SnRNA-seq analysis of dorsal striatum in a mouse model of 22q11 deletion syndrome

ABSTRACT: We performed snRNA-seq on dorsal striatum of young adult (postnatal day 64) Df(16)1/+ mice and wildtype littermates. Nuclei were isolated from frozen tissue as previously described (PMID 30371670), and libraries were prepared using the 10× Genomics Chromium Next GEM Single Cell Kit (v3.1).

Patch-seq analysis of dorsal striatum cholinergic interneurons in a mouse model of 22q11 deletion syndrome

Project description:Whole-cell patch-clamp electrophysiology was performed on cholinergic interneurons of the mouse dorsal striatum. Cells were classified as active or silent based on spontaneous activity at the onset of recordings. Nuclei and surrounding cytoplasm were then collected using the patch pipette, and RNA-seq libraries were prepared using the SMART-Seq mRNA Single Cell LP kit (Takara, 634787). Paired-end 100-cycle sequencing was carried out on a NovaSeq X+ (Illumina) in the St. Jude Hartwell Center Genome Sequencing Core. At least 100 million reads were obtained per cell. Samples were collected and sequenced in two independent batches.

Proteomics of rat overexpressing human DISC1 in the dorsal striatum

Project description:Disrupted-in-schizophrenia 1 (DISC1) is a key protein involved in behavioral processes and various mental disorders, including schizophrenia and major depression. A transgenic rat modestly overexpressing non-mutant human DISC1, modeling aberrant proteostasis of the DISC1 protein, displays behavioral, biochemical and anatomical deficits consistent with aspects of mental disorders, including changes in the dorsal striatum, an anatomical region critical in the development of behavioral disorders. Here, the dorsal striatum of 10 tgDISC1 and 10 littermate control rats was used for synaptosomal membrane preparations and for performing LC-MS-based quantitative proteomics, using TMT 10plex. Enrichment analysis was generated from proteins with level changes. Canonical pathway analysis assigned proteins with level changes to actin cytoskeleton, Gαq, Rho family GTPase and Rho GDI-, axonal guidance, ephrin receptor and dopamine-DARPP32 feedback in cAMP signalling. Functional network components included proteins of the categories "quantity of neurons, extension of axons and neurites and long term potentiation". Our analysis demonstrates that the effects of a relatively small overexpression of non-mutant DISC1 or its missassembly has profound consequences on protein networks essential for behavioral control

miRNA expression profiles in the dorsal striatum of a mouse model of nicotine withdrawal

Project description:Nicotine withdrawal can diversely affect brain gene expression patterns. In the brain, the dorsal striatum is a hub of nicotine dependence. Previous studies have shown that nicotine dependence leads to functional alterations in the dorsal striatum. miRNAs are small non-coding RNAs that regulates cellular functions and dysfunctions. Here, we performed small RNA sequencing from the dorsal striatum of mice at 7 days after nicotine withdrawal. Our results show that nicotine withdrawal does not notably impact miRNA expression profile in the dorsal striatum, but a few miRNAs were significantly altered in response to nicotine withdrawal. These results suggest that nicotine withdrawal has a small but significant impact on the miRNA expression profile in the mouse dorsal striatum.

Single cell RNAseq reveal covid19 patient immune response

Project description:Eighteen patients admitted to CSMC and diagnosed with COVID19 by RT-PCR were stratified into COVID19 mild/moderate, severe, and recovery groups (n=5-6/group). Venous blood was collected into EDTA coated tubes and centrifuged to separate plasma and buffy coat. Plasma was collected and frozen at -80C, and the buffy coat was collected into cryo-preservation media and frozen at -80C. Recovered cells are sorted for live-dead staining, then fixed with methanol. Fixed single cells were further captured using 10x chromium Next GEM 3 prime v3.1 kit. Two patients samples from the same group were mixed, captured and sequenced together.

Transcriptome profiling of the human dorsal striatum in bipolar disorder

Project description:Bipolar disorder (BD) is a highly heritable and heterogeneous mental illness whose manifestations often include impulsive and risk-taking behavior. This particular phenotype suggests that abnormal striatal function could be involved in BD etiology, yet most transcriptomic studies of this disorder have concentrated on cortical brain regions. We report the first transcriptome profiling by RNA-Seq of the human dorsal striatum comparing bipolar and control subjects. Differential expression analysis and functional pathway enrichment analysis were performed to identify changes in gene expression that correlate with BD status. Further co-expression and enrichment analyses were performed to identify sets of correlated genes that show association to BD. Total RNA samples were isolated from 36 postmortem dorsal striatum subjects (18 bipolar and 18 control) and sequenced. One outlier sample was removed and 35 samples (18 bipolar and 17 control) were analyzed.

Single cell profiling of the mouse striatum across dorsal-ventral subregions and following chronic clozapine administration

Project description:The ventral striatum is posited as a preferential site of antipsychotic action; while acute administration of typical antipsychotics (those associated with extrapyramidal side effects) induces intermediate early gene (IEG) expression in the dorsal striatum, acute administration of atypical antipsychotics preferentially induces IEG expression in the ventral striatum. However, cell type and regional-specific transcriptional changes in striatum in response to antipsychotics remain poorly understood. We dosed the atypical antipsychotic clozapine on an escalating schedule for six weeks to mimic human administration, and characterized transcriptional effects in the mouse striatum across cell types and subregion (dorsal versus ventral) using single nucleus RNA-sequencing (snRNA-seq).

Role of trisomy 21, GATAs mutation and associated mutations in the development of a DS-AMKL model from IPSC: Single cell RNAseq

Project description:Acute megakaryoblastic leukemia of Down syndrome (DS-AMKL) is a model of clonal evolution from a preleukemic transient myeloproliferative disorder requiring both a trisomy 21 (T21) and a GATA1s mutation to a leukemia driven by additional driver mutations. We modelled this leukemic evolution through stepwise gene editing of GATA1s, SMC3+/- and MPLW515K providing 20 different trisomy or disomy 21 iPSC clones. Single cell analysis was performed on hematopoietic cells obtained from IPSC clones after 13 days of differentiation. Sample preparation was done at room temperature. Single-cell suspensions were loaded onto a Chromium Single Cell Chip (10x Genomics) according to the manufacturer’s instructions for co-encapsulation with barcoded Gel Beads at a target capture rate of ~10,000 individual cells per sample. Captured mRNAs were barcoded during cDNA synthesis using the Chromium Next GEM Single Cell 3' GEM, Library & Gel Bead Kit v3.1 (10X Genomics) according to the manufacturer’s instructions. All samples were processed simultaneously with the Chromium Controller (10X Genomics) and the resulting libraries were prepared in parallel in a single batch. We pooled all of the libraries for sequencing in a single SP Illumina flow cell. All of the libraries were sequenced with an 8-base index read, a 28-base Read1 containing cell-identifying barcodes and unique molecular identifiers (UMIs), and a 91-base Read2 containing transcript sequences on an Illumina NovaSeq 6000.
