ABSTRACT: Illumina short-read sequencing of rRNA-depleted RNA composite sample: A single composite sample generated from a mixture of 8 time points (0, 1, 3, 6, 9, 12, 24, 48 hours post-amputation) plus one non-regenerating sample, representing WT specimens. PacBio Iso-Seq long-read sequencing of rRNA-depleted RNA from amputated WT S. mediterranea at 0 hpa. A single sample from WT worms at 0 hours post-amputation with rRNA depletion applied prior to library preparation.

Project description:Total (rRNA-depleted) RNAseq of mouse ESCs carrying a homozygous KO mutation in setd2. Homozygous cells were also treated with the DNa methylation inhibitor 5-azacytidine. Total RNA was isolated from cell pellets using NEB Monarch® Total RNA Miniprep Kit and rRNA removed with NEBNext® rRNA Depletion Kit v2 (Human/Mouse/Rat). Libraries were prepared using NEBNext® Ultra™ II Directional RNA Library Prep Kit for Illumina® (NEB E7760L, input: 500 ng of total RNA). Libraries were multiplexed and sequenced on a NextSeq500 (Paired-End; read length 40). Each sample is present in 3 biological replicates.

Identification of genes differentially expressed during half-head regeneration in Schmidtea mediterranea

Project description:We used Nimblegen arrays with design 2007-11-06_Smed_ESTs_4_exp to measure changes in gene expression during a timecourse of regeneration of one side of the head in Schmidtea mediterranea flatworms. Following amputation of one side of the head, samples were collected from both the regeneration blastema and non-regenerating side of the head on days 2, 3, and 4 post-amputation. Gene expression in these samples was compared to that in non-regenerating control samples collected at the time of amputation.

Myeloid regulation signature persists after virus clearance in mild human primary dengue serotype 2 infection

Project description:Healthy flavivirus-naive volunteers (n=11) were infected with the live attenuated dengue serotype 2 challenge virus (rDEN2delta30) as the control arm of a dengue vaccine challenge trial. Whole blood RNA was collected in Paxgene tubes for expression profiling prior to infection (day 0), and on days 8, and 28 after rDEN2delta30 infection. Whole blood RNA was depleted of globin-and rRNA transcripts and equal amounts of depleted RNAs were used to generate libraries for SE 100 RNA sequencing per sample on by Illumina. To generate technical replicates, each library was run in different flow cells/lanes and aggregated to an average of approximately 26 million reads total per sample with <1% variation in counts across lanes in a given sample. Comparisons of gene expression in count-normalized samples were focused on analysis of grouping data by timepoint as well as by examining consensus intra-subject timepoint-associated gene expression changes after rDEN2delta30 infection, focusing on pairwise comparisons (Day 8 vs Day 0, Day 28 vs Day 8, and Day 28 vs,. Day 0).

We investigate the impact of several library preparation factors on the non-uniformity of coverage. Specifically, a mouse liver sample is prepared under varying ribosomal depletion (PolyA / rRNA digestion / rRNA pull-down / NoSelection), PCR ramp rate, and fragment length along with one heart sample without selection.
