Plate-based 10X Genomics-compatible single-cell RNA-sequencing based on Smart-seq3xpress

ABSTRACT: In this study, we developed a novel plate-based 10X-compatible (PB10X) scRNA-seq strategy. By leveraging the Smart-seq3xpress (SS3X) principle, PB10X supports single-cell indexed sorting and cDNA generation that is downstream compatible with any commercially available 10X Single Cell 5' library construction kits such as the 10X Single Cell 5' Gene Expression and 5' V(D)J library construction kits. We demonstrated PB10X's performance on Jurkat T lymphoblasts by generating gene expression and V(D)J sequencing libraries, benchmarking it against 10X and SS3X.

MobiChIP: a compatible library construction method of single-cell ChIP-seq based droplets

Project description:In order to illustrate the epigenetic heterogeneity, versatile tools of single-cell ChIP-seq(scChIP-seq) are necessary to meet the convenience and accuracy. Here, we develop MobiChIP, a compatible ChIP-seq library construction method based current sequencing platform with single cell level. As a novel capture strategy, MobiChIP is efficient to capture the fragments from tagmented nuclei of numerous species and execute the mixing of samples from different tissues or species. Especially, this strategy enables the flexible sequencing manipulation and sufficient nucleosome amplification without customized sequencing primers. MobiChIP reveals the landscape of chromatin regulation regions with active(H3K27ac) and repressive(H3K27me3) histone modification markers in peripheral blood mononuclear cells (PBMCs), and accurately unveiled the epigenetic repression of hox gene cluster in PBMCs than ATAC-seq. Meanwhile, we complete the bioinformatics pipeline to integrate the scChIP-seq and scRNA-seq data to illustrate the cellular epigenetic and genetic heterogeneity.

Project description:Live CD45+ cells from the peripheral blood (PB) and synovial tissue (ST) of 3 naive to treatment RA patients were sorted for single cell RNA sequencing (scRNAseq) using 10x Genomics platform. Library preparation was performed using 10X Single Cell 3’ Reagent Kits v2 and libraries were sequenced on the Illumina HiSeq 4000 system to a minimum depth of 50k reads/cell.

Single-cell CRISPR screening of autism risk genes in brain organoids

Project description:Single-cell RNA sequencing of 4-month-old telencephalon organoids. Organoids were generated from cells infected with pooled lentivirus library. The lentiviral library delivers dual-gRNAs targeting 36 high-risk ASD genes in parallel. Organoids were dissociated after 4 months of in vitro differentiation and maturation. Single cells were sorted and subjected to 10X genomics 3' kits.

Multiplexing droplet-based single cell RNA-sequencing using genetic barcodes

Project description:Here, we introduce an in-silico algorithm demuxlet that harnesses naturally occurring genetic variation in a pool of cells from unrelated individuals to discover the sample identity of each cell and identify droplets containing cells from two different individuals (doublets). These two capabilities enable a simple multiplexing design that increases single cell library construction throughput by experimental design where cells from genetically diverse samples are multiplexed and captured at 2-10x over standard workflows. We further demonstrate the utility of sample multiplexing by characterizing the interindividual variability in cell type-specific responses of ~15k PBMCs to interferon-beta, a potent cytokine. Our computational tool enables sample multiplexing of droplet-based single cell RNA-seq for large-scale studies of population variation and could be extended to other single cell datasets that incorporate natural or synthetic DNA barcodes.

Colonic single epithelial cell census reveals goblet cell drivers of barrier breakdown in inflammatory bowel disease

Project description:We report the results of 3 single cell RNA-sequencing (10x, chromium) experiments looking to characterise the composition of the intestinal epithelial cells in health and Ulcerative Colitis in order to identify drivers of intestinal inflammation at the molecular level. The data in this submission comprises of 3 repeat experiments (A, B, C) with biopsy samples taken from colonic biopsies collected from healthy patients (Healthy) and those with UC inflammation from an inflamed area of colon and adjacent non-inflamed area. All biopsies underwent and epithelial cell isolation protocol by digestion and then were loaded onto the 10x single cell RNA sequencing platform with subsequent GEM generation, cDNA isolation, amplification and library construction into one library using illumina barcodes. A single library was then sequenced on a NovaSeq 6000

Single-cell transcriptomic analysis of 96hour AEL wild type wing imaginal discs

Project description:Genotype: FRT82B Method: Staged wild type wing imaginal discs were dissected and transferred to DPBS. The wing imaginal discs were dissociated in 0.25% Trypsin-EDTA solution at 37 ℃ for 10 min. Cells were then washed in DPBS and passed through 35μm filter before library preparation. Construction of 10x single cell libraries and sequencing on Illumina Hiseq platform were performed by Novogene.

RNA-seq sample preparation kits strongly affect transcriptome profiles of a gas-fermenting bacterium

Project description:Transcriptome analysis via RNA sequencing (RNA-seq) has become a standard technique employed across a variety of biological fields of study. This rapid adoption of the RNA-seq approach has been mediated, in part, by the development of various commercial RNA-seq library preparation kits compatible with common next-generation sequencing (NGS) platforms. Generally, the essential steps of library preparation such as rRNA depletion and first-strand cDNA synthesis are tailored to a certain group of organisms (e.g. eukaryotes versus prokaryotes) or genomic GC content. Therefore, selection of appropriate commercial products is of crucial importance to capture the transcriptome of interest as closely to the native state as possible without introduction of technical bias. However, researchers rarely have the resources and time to test various commercial RNA-seq kits for their samples. In this work, we report a side-by-side comparison of RNA-seq data from the same Clostridium autoethanogenum input samples obtained using three commercial rRNA removal and strand-specific library construction products by NuGEN Technologies, Qiagen, and Zymo Research, and compare their performance with published data. While all three vendors advertise their products as suitable for prokaryotes, we found significant differences in their performance in terms of rRNA removal, strand-specificity, and, most importantly, transcript abundance distribution profiles. Notably, RNA-seq data obtained with Qiagen products were most similar to published data and delivered the best results in terms of library strandedness and transcript abundance distribution range. Our results highlight the importance of finding appropriate organism-specific workflows and library preparation products for RNA-seq studies.
