Bulk RNA-seq of primary tumor biopsy samples from prostate adenocarcinoma patients

ABSTRACT: This dataset contains bulk RNA sequencing data from primary tumor biopsy samples of patients with prostate adenocarcinoma. TPM-normalized expression values are provided along with sample metadata. The data were generated to support transcriptomic profiling of human prostate tumors and are related to a companion single-cell RNA-seq dataset from the same cohort.

Project description:This dataset contains single-cell RNA sequencing (scRNA-seq) data generated from patients with M1-stage metastatic prostate cancer, comprising two complementary sample types: metastatic lesion biopsies from five patients and peripheral blood mononuclear cells (PBMCs) from seven patients. Together, these datasets support integrated profiling of the metastatic tumor microenvironment and the systemic immune landscape. The processed data include log-normalized gene expression matrices and detailed cell-level metadata, enabling analyses of tumor–immune interactions, circulating immune phenotypes, and molecular features associated with metastatic disease progression. A related bulk RNA-seq dataset from primary tumor biopsies is available (see Related Series: GSE297742), providing opportunities for comparative transcriptomic analyses between primary and metastatic disease states.

Real-time quantitative PCR analysis of pre-treatment serum microRNAs from patients with prostate cancer

Project description:The overall goal of the study was to determine if serum or serum EV microRNAs added prognostic value to current clinical nomograms for prostate cancer. Serum was collected from 203 patients with biopsy-proven prostate cancer. EVs were isolated from the 132 serum samples. RNA was isolated from these serum and serum EV samples, and 61 microRNAs were quantified per sample on a custom qPCR plate. The microRNA data was normalized using NormFinder. The normalized microRNA data was then compared to adverse pathology and prostate biopsy Gleason grade group.

Gene expression profiling of the prostate biopsy samples from African American and European American prostate cancer patients

Project description:Prostate cancer (PCa) tends to be more aggressive and lethal in African Americans (AA) compared to European Americans (EA). To further understand the biological factors accounting for the PCa disparities observed in AA and EA patients, we performed gene profiling analysis using Affymetrix human exon 1.0 ST arrays to identify the differentially expressed genes in AA and EA patients. 35 prostate biopsy specimens (tumor and adjacent normal tissues) were collected from 20 African American and 15 European American prostate cancer patients. RNA samples, purified from the collected biopy specimens, were process and applied to Affymetrix human exon ST 1.0 arrays. Array data was normalized, batch corrected and analyzed (1-way ANOVA) using Partek Genomics Suite program.

Project description:Prostate cancer (PCa) tends to be more aggressive and lethal in African Americans (AA) compared to European Americans (EA). To further understand the thebiological risk factors associated with PCa disparities observed in AA and EA patients, we performed microRNA profiling using Agilent Human miRNA arrays to identify the differentially expressed microRNAs beween: 1) AA and EA PCa patients; 2) AA PCa vs. AA normal; and 3) EA PCa vs. EA normal. 54 prostate biopsy specimens (tumor and adjacent normal tissues) were collected from 14 African American and 13 European American prostate cancer patients. 54 RNA samples, purified from the collected biopy specimens using Qiagen miRNeasy kit, were process and applied to Agilent human miRNA arrays. Array data was normalized and analyzed using Agilent GeneSpring program.

Single cell RNA seq analysis of the chicken basilar papilla following in vivo aminoglycoside induced hair cell ablation

Project description:scRNAseq of chicken basilar papilla at P7 and P11 as controls, and 12, 16, 20, 24, 30, 38, 48, and 96 hours post sisomicin administration. Cells were isolated using FACS and underwent Smartseq-2 protocol for single cell RNA seq with paired-end sequencing. Processed data file contains SingleCellExperiment object with all metadata. The dataset has undergone quality control using scater package in R, normalized using SCnorm, and normalized counts were log2 transformed (found in RDS file here). Only genes expressed in at least 3 cells are included for a total of 16,302 genes. A total of 2,625 high quality cells are in the normalized dataset. Raw sequence data for all 3,831 sequenced cells pre-quality control is also included.

Project description:We performed single-cell RNA sequencing (scRNA-seq) on thymocytes isolated from wild-type (WT) and CDC42 knockout (CDC42 KO) mice to investigate the role of CDC42 in thymocyte development. This dataset includes raw UMI counts, normalized expression data, and metadata for thousands of thymocytes across different developmental stages. Comparative analysis revealed transcriptional differences between WT and CDC42 KO thymocytes, highlighting CDC42’s role in T cell differentiation.
