Transcriptomic profiling of A375 and PC9 cells following knockdown of the VCX gene family

ABSTRACT: To investigate the role of the VCX gene family in cancer cells at the transcriptomic level, we selected VCX gene family-positive A375 (melanoma) and PC9 (lung adenocarcinoma) cell lines. Stable cell lines with lentiviral shRNA targeting the conserved sequences shared by all VCX family members were generated, and cells treated with non-targeting shRNA were used as controls. Total RNA was extracted from cells at the logarithmic growth phase for RNA-seq library construction and sequencing. Differential expression genes and pathway analysis were performed to assess the transcriptomic alterations following VCX gene family knockdown. This dataset provides insights into the potential role of the VCX gene family in multiple cancer types.

Project description:This study investigates the effect of NCAPD2 knockdown on lung adenocarcinoma (LUAD) by performing RNA sequencing on PC9 cell lines. The experiment included three control PC9 cells and three PC9 cells in which NCAPD2 was knocked down using shRNA. This RNA sequencing experiment aims to elucidate the role of NCAPD2 in regulating gene expression associated with tumor proliferation, migration, and survival in LUAD. Analysis of differential gene expression provides insights into the pathways affected by NCAPD2 knockdown, with an emphasis on signaling pathways critical to LUAD progression, such as the PI3K/AKT pathway.

Project description:MAP4K5 is serine/threonine protein kinase similar to yeast SPS1/STE20 kinase. MAP4K5 activates JNK in mammalian cells, which suggests a role in stress response. MAP4K5 is involved in immune functions. We used microarray to investigate genome-wide transcriptional change from MAP4K5 knockdown in A375 cells. Total RNA's from the A375 cells where MAP4K5 was stably knocked down by shRNA were analyzed. As a control, RNA's from A375 cells were also analyzed.

Project description:Inevitable gefitinib resistance and relapse of the disease was the biggest hurdle to NSCLC treatment. Importantly, the role of hypoxia in solid tumor tissues in vivo in gefitinib acquired resistance and its relationship to lung cancer stem cells (LCSCs) has not been fully elucidated. Here, the PC9 cells were treated with short term gefitinib or/and hypoxia, also, PC9 gefitnib resistant (PC9-GR) cell line was established and ALDH positive PC9 cells were sorted by FACs. Transcriptome analysis among those PC9 cell groups revealed the important role of hypoxia in gefitinib acquired resistance and signaling transduction change, which may critical for NSCLC disease progression and recurrence.

Gene expression profiling of drug-tolerant persister PC9 non-small cell lung cancer cells derived from osimertinib treatment

Project description:Targeting drug tolerant persister (DTP) cells may present a therapeutic opportunity to eliminate residual surviving tumor cells and impede relapse. We sought to identify therapeutically exploitable vulnerabilities in DTP cells using the EGFR-mutant non-small cell lung cancer cell line PC9 as an experimental model. Here we provide RNAseq gene expression profiling data generated from parental PC9 cells compared to PC9 DTP cells generated from nine days of treatment with 2 uM osimertinib. These data can be used to identify genes and pathways which are upregulated in DTP cells, revealing potential therapeutic targets.
