Single-cell transcriptomic analysis of the normal mouse colon and small intestine

ABSTRACT: The aim of this study was to characterise the composition, expression profile, and functions of stromal cells, including fibroblasts, endothelial cells, pericytes, and smooth muscle cells, in the healthy mouse colon and small intestine. This data are expected to provide information on stromal cell functions in intestinal homeostasis and can be used as control for different murine intestinal disorders, such as inflammation and cancer.

YFP+ and YFP– stromal cells isolated from the small intestine of LTBRYFP mice

Project description:After birth, the intestine undergoes major changes to shift from an immature proliferative state to a functional intestinal barrier. By combining inducible lineage tracing and transcriptomics in mouse models, we identify a pro-differentiation PDGFRαHigh intestinal stromal lineage originating from postnatal LTβR+ perivascular stromal progenitors. Genetic blockage of this lineage increased the intestinal stem cells pool while decreasing epithelial and immune maturation at weaning age, leading to reduced postnatal growth and dysregulated repair responses. Ablating PDGFRα in the LTβR stromal lineage demonstrates that PDGFRα has a major impact on the lineage fate and function, inducing a transcriptomic switch from pro-stemness genes such as Rspo3 and Grem1 to pro-differentiation factors including BMPs, retinoic acid and laminins, and on spatial organization within the crypt-villus and repair responses. Our results show that PDGFRα-induced transcriptomic switch in intestinal stromal cells is required in the first weeks after birth to coordinate postnatal intestinal maturation and function.

Morphological and molecular evidence that the zebrafish intestine is organized into a small and large intestine

Project description:Our genome-wide gene expression data indicate that, despite the lack of crypts, the rostral, mid, and caudal portions of the zebrafish intestine have distinct functions analogous to the mammalian small and large intestine, respectively. Organization of ridge structures represents a unique feature of zebrafish intestine, though they produce similar cross sections to mammalian intestines. Evolutionary lack of stomach, crypts, Paneth cells and submucosal glands has shaped the zebrafish intestine into a simpler but unique organ in vertebrate intestinal biology.

Gene expression profile analysis in the mid-gestation human intestine discloses greater immaturity of the colon as compared to ileum

Project description:The occurrence of many neonatal inflammatory intestinal diseases in preterm infants highlights the susceptibility of the immature intestine to respond inadequately to nutrient and microbes. A better understanding of the functional intestinal development is essential for the design of optimal treatments ensuring survival and growth of premature infants. The purpose of this study was to evaluate the gene expression profiles of the developing human ileum and colon at mid-gestation. Our results showed that more than 11% of the genes were differentially expressed between ileum and colon. Pathway analysis revealed an even higher level of transcriptional dissimilarity between the developing ileum and the colon including 35% of the significant cellular, molecular and physiological functions and 85% of the canonical pathways. Segment-specific/over-expressed functions in the ileum included a number of amino acid, vitamin and mineral metabolisms and lymphoid tissue structure and development reflecting the high level of maturity of the small intestine as compared to the colon in which cell cycle, cell morphology and actin cytoskeleton, integrin and ERK/MAPK signaling were the predominant functions. All together, functional clustering analysis of the differentially expressed genes revealed important functional difference between the two segments namely to an unexpected relative immaturity of the colon. Two-condition experiment: three human fetal small intestines vs. three human fetal large intestines.

Transcription profiling of rat small intestine and colon samples treated with amoxicillin

Project description:Whole tissues corresponding to the proximal and distal small intestine and to the colon were dissected from each rat, washed with ice-cold saline solution and immediately frozen in liquid nitrogen. Rats were either control or treated with Amoxicillin (100mg/kg/day). Small intestine was divided in two identical length considered as the proximal and distal part. In each intestinal part 1 cm of tissue was taken in the middle of this part to perform the RNA extraction and then the GeneArray analysis.

Distinct populations of CD11b+ IRF4+ dendritic cells drive Th2 responses in the small intestine and colon

Project description:We have identified the dendritic cell (DC) populations that are sufficient for the induction of T helper 2 (Th2) cell responses in the intestine against both live Trichuris muris worms, and inert Schistosoma mansoni eggs. Antigen-specific Th2 responses did not develop after deletion of IRF4 in DCs, yet IRF4-deficient DCs were not functionally affected. Instead, IRF4flox/flox CD11c-cre mice had fewer CD11b+ migrating DCs, and fewer DCs carrying parasite antigen from the intestine. Adoptive transfer of purified DCs from infected animals directly into intestinal afferent lymphatics enabled us to identify that CD11b+CD103+ DCs were central to the induction of Th2 responses in the small intestine, whereas CD11b+CD103- DCs were more important in the colon. Similarly, after pulsing with Schistosome egg antigen (SEA) in vitro, adoptively-transferred small intestinal or colonic DCs acquired the ability to induce SEA-specific Th2 responses. These data demonstrate a functional specialisation among intestinal DC populations in inducing Th2 responses, and elucidate the roles of IRF4 in this process.

Smooth muscle-specific MMP17 (MT4-MMP) defines the intestinal ECM niche

Project description:Smooth muscle is an essential component of the intestine, both to maintain its structure and produce peristaltic and segmentation movements. However, very little is known about other putative roles that smooth muscle may have. Here, we show that smooth muscle is the dominant supplier of BMP antagonists, which are niche factors that are essential for intestinal stem cell maintenance. Furthermore, muscle-derived factors can render epithelium reparative and fetal-like, which includes heightened YAP activity. Mechanistically, we find that the matrix metalloproteinase MMP17, which is exclusively expressed by smooth muscle, is required for intestinal epithelial repair after inflammation- or irradiation-induced injury. Furthermore, we provide evidence that MMP17 affects intestinal epithelial reprogramming indirectly by cleaving the matricellular protein PERIOSTIN, which itself is able to activate YAP. Together, we identify an important signaling axis that firmly establishes a role for smooth muscle as a modulator of intestinal epithelial regeneration and the intestinal stem cell niche.
