Transcriptome profiling of SKHEP1 cells and differentiated SKHEP1 cells induced by forced expresssion of PPARG using RNA-sequencing.

ABSTRACT: The core proeprty of cancer cells is neural stemness, which determines tumorigenicity and pluripotency. Therefore, cancer cells can supposedly be induced to differentiate along different lineages. SKHEP1 is a human hepatocellular carcinoma cell line. We found that SKHEP1 cells differentiated into adipocytes upon induction by adipocyte differentiation factor PPARG.

Project description:The core proeprty of cancer cells is neural stemness, which determines tumorigenicity and pluripotency. Therefore, cancer cells can supposedly be induced to differentiate along different lineages. B16F10 is a mouse melanoma cell line. We found that B16F10 cells differentiated into muscle cells or adipocytes upon induction by muscle or adipocyte differentiation factor Myod1 or Pparg, respectively. Moreover, Setdb1 is an epigenetic modification factor responsible for catalyzing the histone modification H3K9me3. Transcription of Setdb1 gene is enriched in embryonic neural cells during vertebrate embryogenesis. Setdb1 is upregulated in cancer cells and promotes cancers. We found that knockdown of Setdb1 in B16F10 cells led to a neuronal-like differentiation phenotype.

Project description:The core proeprty of cancer cells is neural stemness, which determines tumorigenicity and pluripotency. It has been reported that neural stem cells are uniquely immune-privileged, suggesting that neural stemness also confers cancer cells with the ability of immune evasion or immune privilege. CT26 is a mouse colon cancer cell line. We found that dedifferentiation of CT26 cells with overexpression of Oct4 and SOX2 enhanced neural stemness and decreased immunogenicity in cells.

Project description:The core proeprty of cancer cells is neural stemness, which determines tumorigenicity and pluripotency. Therefore, cancer cells can differentiate along different lineages. Upon differentiation, cancer cells will lose their neural stemness and tumorigenicity. Cancer cells, embrynonic stem cells and neural stem cells are immune-privileged cells and are capable of immune evasion. We used transcriptome profiling to analyze the difference in trasncriptomes and particularly, transcription of immune related genes in a few cell types representing undifferentiated and differentiated states, because immunigenicity is the key for effective anti-tumor immunity and this relies on expression of immune related genes. This analysis generates the clue to the relationship between immune related gene expression and differentiation status of cells.

Project description:PPARG interactome datasets containing (1) Flag-PPARG AP-MS, identifying MRE11, RAD50 and NBS1 as novel interactors, (2) tandem-IP (in solution and silver fragments) of PPARG-Strep and Flag-NBS1, which identifies PPARG interaction with UBR5 (3) tandem-IP (same as 2) with BS3 cross-linking illustrates the binding interface between PPARG and NBS1. These mass spec data and other biochemical data demonstrate PPARG novel roles in promoting DNA damage response and repair, by activating the ATM pathway.
