases of soybean seed development using Illumina sequencing. In addition, we characterized the methylome of the mid-maturation stage embryonic axis (B1-AX) to examine methylation differences, if any, between an embryonic region compared to the whole seed. Illumina sequencing of bisulfite-converted genomic DNA from globular stage (GLOB), early-maturation stage (EM), mid-maturation stage (B1), and late-maturation stage (AA1) seeds, dormancy stage (DRY) and mid-maturation embryonic axis (B1-AX).

Identification of LEC1 binding sites in soybean embryos at 3 developmental stages

Project description:LEAFY COTYLEDON1 (LEC1), an atypical subunit of the NF-Y CCAAT binding transcription factor, is a central regulator that controls many aspects of seed development including the maturation phase during which seeds accumulate storage macromolecules and embryos acquire the ability to withstand desiccation. To define the gene network and developmental processes controlled by LEC1, genes regulated directly by and downstream of LEC1 were identified. In order to identify the genes bound by LEC1 in soybean embryos, we used two antibodies specific for soybean LEC1 (GmLEC1) and performed chromatin immunoprecipitation followed by sequencing (ChIP-Seq) using chromatin isolated from soybean embryos at the cotyledon, early maturation and mid-maturation stages.

Project description:Soybean is one of the most economically important crops in the world. The cotyledon is the nutrient storage area in seeds, and it is critical for seed quality and yield. Cotyledon mutants are important for the genetic dissection of embryo patterning and seed development.Here, we characterised a soybean curled-cotyledon (cco) mutant. Compared with wild-type (WT), the entire embryos of cco mutant resembled the “tail of swallow”. To explore the molecular mechanisms underlying soybean cotyledon development, we executed RNA-Seq using the Illumina HiSeq2000 system.
