The transcriptional profiles of an eca39∆ mutant before and after the adaptation were determined using Affymetrix DNA microarrays. Wild-type, the eca39∆ mutant, and the adapted eca39∆ mutant fission yeasts were inoculated in YE+2mM Ile, Leu and Val, and harvested at OD ~ 1. Total RNAs were purified from the 3 samples.

Transcriptome of Escherichia coli cells in coculture (Ile auxotroph and Leu auxotroph)

Project description:We conducted experimental evolution of E. coli a mutual cross-feeding coculture, composed of two genetically-engineered Escherichia coli populations, I- and L-, which lack genes for biosynthesis of Ile (ilvE gene) and Leu (leuB gene), respectively. These two populations grew in a coculture by complementing required nutrients each other. After 883 generations of evolution experiments, we measured evolutionary changes in transcriptome, and we found ABC transporters for the branched chain amino acids (Ile, Leu, and Val) were significantly increased in both I- and L-. Also, we got other various results that would be interesting to discuss.

On the mechanism and origin of isoleucyl-tRNA synthetase editing against norvaline

Project description:Aminoacyl-tRNA synthetases (aaRSs), the enzymes responsible for coupling tRNAs to their cognate amino acids, minimize translational errors by intrinsic hydrolytic editing. Here, we compared the propensity of norvaline (Nva), a linear amino acid not coded for protein synthesis, to the proteinogenic, branched valine (Val) to mistranslate isoleucine (Ile) in proteins. We show that in the synthetic site of isoleucyl-tRNA synthetase (IleRS), aminoacylation and pre-transfer editing with Nva and Val occur at similar rates. Post-transfer editing was, however, more efficient with Nva as IleRS misaminoacylates Nva-tRNAIle at slower rate than Val-tRNAIle. Accordingly, an Escherichia coli strain lacking IleRS post-transfer editing misincorporated Nva and Val in the proteome to a similar extent and at the same Ile positions. However, Nva mistranslation inflicted higher toxicity than Val, in agreement with IleRS post-transfer editing domain being optimized for hydrolysis of Nva-tRNAIle. Furthermore, we found that the evolutionary related IleRS, leucyl- and valyl-tRNA synthetases (I/L/VRSs), all efficiently hydrolyze Nva-tRNAs even when editing of Nva seems redundant. Thus, we hypothesize that editing of Nva-tRNAs had already existed in the last common ancestor of I/L/VRSs, and that the editing domain of I/L/VRSs had primarily evolved to prevent infiltration of Nva into modern proteins.

De Novo Sequencing of SARS-CoV-2 and influenza monoclonal antibodies by mass spectrometry using HCD and EThcD fragmentation and Supernovo software

Project description:In this study, we used electron-transfer/higher energy collision dissociation (EThcD) fragmentation to develop a mass-spectrometric (MS) method for distinguishing between Ile and Leu in Bovine Serum Albumin (BSA) and a SARS-CoV-1 anti-receptor binding domain (RBD) Spike monoclonal antibody (mAb). Supplemental activation normalized collision energy (SA-NCE) values were optimized. Combinations of multiple enzyme digestions, coupled with higher-energy collisional dissociation (HCD) and EThcD fragmentation, were used to increase coverage of all amino acid residues of the antibody. The data was searched with Supernovo™, which generated a complete de novo sequence for the test mAb and two additional SARS-CoV-2 human mAbs, giving correct sequences for the variable regions and selection between Ile and Leu residues. We then used the method on an additional set of twenty-five anti-hemagglutinin (HA) influenza antibodies of unknown sequence and determined high confidence sequences for >99% of the complementarity determining regions (CDRs). Importantly, the recombinant expression of these mAbs verified their binding and specificity to the HA influenza antigen. Unique glycosylation sites were also identified for eight antibodies. Our findings indicate this methodology results in almost complete antibody sequence coverage with >90% of residues determined with high confidence. Ile/Leu residues can be differentiated and glycosylation sites can be reliably identified.

Project description:Isoleucine (Ile) is one of the branched-chain amino acids (BCAAs) that are essential substrates for protein synthesis in all organisms. In this study, we characterized an Arabidopsis mutant, lib (low isoleucine biosynthesis), that has defects in both cell proliferation and cell expansion processes during root development. This mutant carries a mutation in OMR1 gene that encodes a threonine deaminase/dehydratase (TD) which results in a defect in isoleucine production. Microarray analysis indicated that the partial deficiency of Ile in the lib mutant triggers a decrease in transcript levels of the genes encoding the major enzymes involved in the BCAA degradation pathway; the analysis also indicated that many genes involved in the biosynthesis of methionine-derived glucosinolates are up-regulated. Total RNAs were isolated from three replicate samples of the root tissues of 8-day-old wild type (w) and lib mutant (m)seedlings grown on 1/2 MS medium and hybridized on Affymetrix ATH1 microarrays. The changes of gene expression in the lib mutant (m) was compared with the wild type (w). The corrected P value of <0.05 was used to select the genes for comparison, and only those genes whose expression was two-fold higher or lower in lib than in the WT were used for analysis.
