ABSTRACT: The objective of this research is to identify differentially expressed genes (DEGs) in AGS and SUN cell samples treated with BXD-0 (0 mg/mL), BXD-L (0.5 mg/mL), and BXD-M (1 mg/mL) (n=3 per group). DEGs were analyzed both between treatment groups (e.g., BXD-L vs. BXD-0) and between cell lines (AGS vs. SUN).

Exploring the molecular mechanisms of positive and negative regulation of apoptosis post Orf virus infection in sheep

Project description:Contagious ecthyma (Orf) is a contagious disease with worldwide distribution, caused by the epitheliotropic Orf virus (ORFV), a member of the genus Parapoxvirus. In the current study, we collected the oral mucosa tissues samples (T0, T3, T7 and T15) from sheep at 0, 3, 7 and 15 days post ORFV infection, respectively. To explore the changes of comprehensive transcriptome of host cells from oral mucosa tissues post ORFV infection, the RNA-seq transcriptome comparisons were performed on these samples. It showed that 1928, 3219 and 2646 differentially expressed genes (DEGs) were identified among T3 vs. T0, T7 vs. T0, T15 vs. T0 respectively. Through Gene Ontology (GO) analyses of the DEGs from these comparisons, it revealed that ORFV provoked the vigorous immune response of the host cells during the early stage of infection. Moreover, GO and network analysis revealed that positive and negative regulative mechanisms of apoptosis worked as whole in the host cells, in order to reach a homeostasis of oral mucosa tissues.

Gene expression in attached vs. released collagen matrices populated with human foreskin fibroblasts

Project description:The fibroblast-populated 3D collagen matrix has been used to study the effect of mechanical stress on cell fate; this process is relevant to the fields of wound healing and tissue engineering. Gene array data was generated from mechanically stressed vs. stress-released matrices. The parameters of the collagen matrix model were: collagen type = bovine type I; collagen concentration = 1.5 mg/mL; initial matrix volume = 0.2 mL; initial matrix diameter = 11 mm (cultured in 24-well plates); cell type = human foreskin fibroblast, passage <10; initial matrix cell concentration = 1,000,000 cell/mL (200,000 cell/matrix); culture medium = 5% FBS in DMEM with 1 µg/mL ascorbate. Matrices (n = 6 per experimental group) were incubated for 24 hr in the attached state; the released groups then underwent matrix detachment from the culture plate (defined as t = 0), while the attached groups were left undisturbed. RNA was isolated from attached and released matrices 6 and 24 hr after t = 0. Gene expression in the attached vs. released condition at 6 or 24 hr then was analyzed by hybridizing the anti-sense RNA derived from attached and released matrices at a given time point onto a single chip.

DMEM treated WT and PKBa -/- MEFs

Project description:Mouse embryonic fibroblasts (MEFs) were generated from 13.5-day-old embryos obtained from heterozygous PKBa mice intercrosses (Yang et al., 2003). Briefly, after dissection of head and visceral organs for genotyping, embryos were minced and trypsinized for 30 min at 37°C. Embryonic fibroblasts were then plated and maintained in Dulbecco’s Modified Eagle Medium (DMEM) with 10% foetal calf serum (FCS) (Life Technologies), 100 units/ml of penicillin and 100 mg/ml of streptomycin at 37°C in an atmosphere of 5% CO2. All experiments were performed with wild-type and PKBa-/- MEFs between 15-20 passages. To induce adipocyte differentiation, 2-day-postconfluent cells (day 0) were treated with DMEM supplemented with 10% FCS, 8 mg/ml biotin, 4 mg/ml pantothenate, 0.5 mM 3-isobutyl-1-methylxanthine, 1 mM dexamethasone and 10 mg/ml insulin (all from Sigma). Real-time PCR analysis of microRNA expression in differentiating human skeletal muscle cells

Project description:Human skeletal myoblast cell line LHCN-M2 (Zhu et al., Aging Cell (2007), vol. 6, pp 515-523) were plated on collagen-coated 6-well Falcon cell culture plates at 500 000 cells/well, differentiation was induced 24h later by switching to DMEM supplemented with 0,01 mg/ml insulin and 0,1 mg/ml transferrin. Cells were collected at 0, 3, and 7 days of differentiation time points. Total RNA was extracted and miRNA expression evaluated by quantitative real-time PCR.

Exploring differentially expressed genes in the hypothalamic-pituitary-gonadal axis of estrous and anestrous primiparous sows using RNA-Seq technique

Project description:To investigate the effects of HPG axis on reproductive function and the underlying mechanisms involved, six libraries, including hypothalamic, pituitary and ovarian samples (termed A, B and C) from the sows in normal estrus and the corresponding samples (termed A1, B1 and C1) from the sows in which anestrus was caused by inactive ovaries, were constructed and sequenced to analyze the differentially expressed genes (DEGs) between different HPG axises. A total of 710 (392 up and 318 down), 707 (283 up and 424 down), and 956 (635 up and 321 down) DEGs were identiﬁed in A vs. A1, B vs. B1 and C vs. C1, respectively. Gene ontology (GO) and KEGG pathway analyses showed that the DEGs were most enrichment in neuropeptide hormone activity, ovarian steroidogenesis, FoxO signaling pathway and GnRH signaling pathway etc.

Transcriptome response of the Streptococcus pneumoniae D39 wild-type to NADH

Project description:The objective of this comparison was to identify the impact of NADH on the transcriptome of Streptococcus pneumoniae D39. Transcriptome comparison of the D39 wild-type grown in chemically-defined medium (CDM) with 0 mg/ml NADH to 0.5 mg/ml NADH revealed elevated expression of various genes/operons (adhB1, fba, hemH, rex, gapN, nirC, pncB, gap, adhE, and adhB2) involved in the transport and biosynthesis of niacin. In this study, we investigated the transcriptomic response of Streptococcus pneumoniae D39 to NADH. Transcriptome comparison of the D39 wild-type grown in chemically-defined medium (CDM) with 0 mg/ml NADH to 0.5 mg/ml NADH revealed elevated expression of various genes/operons (adhB1, fba, hemH, rex, gapN, nirC, pncB, gap, adhE, and adhB2) involved in the transport and biosynthesis of niacin. Microarray results were further confirmed by β-galactosidase assays. Promoter-lacZ fusions assays and microarray studies showed that the transcriptional regulator, Rex acts as a transcriptional repressor of a number of genes/operons (adhB1, fba, hemH, rex, gapN, nirC, pncB, gap, adhE, and adhB2) involved in niacin uptake and biosynthesis in the presence of NADH. The putative operator site of Rex in the promoter regions of Rex-regulated genes is predicted and confirmed by promoter mutational experiments.
