Role of DNMT3B in enhancer-transcriptional activities in molecular subtypes of acute myeloid leukemia.

ABSTRACT: Aberrant epigenetic regulation is a hallmark of acute myeloid leukemia (AML). Here, we investigated the molecular consequences of DNMT3B inhibition in KG1A cells, a model of immature AML, using an integrative multi-omics approach combining RNA-seq, Illumina EPIC DNA methylation arrays, ATAC-seq, and TMT-based quantitative proteomics.

DNMT3B Regulates Cis-Regulatory Chromatin and Cell Cycle Programs in Acute Myeloid Leukemia

Project description:Aberrant DNA methylation is a hallmark of acute myeloid leukemia (AML), often driven by dysregulated DNA methyltransferases. To investigate the epigenomic impact of DNMT3B inhibition, we treated KG1A AML cells with Nanaomycin A (NanA), a selective DNMT3B inhibitor, and performed genome-wide DNA methylation profiling using the Illumina MethylationEPIC v2.0 array. Following 48-hour exposure to NanA (50 nM), differentially methylated CpG sites were identified, with the majority exhibiting moderate hypomethylation (±25% Δβ-value). These changes were enriched in promoter and gene body regions and overlapped with regions of altered chromatin accessibility. The resulting dataset provides a high-resolution view of DNMT3B-dependent methylation dynamics in AML and serves as a resource for understanding the epigenetic consequences of targeted methyltransferase inhibition.

Gene expression profiling of the MLL-AF9 induced AML cells (wild type and Dnmt3b-KO)

Project description:Acute myeloid leukemia (AML) is a heterogeneous hematopoietic disorder with a poor prognosis. Abnormal DNA methylation is involved in the initiation and development of AML. The de novo methyltransferases Dnmt3a and Dnmt3b are responsible for the generation of genomic methylation patterns. While DNMT3A is frequently mutated in hematologic malignancies, DNMT3B is rarely mutated. To investigate the role of Dnmt3b in AML, we genetically inactivated Dnmt3b in an MLL-AF9 induced AML mouse model. Gene profiling using a microarray revealed the upregulation of the oncogenic gene set and the downregulation of the cell differentiation gene set. Our results indicate that Dnmt3b plays the role of a tumor suppressor in MLL-AF9 AML progression, which reveals new insights into the roles of DNA methylation in leukemic development.

DNMT3B PWWP mutations cause hypermethylation of heterochromatin (T7-DNMT3B ChIP-seq)

Project description:The correct establishment of DNA methylation patterns is vital for mammalian development and is achieved by the de novo DNA methyltransferases DNMT3A and DNMT3B. DNMT3B localises to H3K36me3 at actively transcribing gene bodies through its PWWP domain. It also functions at heterochromatin through an unknown recruitment mechanism. Here we find that knockout of DNMT3B causes losses of methylation predominantly at H3K9me3-marked heterochromatin and that DNMT3B PWWP domain mutations or deletion result in striking increases of methylation in H3K9me3-marked heterochromatin. Removal of the N-terminal region of DNMT3B affects its ability to methylate H3K9me3-marked regions. This region of DNMT3B directly interacts with HP1-alpha and facilitates the bridging of DNMT3B with H3K9me3-marked nucleosomes in vitro. Our results suggest that DNMT3B is recruited to H3K9me3 marked heterochromatin in a PWWP-independent manner that is facilitated by the protein's N-terminus through an interaction with a key heterochromatin protein. More generally, we suggest that DNMT3B plays a role in DNA methylation homeostasis at heterochromatin, a process which is disrupted in cancer, aging and Immunodeficiency, Centromeric Instability and Facial Anomalies (ICF) syndrome.

Increased DNA Methylation of Dnmt3b-Targets Impairs Leukemogenesis (RRBS)

Project description:The de novo DNA methyltransferases Dnmt3a and Dnmt3b are of crucial importance in hematopoietic stem cells, and Dnmt3b has recently been shown to play a role in genic methylation. Forced Dnmt3b expression induced widespread DNA hypermethylation in myc-bcl2 induced leukemias, especially at promoters and gene bodies of stem cell-related genes. MLL-AF9 induced leukemogenesis showed much less pronounced DNA hypermethylation upon Dnmt3b expression. Nonetheless, leukemogenesis was delayed in both models with a shared core set of DNA hypermethylated regions and suppression of stem cell-related genes. Our findings indicate a critical role for Dnmt3b-mediated DNA methylation in leukemia development and maintenance of LSC function. To investigate how Dnmt3b-mediated DNA methylation affects leukemogenesis, we analyzed leukemia development under conditions of high and physiological methylation levels in a tetracycline-inducible knockin mouse model. High expression of Dnmt3b slowed leukemia development in serial transplantations and impaired leukemia stem cell (LSC) function.
