Genome-wide binding targets of GBF2 in ER stress

Project description:To profile in vivo DNA-binding activities of GBF2 in the UPR, we next perform chromatin immunoprecipitation sequencing (ChIP-seq) analyses of GBF2 at 0 h of ER stress recovery (i.e., 6 h of Tunicamycin, an ER stress inducer, treatment or DMSO) using a GBF2 native promoter-driven yellow fluorescent protein for energy transfer (YPet)-tagged GBF2 line (pGBF2:GBF2-YPet). Our analysis pipeline generated 523 Tm sample-specific binding peaks (i.e., not overlapped with peaks found in the corresponding DMSO-treated samples or overlapped with three times higher intensity) of GBF2. Hereafter we refer to these peaks as the UPR-specific binding peaks.

Identification of Golgin Imh1 phosphorylation residues under ER stress in yeast

Project description:The accumulation of misfolded proteins in the endoplasmic reticulum (ER) induces the unfolded protein response (UPR), which acts through various mechanisms to reduce ER stress. We previously found ER stress induced by tunicamycin (TM) treatment promotes the activation of small GTPase Arl1 and thereby increasing the recruitment of downstream effector golgin Imh1 to the late-Golgi. However, the role of Imh1 under ER stress remains unknown. In this study, we found Imh1 is required for the recycling of two SNAREs, Snc1 and Tlg1, upon TM-induced ER stress. Due to Imh1 is already known as phosphorylation protein, we wonder whether phosphorylation play roles in regulating the function of Imh1 under ER stress. We utilized SILAC method to identify the phosphorylation sites on Imh1 upon TM treatment through MS analysis and found several sites increased phosphorylation under ER stress. We finally selected the predominant S25/T27 phosphorylated residues and study the mechanism of how S25/T27 phosphorylation regulates the function of Imh1 in SNARE transport upon TM treatment.

Chromatin profile-based identification of a novel ER-positive breast cancer subgroup with reduced ER-responsive element accessibility

Project description:Estrogen receptor (ER) signaling–dependent cancer cell growth is one of the major features of ER-positive breast cancer (BC). Inhibition of ER function is a standard and effective treatment for ER-positive tumors; however, ~20% of patients with ER-positive BC experience early or late recurrence. In this study, we examined intertumor heterogeneity from an epigenetic perspective based on the hypothesis that the intrinsic difference in epigenetic states around ER signaling pathway underlies endocrine therapy resistance. We profiled chromatin accessibility data from 42 BC samples, including 35 ER-positive human epidermal growth factor receptor 2 (HER2)-negative and 7 triple-negative tumors, identifying a subgroup of ER-positive BCs with a distinctive chromatin accessibility pattern including reduced accessibility to ER-responsive elements (EREs). The same subgroup was also observed in The Cancer Genome Atlas BC cohort. Despite the reduced accessibility to EREs, the expression of ER and potential ER target genes were not decreased in these tumors. Our findings highlight the existence of a subset of ER-positive BCs with unchanged ER expression but reduced EREs accessibility that cannot be distinguished by conventional immunostaining for ER. Future studies should determine whether these tumors are associated with resistance to endocrine therapy.

Genomic features enabling control of inflammatory gene expression by antagonistic signals

Project description:BMDMs or iMACs were generated via differentiation of bone marrow cells or immortalized precursors, respectively, in culture media containing m-CSF for 7 day. Upon differentiation, BMDMs or iMacs were left untreated or stimulated as described below. 1) BMDM WT were stimulated with LPS, PGE2, IL-10, LPS+PGE2, LPS+IL-10 for 4 hours: each condition in triplicate. This experiment was performed to assess chromatin accessibility in the concomitant presence of pro-inflammatory (LPS) and anti-inflammatory stimuli (PGE2 and IL-10). 2) MEF2A-deficient iMac clones (D7, A7, A8, C7) and MEF2A-proficient (referred to as wild-type) iMac clones (NE, B3 and D10) were generated via CRISPR/Cas9 and stimulated or not with LPS for either 4 hours: each condition in single. This experiment was performed to assess the role in MEF2a in controlling chromatin accessibility upon LPS stimulation.

Investigating the upstream signaling of Imh1 phosphorylation under ER stress in yeast

Since Ire1 is the sensor of UPR in yeast and we previous found that Ire1 is required for Arl1-Imh1 activation, we wonder whether Ire1 signaling is also responsible for the TM-induced phosphorylation of Imh1 and the subsequent SNARE transport. We compared the phosphorylation signal of Imh1 in WT with that in the absence of Ire1 and further performed SILAC method in a label swap replication. Collectively, this study illustrates the mechanism of how signaling under ER stress promotes Imh1 in cooperation with another tether factor in regulating the SNARE transport to alleviate ER stress in yeast cells.

It belongs to three types of protected plants and is mainly distributed in Hunan, Jiangxi, Anhui, and Guizhou.we investigated the genetic mechanisms of ER stress in C. paliurus by performing transcriptome analysis to compare the profiles of ER stress-related gene expression via different time-course Tunicamycin (TM) treatment（0 hour, 6 hour,14 hour）. A total 196,207 unigenes were detected, with 1,867 down-regulated and 3,040 up-regulated differentially expressed genes (DEGs) found in both treatment (TM_6h and TM_14h )compare to control(TM_0h).
