RNA Sequencing of Liver Samples from UM-HET3 Mice Exposed to Various Compounds from the ITP Study

ABSTRACT: This dataset contains liver gene expression profiles of aged UM-HET3 male and female mice subjected to long-term treatment with various compounds from ITP studies, along with age-matched and young control mice of the same strain. It is part of a broader dataset used to identify gene expression signatures of aging, mortality, and lifespan, as well as to develop rodent and multi-species transcriptomic clocks of chronological age and expected mortality.

RNA sequencing of mouse liver and kidney after 1-month treatment with predicted longevity compounds

Project description:This dataset consists of liver and kidney gene expression profiles of young UM-HET3 mice subjected to the following compounds for 1 month: AS-703026 (liver and kidney), enzastaurin (liver and kidney), GDC-0941 (liver and kidney), ascorbyl-palmitate (kidney), AZD8055 (kidney) and KU0063794 (kidney). Corresponding age-, sex- and strain-matched littermate controls for kidney are also presented. This dataset complements liver RNAseq profiles of control UM-HET3 mice and mice subjected to ascorbyl-palmitate, AZD8055 and KU0063794 (collected and sequenced at the same time) stored at GSE131868.

Project description:Whole blood transcriptional profiling of pediatric idiopathic thrombocytopenic purpura (ITP) patients comparing self-limited acute ITP patients with chronic ITP patients or progression-to-chronic ITP patients. Patient samples were collected during 3 different disease states: 8 samples from acute ITP pts (within 6 months of dx, during active disease), 4 samples from progression-to-chronic ITP pts (within 6 months of dx), and 14 samples from chronic ITP (after 6 months of dx).

Gene expression profile of idiopathic thrombocytopenic purpura (ITP)

Project description:Five ITP and five control whole blood samples were collected with IRB approval. The age range of ITP patients was 1-54 years, and the range in platelet counts was 2,000-98,000 W 109/L. We examined only one ITP sample for antiplatelet antibodies, and found it to be positive. Total RNA was isolated from 2.5 ml whole blood according to the PAXgene Blood RNA System (PreAnalytix, Switzerland). RNA isolated from ITP patients and controls, along with Human Universal Reference RNA (Stratagene, La Jolla, CA) were linearly amplified using the MessageAmp aRNA amplification kit (Ambion, Austin, TX). Multi-tissue transcriptomic aging atlas reveals predictive aging biomarkers in the killifish

Project description:Aging is associated with progressive tissue dysfunction, leading to frailty and mortality. Characterizing aging features, such as changes in gene expression and dynamics, shared across tissues or specific to each tissue, is crucial for understanding systemic and local factors contributing to the aging process. We performed RNA-sequencing on 13 tissues at 6 different ages in the African turquoise killifish, the shortest-lived vertebrate that can be raised in captivity. This comprehensive, sex-balanced 'atlas' dataset reveals the varying strength of sex-age interactions across killifish tissues and identifies age-altered biological pathways that are evolutionarily conserved. Demonstrating the utility of this resource, we discovered that the killifish head kidney exhibits a myeloid bias during aging, a phenomenon more pronounced in females than in males. In addition, we developed tissue-specific 'transcriptomic clocks' and identified biomarkers predictive of chronological age. We show the importance of sex-specific clocks for selected tissues and use the tissue clocks to evaluate a dietary intervention in the killifish. Our work provides a comprehensive resource for studying aging dynamics across tissues in the killifish, a powerful vertebrate aging model.

A CellAge epigenetic clock for expedited discovery of anti-ageing compounds in vitro

Project description:We aim to improve anti-ageing drug discovery, currently achieved through laborious and lengthy longevity analysis. Recent studies demonstrated that the most accurate molecular method to measure human age is based on CpG methylation profiles, as exemplified by several epigenetics clocks that can accurately predict an individual’s age. Here, we developed CellAge, a new epigenetic clock that measures subtle ageing changes in primary human cells in vitro. As such it provides a unique tool to measure effects of relatively short pharmacological treatments on ageing. We validated our CellAge clock against known longevity drugs such as rapamycin and trametinib. Moreover, we uncovered novel anti-ageing drugs, torin2 and Dactolisib (BEZ-235), demonstrating the value of our approach as a screening and discovery platform for anti-ageing strategies. CellAge outperforms other epigenetic clocks in measuring subtle ageing changes in primary human cells in culture. The tested drug treatments reduced senescence and other ageing markers, further consolidating our approach as a screening platform. Finally, we showed that the novel anti-ageing drugs we uncovered in vitro, indeed increased longevity in vivo. Our method expands the scope of CpG methylation profiling from measuring human chronological and biological age from human samples in years, to accurately and rapidly detecting anti-ageing potential of drugs using human cells in vitro, providing a novel accelerated discovery platform to test sought after geroprotectors.
