Impact of TCF-1 de-repression on effector gene expression programs [RNAseq_Tcf7del22+17]

ABSTRACT: The transcription factor TCF-1 is downregulated during effector differentiation of CD8+ T cells. However, how its downregulation impacts gene expression in different effector- and memory-biased populations remains unclear. Here, we generate mice in which TCF-1 fails to become downregulated in differentiated effector cells and probe the transcriptional impact of TCF-1 retention in different T cell differentiation states bybulk RNA-sequencing of KLRG1+ effector T cells.

Transcriptomic analysis of TCF-7 cKO CD4 T cells

Project description:The transcription factor T Cell Factor-1 encoded by (TCF-7) is critical for T cell development. However, the role of TCF-7 on peripheral CD4 T cells mediated allo-immunity was not known. In this report using a clinically relevant model we presented novel finding of how TCF-7 regulates CD4 T cells functions, including CD4 T cells activation, proliferation, differentiation and impacts effector and central memory formation. We uncovered how TCF-7 regulates chemokine receptor which are essential for CD4 T cells migration to the site of inflammation. Our data uncovered how TCF-7 plays critical role in CD4 T cells survival, apoptosis. Using in vivo allo-immunity models and in-vitro studies we demonstrated how TCF-7 plays central role in CD4 T cells mediated damaged to organs like liver, skin and small intestine. We provided both molecular and biochemical and transcriptomic evidence how TCF-7 functionally regulates CD4 T cells mediated apoptosis and cell death, T cell mediated processes, pro-inflammatory and anti-inflammatory cytokines productions in both basal level and after allo-activation. These findings novel findings represent a stem forward to designing target specific approach for CD4 T cells mediated diseases while understand molecular mechanism the role of CD4 T cells in allo-immunity.

TCF-1 regulation of CD8+ T cell chromatin accessibility

Project description:CD8+ T cell differentiation traditionally results in the emergence of two subsets, Tc1 cells that produce interferon (IFN)-gamma and memory cells that mediate immune protection against pathogen infections. More recently, it has emerged that other specialized CD8+ T cell populations develop in immune responses and are critical to orchestrate complete immune protection. These subsets include tissue-resident memory (Trm) T cells, follicular cytotoxic T cells and two CD8+ T cell subsets that produce interleukin (IL)-17, namely, mucosal-associated invariant T (MAIT) cells and Tc17 cells. Here we investigated the role of TCF-1 in CD8+ T cell differentiation by using Assay for Transposase-Accessible Chromatin sequencing (ATAC-Seq) to determine the chromatin accessibility landscape of CD8+ T cells and how this is controlled by TCF-1. Loss of TCF-1 was associated with global changes in the chromatin architecture in CD8+ T cells leading to increased accessibility of Rorc and Tc17 effector genes IL-17a and IL-17f in Tc17 cells. Effector differentiation downstream of lineage commitment in ILC1 is driven by Hobit across tissues.

Project description:Innate lymphoid cells (ILCs) mediate early immunity against infection and participate in tissue inflammation and homeostasis. It is unclear how ILCs acquire effector function, and whether these mechanisms differ between organs. Through multiplexed single-cell mRNA-sequencing we identified cKit+CD127hiTCF-1hi early differentiation stages of T-bet+ ILC1. These cells were present across different organs and had the potential to mature towards CD127intTCF-1int and CD127-TCF-1- ILC1. Paralleling a gradual loss of TCF-1, differentiating ILC1 forfeited their expansion potential while increasing expression of effector molecules, reminiscent of T cell differentiation in secondary lymphoid organs. The transcription factor Hobit was induced in TCF-1hi ILC1s and was required for their effector differentiation. These findings reveal sequential mechanisms of ILC1 lineage commitment and ILC1 effector differentiation that are conserved across tissues. Our analyses suggest that ILC1 emerge as TCF-1hi cells in the periphery and acquire a spectrum of organ-specific effector phenotypes through a uniform Hobit-dependent differentiation pathway driven by local cues.

Transcriptomic analysis of TCF-7 cKO CD8 T cells

Project description:T Cell Factor-1, encoded by TCF-7, is a transcription factor that plays an essential role during T cell development and differentiation. In this manuscript we utilized a pre-clinical model provided evidence that TCF-7 is dispensable for the anti-tumor response, and that TCF-7 suppresses key transcriptional factors Eomes and T-bet and molecules responsible for peripheral CD8 T cell cytolytic function. We discovered that TCF-7 regulates NKG2D expression on naïve and activated mouse CD8 T cells, and that peripheral CD8 T cells from TCF-7 cKO utilize NKG2D to clear tumor cells. We also provide evidence that TCF-7 regulates key signaling molecules, including LCK, LAT, ITK, PLC-y1, P65, ERKI/II, and JAK/STATs required for peripheral CD8 T cell persistent function. Our data transcriptomic and protein data uncovered the mechanism of how TCF-7 impacting peripheral CD8 T cell inflammatory cytokine production, CD8 T cell activation, and apoptosis. Our pre-clinical model showed that CD8 T cells from TCF-7 cKO mice did not cause GVHD, but effectively cleared primary tumor cells.

A single TCF transcription factor, regardless of its activation capacity, is sufficient for effective trilineage differentiation of ES cells

Project description:Co-expression and cross-regulation of the four TCF/LEFs render their redundant and unique functions ambiguous. Here, we describe quadruple-knockout (QKO) mouse ES cells lacking all full-length TCF/LEFs and cell lines rescued with TCF7 or TCF7L1. QKO cells self-renew, despite gene expression patterns that differ significantly from WT, and display delayed, neurectoderm-biased, embryoid body (EB) differentiation. QKO EBs have no contracting cardiomyocytes and differentiate poorly into mesendoderm, but readily generate neuronal cells. QKO cells and TCF7L1-rescued cells cannot efficiently activate TCF reporters, whereas TCF7-rescued cells exhibit significant reporter responsiveness. Surprisingly, despite dramatically different transactivation capacities, re-expression of TCF7L1 or TCF7 in QKO cells restores their tri-lineage differentiation ability, with similar lineage marker expression patterns and beating cardiomyocyte frequencies observed in EBs. Both factors also similarly affect the transcriptome of QKO cells. Our data reveal that a single TCF, regardless of its activation capacity, is sufficient for effective trilineage differentiation of ES cells.

Intrinsically disordered domain of transcription factor TCF-1 is required for T cell developmental fidelity

Project description:In development, pioneer transcription factors access silent chromatin to reveal lineage-specific gene programs. The structured DNA-binding domains of pioneer factors have been well characterized, but whether and how low-complexity intrinsically disordered regions (IDRs) affect chromatin and control cell fate is unclear. Here, we report deletion of an IDR of the pioneer factor TCF-1, termed “L1”, leads to an early developmental block in T cells. The few T cells that develop from progenitors expressing TCF-1 lacking L1 exhibit lineage infidelity distinct from the lineage diversion of TCF-1 deficient cells. Mechanistically, L1 is required for activation of T cell genes and de-repression of GATA2 driven genes, normally reserved to the mast cell and dendritic cell lineages. Underlying this lineage diversion, L1 mediates binding of TCF-1 to its earliest target genes which are subject to repression as T cells develop. These data suggest TCF-1’s intrinsically disordered N-terminus maintains T cell lineage fidelity.
