Concurrent genetic and non-genetic resistance mechanisms to KRAS inhibition in CRC

ABSTRACT: Whole exome sequencing and single cell spatial transcriptomics (CosMx) of patient biopsies show that genetic and non genetic resistance mechanisms often coexist in the same tumor. We show that targeting the early adaptive changes, characterized by inflammatory reprogramming, synergizes with KRAS inhibition.

CRISPR genome-wide synthetic lethality screens of KRAS-driven mouse pancreatic ductal adenocarcinoma cells

Project description:We performed CRISPR genome-wide synthetic lethality screens to identify genetic vulnerabilities and chemogenetic interactions in KRAS-driven pancreatic cancer. We identify ERAD as a genetic target that synergizes with FTS treatment and we show that FTS treatment induces ER stress, which was further enhanced by inhibition of ERAD, leading to synergistic induction of apoptosis in pancreatic tumor cells. Altogether, our screens enable us to identify combination therapies for cancer treatment.

Murine Kras mutant or Kras wildtype cancer cell lines

Project description:Comparison of gene expression in murine Kras mutant (LLC, AE17, MC38, FULA1) and Kras wildtype cell lines (B16F10, PANO2, CULA). First gene expression of benign cells and tissue ( BMDM, TEC, LUNG, BMMC) was subtracted from both Kras mutant or Kras wildtype gene expression profiles. Second Kras mutant gene expression was compared to Kras wildtype gene expression. Cell lines expressing genetically modified Kras gene were included in the analysis. Genetic modification was either done by overexpression of mutant KRAS harboring a G12C mutation or silencing with shRNA targeting Kras. shControl cell lines were used also as wildtype samples in different analysis presented in the manuscript except MC38 ( run on chip MoGene_1.0).

KRAS drives immune evasion in a genetic model of pancreatic cancer

Project description:We used CRISPR/Cas9 genome editing to inactivate KRAS in pancreatic cancer cells and isolated cell populations that still produce tumors in mice. We show that the malignant phenotype of KRAS knockout cells is stable. However, KRAS deficient cancer cells fail to avoid detection and elimination by the host immune system, indicating that a key aspect of tumor maintenance by oncogenic KRAS is to promote immune evasion. Our study uncovers changes both in cancer cells and stromal immunoreactive cells attributable to KRAS expression. Complementation studies indicate that BRAF, AKT and MYC are causative drivers of KRAS-mediated immune suppression. These results show that combination treatments that both target KRAS signaling and boost antitumor immunity will be an effective strategy to treat PDAC.

Ribosome biogenesis in embryo-like grand states as potential therapeutic target for KRAS mutant CRC

Project description:KRAS signaling is a promising target for cancer treatment, and the development of molecular targeted therapies has significantly improved the treatment outcome. However, cancer cells often adopt drug tolerant state to impede efficacy of chemotherapeutic agents. In colorectal cancer (CRC), therapeutic agents targeting KRAS have often failed to demonstrate a significant benefit, and the elucidation of its mechanism has been major clinical challenge. Here we show that MEK inhibitor, trametinib, and allele specific KRAS inhibitor, AMG510, induce the cellular state resembling the pluripotent naïve grand state of embryonic stem cells (ESCs). These cells are characterized by elevated ribosome biogenesis with Myc expression profile, yet global protein synthesis rate is low. We found they were vulnerable to the inhibition of ribosome biogenesis, and RNA polymerase I (RNA PolI) inhibition showed synergistic anti-tumor effects with trametinib and AMG510 in the autochthonous mouse model of intestinal tumors and in human patient-derived organoids with KRAS G12C mutation, respectively. These observations in PDOs demonstrated that CRC cells are equipotent to enter the pluripotent stem-like state by exploiting the cellular program of early embryogenesis and become tolerant to KRAS inhibition. High ribosome biogenesis is indispensable to maintain this cell state and is a potential therapeutic target of these cells. Our findings uncover previously unrecognized mechanisms of drug tolerance of CRC to KRAS inhibition, and provide the clue for the development of therapeutic strategies.

GEMM CRC collection analysis

Project description:A collection of genetically engineered mouse models (GEMM) of colorectal cancer (CRC) were created, and primary tumors from these GEMMs were analyzed. Primary CRC tumors from these GEMMs were genotyped to confirm that they contain the core genetic lesions of interest, including APC, P53, KRAS, and BRAF. Primary tumors from GEMMs with combinations of lesions of interest were analyzed by whole genome expression, and their expression profiles were compared to determine how they segregate. Signatures were then generated from GEMM tumors of interest and compared to human clinical datasets with expression and outcome data. Primary tumors from CRC GEMMs with different combinations of mutant alleles of interested were generated and analyzed. Alleles include mutant forms of APC (A), P53 (P), KRAS (K) and BRAF (B).
