Project description:The derivation of authentic embryonic stem cells (ESCs) across mammalian species remains a major challenge. Here, we report the development of a defined, serum-free culture system, termed 6iL/E4, that enables the derivation and long-term self-renewal of ESCs across diverse mammalian species. To further characterize the cellular states, we performed single-cell RNA sequencing (scRNA-seq) on 6iL-hiPSCs and 6iL-mESCs. Library preparation was carried out using the Single Cell 3′ RNA Prep T2 kit (Illumina). For indexing, the Mix 7 index set was used for 6iL-hiPSC samples and the Mix 8 index set for 6iL-mESC samples. Sequencing was performed on a NovaSeq X Plus platform using paired-end 150 bp reads (2 × 150 bp), generating approximately 200 million reads per sample (100 million reads per direction).

Project description:The derivation of authentic embryonic stem cells (ESCs) across mammalian species remains a major challenge. Here, we report the development of a defined, serum-free culture system, termed 6iL/E4, that enables the derivation and long-term self-renewal of ESCs across diverse mammalian species. To further characterize the state of 6iL-hiPSCs, we performed whole-genome bisulfite sequencing (WGBS) to compare 6iL-hiPSCs with hESCs cultured under mTeSR1 and t2iL/Go conditions. Library PCR amplification was performed for five cycles using NEBNext Multiplex Oligos for Enzymatic Methyl-seq. Equimolar amounts of each library were then pooled and quantified by qPCR before paired-end 150-bp sequencing on a 10B 300-cycle shared flow cell using the NovaSeq X Plus platform at the Advanced Genomics Core.

Project description:Establishing authentic embryonic stem cells (ESCs) from diverse mammalian species is essential for advancing regenerative medicine, developmental biology, and species conservation. Here, we report the development of a robust, serum-free culture system, termed 6iL/E4 that enables the derivation and long-term self-renewal of ESCs from multiple mammalian species, including mouse, rat, bovine, rabbit, and human. Using systematic signaling pathway analysis, we identified key regulators—including STAT3, GSK3α, PDGF, RAF and LATS—critical for ESC maintenance across species. Additionally, inducible expression of KLF2 and NANOG enhances the naïve pluripotency and chimeric potential of bovine ESCs. The E4 basal medium also supports stable ESC growth while minimizing lineage bias. These findings support the evolutionary conservation of pluripotency signaling and provide a universal platform for cross-species stem cell research, disease modeling, and biotechnology applications.

Peripheral immunomodulatory effects of Apolipoprotein E4 on Alzheimer's disease - Immune Enrichment

Project description:Apolipoprotein E (APOE) is a lipid and cholesterol transport molecule known to influence Alzheimer's disease (AD) risk in an isoform-specific manner. In particular, the APOE E4 allele is the largest genetic risk factor for late-onset sporadic AD. Our recent findings uncovered activated, clonally expanded T cells in AD cerebrospinal fluid (CSF). This T cell phenotype occurred concomitantly with altered expression of APOE in CSF monocytes. Yet, whether APOE variants differentially affect peripheral immunity systems remains unknown. In this study, we performed targeted immune profiling using single-cell epigenetic and transcriptomic analysis of peripheral blood mononuclear cells (PBMC). We analyzed 55 age-matched healthy control (HC) and AD patients with equal distribution of APOE E3/E3, E3/E4, and E4/E4 genotypes. We reveal dysregulation in monocytes and clonally expanded T cells that are distinct to AD patients carrying the APOE E4/E4 genotype. Additionally, we find APOE isoform-dependent chromatin accessibility differences that correspond to RNA expression changes. Cumulatively, these results uncover APOE isoform-dependent changes to peripheral immunity in AD.

Characterization of transcriptome changes induced in 3T3L1 adipocytes by expression of Adenovirus subtype 5 protein E4-ORF1

Project description:Insulin activation of phosphoinositol 3-kinase (PI3 kinase) regulates metabolism, including the translocation of the Glut4 glucose transporter to plasma membrane and inactivation of FoxO1 transcription factor. Adenoviral protein E4-ORF1 stimulates cellular glucose metabolism by mimicking growth factor activation of PI3 kinase. We have used E4-ORF1 to dissect PI3 kinase-mediated signaling in adipocytes. E4-ORF1 activation of PI3 kinase recapitulates insulin-regulation of FoxO1 but not regulation of Glut4. This uncoupling of PI3 kinase effects occurs despite E4-ORF1 activating PI3 kinase and downstream signaling to levels achieved by insulin. Although, E4-ORF1 does not fully recapitulate insulin’s effects on Glut4, it enhances insulin-stimulated insertion of Glut4-containing vesicles to the plasma membrane independent of Rab10, a key regulator of Glut4 trafficking. E4-ORF1 also stimulates plasma membrane translocation of ubiquitously expressed Glut1 glucose transporter an effect that is likely essential for E4-ORF1 to promote an anabolic metabolism in a broad range of cell types.
