Project description:This study investigates the differentiation of human induced pluripotent stem cells (iPSc) into thymic epithelial progenitors (TEPs) through a combinatorial experimental design (Design of Experiments, DoE). Bulk RNA-seq was performed across 96 differentiation conditions covering key developmental transitions: definitive endoderm (DE), anterior foregut endoderm (AFE), third pharyngeal pouch endoderm (3PPE), and thymic epithelial progenitors (TEP). The multifactorial screen leveraged Plackett-Burman designs and transcriptomic similarity to in vivo pharyngeal development atlases to identify optimal differentiation cues.

Project description:Bulk RNA-seq was performed across a time-course of human iPSc differentiation toward thymic epithelial progenitors (TEPs). Twenty-nine experimental libraries spanning eleven time-points (days 0, 1, 2, 3, 7, 9, 10, 14, 15, 17, 22) plus four primary thymic epithelial cell (TEC) controls revealed progressive down-regulation of pluripotency genes and stepwise activation of transcriptional modules corresponding to anterior endoderm, third pharyngeal pouch endoderm, and thymic epithelial fate.

Generation of a functional, patient specific human thymus from induced pluripotent stem cell in vivo

Project description:Here we describe a universal direct differentiation protocol that allows the generation of thymic epithelial progenitor cells (TEPs) from different iPSC lines. Upon transplantation into an athymic mouse model, TEPs further differentiate into thymic epithelial cells (TECs). TECs are functional and can facilitate the education of developing mouse T-cells. iPSC derived, patient specific TECs residing within grafts are indistinguishable from TECs present in human primary neonatal thymus tissue as revealed by single cell RNA sequencing analysis indicating the generation of a mature TEC phenotype. Taken together, we provide a universal direct differentiation protocol that generates TEPs from all iPSC lines tested, that can further differentiate into mature, functional TECs. We anticipate that these findings have important implications for current efforts aimed at generating a functional human thymus.

Project description:Purpose: The goal of this study is to characterise cortical (cTECs) and medullary (mTECs) epithelial cells of the human thymus. Methods: FACS-isolation protocol to separate 4 different epithelial cells populations from total dissociation of human thymus that is negative for hCD45 and either positive for EPCAM or CD205, then loaded into the 10x Genomics Chromium Platform, and sequenced using Illumina HiSeq 4000. Project description:The thymic microenvironment is essential for proper differentiation and selection of thymocytes.Thymic involution in aged mice results in decreased T cell output and immune function. Here we use gene expression profiling of FACS sorted thymic stromal subsets to identify molecular mediators of thymocyte: stromal cell interactions, as well as gene expression changes thymic stromal subsets during early stages of thymic involution . We used microarrays to analyze gene expression differences between thymic stromal subsets from male C57BL/6J mice 1, 3, and 6 months of age.
