ChIP-chip analysis of HTZ-1 and RNA Polymerase II in wildtype (N2) embryos

Project description:In all eukaryotes, histone variants are incorporated into a subset of nucleosomes to create functionally specialized regions of chromatin. One such variant, H2A.Z, replaces histone H2A and is required for viability in all metazoans tested to date. However, the function of H2A.Z in chromatin organization, transcription, and development remains controversialunclear. We mapped the genome-wide distribution of the C. elegans H2A.Z ortholog HTZ-1 during embryogenesis by Chromatin ImmunoPrecipitation on DNA microarrays (ChIP-chip). We find that H2A.Z is incorporated upstream of approximatelybout 25% of C. elegans genes, preferentially upstream of genes required for development and occupied by RNA polymerase II. Fewer sites of HTZ-1 localization occur on the X chromosome relative to autosomes, consistent with the lack of essential genes on X. The data provide evidence for unexpectedly widespread independent regulation of genes within operons. In 37% of operons, HTZ-1 is incorporated upstream of internally encoded genes. In conjunction with ChIP-chip, we used genetic mutation, RNAi, and microscopy to establish that HTZ-1 is present in every cell, and that maternally supplied HTZ-1 is essential for normal development. We interpret these results to indicate that C. elegans HTZ-1 functions in establishing or maintaining an essential chromatin state at promoters regulated dynamically during development. Project description:As part of a study of the function of the C. elegans DREAM complex, here we have used ChIP-seq to analyze the patterns of histone variant HTZ-1/H2A.Z and various histone modifications in lin-35(n745) mutants. Paternal histone H2A variant incorporation and function before and after fertilization in C. elegans [ChIP-seq]

Project description:During spermatogenesis, chromatin repackaging transforms germ cells into sperm and transmits paternal epigenetic information to embryos. We have found distinct functions in these processes for two C. elegans H2A variants, HTAS-1, a sperm-specific paralog, and HTZ-1, a conserved H2A.Z homolog. HTAS-1 activates and represses gene expression less than two-fold, indicating HTAS-1 does not globally silence genes. In contrast, during spermatogenesis HTZ-1 regulates different germline genes compared to HTAS-1. During oogenesis, HTZ-1 strongly represses sperm gene expression over six-fold and activates oocyte and sex-independent genes, revealing tissue-specific modes of HTZ-1 regulation. ChIP-seq analysis of sperm chromatin shows HTZ-1 is present in 75% of HTAS-1 targets. HTZ-1 is incorporated at promoters of targets not occupied by HTAS-1 but is depleted in promoters of genes also occupied by HTAS-1. Instead HTAS-1 and HTZ-1 incorporate within gene bodies of shared targets. Post- fertilization, paternally-contributed HTAS-1 regulates the expression of a large number of genes in mixed-staged embryos. Correspondingly, loss of HTAS-1 causes decreased fertility and delayed development. Our studies indicate H2A variants have distinct incorporation mechanisms during sperm formation and tissue-specific functions in gene expression and fertility.
