Transcriptome profile of naive CD8 T cells from WT and CD103 deficient mice

ABSTRACT: The Ly6C–CXCR3– naïve CD8 T cells highly express CD103. To understand the biological significance of CD103 expression on naïve CD8 T cells, we performed RNA sequencing on sorted naïve CD8 T cells from WT and CD103-dificient (Itgae–/–) mice to elucidate the function of CD103 expressed on naïve CD8 T cells.

Transcriptome profile of memory phenotype CD8 T cells are shaped by overexpression of CD103

Project description:The CD8 T cells in the peripheral tissues maintained as a mixture of naïve and memory-phenotype in the steady state, while the mechanism how the balance of naïve and memory-phenotype CD8 T cells is controlled remains unclear. Here, we report that integrin CD103 plays critical role in this process. CD103 is differentially expressed on peripheral CD8 T cells with highest expression on naïve CD8 T cells (Ly6C–CXCR3–) and lowest expression on memory-phenotype CD8 T cells (Ly6C+CXCR3+). To understand the biological significance of CD103 downregulation on memory-phenotype CD8 T cells, we generated transgenic mice that overexpress CD103 under the control of the human CD2 promoter/enhancer so that CD103 is constitutively expressed on all T lineage cells (CD103Tg), and we found that memory-phenotype CD8 T cells are accumulated in CD103Tg mice. Therefore, we performed RNA sequencing on sorted memory-phenotype CD8 T cells from WT and CD103Tg mice to elucidate the molecular mechanism how forced expression of CD103 promotes accumulation of memory-phenotype CD8 T cells.

SKI-dependent TGFb signaling dictates CD103 expression in CD8+ T cells (ChIP-seq)

Project description:Initially identified as a functional marker for resident-memory (Trm) CD8+ T cells, CD103 (encoded by ITGAE gene) has broad roles in immunity and diseases. Elucidating the function and regulation of CD103 is thus of importance. This study revealed that the CD103 expression by CD8 T cells under steady state contributes to the clearance of acute viral infection. More importantly, it discovered TGF-SKI-Smad4 a critical signaling axis in restricting CD103 expression in CD8+ T cells for their function. Mechanistically, by ChIP-Seq and ChIP analysis, SKI associated with Smad4 was found to directly and epigenetically suppress CD103 transcription. This study therefore reveals a novel TGF-SKI-Smad4 pathway to specifically enable CD103 expression in CD8+ T cells for protective immunity.

FACS-sorted CD103+ and CD103- Treg cell proteomics

Project description:Regulatory T cells (Tregs) play a key role in suppressing systemic effector immune responses, thereby preventing autoimmune diseases but could also potentially contribute to tumor progression. As a result, there is significant interest in the clinical manipulation of Tregs. However, the mechanisms governing induced Treg (iTreg) differentiation are not fully understood. In the present study, we phenotypically profiled human iTregs during early stages of in vitro differentiation at single-cell level using multiparametric mass cytometry. A panel of 25 metal-conjugated antibodies specific to a range of markers associated with human Tregs was used to characterize these immunomodulatory cells. We found that iTregs highly express the transcription factor Foxp3 and characteristic Treg-associated surface markers (e.g. CD25, PD1, CD137, CCR4, CCR7, CXCR3, and CD103). Expression of co-inhibitory factors (e.g. TIM3, LAG3, and TIGIT) increased slightly at late stages of iTreg differentiation. Further, CD103 was selectively upregulated in the iTreg compartment while negatively regulated by Foxp3. Overall, our study highlights that during early stages of differentiation, iTregs resemble memory-like Treg features, and opens possibilities for studying molecular mechanisms of Treg function.

Specifically, epidermal CD8+CD103+CD49a+ and CD8+CD103+CD49- TRM cells from healthy human skin were sorted by FACS. Differential gene expression analysis revealed functional dichotomy of epidermal CD8+CD103+CD49a+ and CD8+CD103+CD49- TRM cells.

An unconventional integrin b3 and CD103 heterodimer improves the anti-tumor immunity of tissue-resident T cells

Project description:Current cancer immunotherapies promote recovery of CD103+ tissue-resident memory T cells (Trm) population of the tumor-infiltrating T lymphocytes (TILs). However, not all treated patients exhibit improved anti-tumor immunity and survival, likely due to the immunophenotypical diversity among the CD103+ Trm TILs. Utilising multifaceted proteomics approaches and patients’ clinical analyses, we discovered an unusual subset of CD8+ Trm TILs expressing non-canonical integrin β3 early during T cells activation. The integrin β3 surprisingly heterodimerises with CD103 on T cells, leading to unconventional granulysin-mediated cytotoxicity, elevated alternative bioenergy usage and efficient T cell migration, with minimal overall exhaustion. Importantly, early-stage non-small cell lung carcinoma (NSCLC) patients with enriched presence of integrin β3+CD103+ Trm TILs exhibited better clinical prognosis, with improved T cell immunophenotype, hence confirming the beneficial role of this unusual subset of Trm TILs. These unconventional anti-tumor T cell features provide new avenues and future opportunities for designing better translational immunotherapy strategies.

Cross-presenting CD103+ dendritic cells are protected from influenza virus infection

Project description:CD8+ cytotoxic T cells are critical for viral clearance from the lungs upon influenza virus infection. The contribution of cross-presentation to the induction of anti-viral cytotoxic T cells remains debated. Here, we used a recombinant influenza virus expressing a NS1-GFP reporter gene to visualize the route of antigen presentation by lung dendritic cells (DC) upon viral infection in vivo. We found that lung CD103+ DC are the only subset to carry intact GFP protein to the draining lymph nodes. Strikingly, lung migratory CD103+ DC are not productively infected by influenza virus and thus induce virus-specific CD8+ T cells through the cross-presentation of antigens from virally infected cells. We also show that CD103+ DC resistance to infection correlates with an increased antiviral state in these cells that is dependent on the expression of IFN receptor alpha. In conclusion, these results establish that efficient cross-priming by migratory lung DC is coupled to the acquisition of an anti-viral status, which is dependent on type I IFN signaling pathway. mRNA profiles were generated by deep-sequencing in Illumina HiSeq2000 from alveolar macrophages and CD103+ dendritic cells from lungs of untreated and flu-treated mice

CD103+CD56+ ILCs are associated with an immunosuppressed tumour microenvironment

Project description:Immunotherapies have had unprecedented success for multiple cancer types, albeit with variable response rates. Unravelling the complex network of immune cells within the tumour microenvironment (TME) may provide additional insights to enhance anti-tumour immunity and improve clinical response. Here, we identified a CD103-expressing CD56+ ILC subset that were associated with a poor proliferative capacity of tumour-infiltrating lymphocytes (TILs) in culture. We demonstrate that CD103+CD56+ ILCs isolated directly from tumors represent a distinct ILC population that expressed unique surface markers, transcription factor networks, and transcriptomic profiles compared to CD103-CD56+ NK cells. Using multiple approaches, we found that these CD103+CD56+ ILCs were associated with CD8+ T cells with a reduced expression of GZMB. This study identifies 59 a population of CD103+CD56+ ILCs with potentially inhibitory functions, that are associated with a TME that includes CD8+ T cells with poor anti-tumour activity. Further studies focusing on these potentially inhibitory cells may provide insights into understanding the biology of an inhibitory TME.
