Reproducible single cell annotation of programs underlying T cell subsets, activation states, and functions

ABSTRACT: CITE-sequencing and TCR-sequencing of sorted activated, unactivated, and mock T cells derived from blood. T cells from five healthy human donors were stimulated with a peptide pool (CEFX, JPT) and anti-CD28/CD49d co-stimulation. Cells were then sorted based on activation (OX40 and PD-L1 for CD4s, CD137 for CD8s) and labeled with corresponding hashing antibodies prior to sequencing. In total, this dataset encompasses 42,370 cells (12,743 AIM-positive, 15,369 AIM-negative, 14,258 Mock).

CD8 T cells cross-restricted by HLA-B*57 and HLA-E*01 recognize HIV Gag with different functional profiles [dataset 1]

Project description:Few non-classical HLA-E restricted HIV-specific epitopes have been described, and even less is known about the functional profile of responding CD8 T cells (CD8s). This study evaluates the functional characteristics of CD8s targeting the Gag epitope (KAFSPEVIPMF or KF11) based on their restriction by either HLA-E (E-CD8s) or HLA-B57 (B57-CD8s). CD8s from 8 people with HIV (PWH) were cocultured with KF11 peptide presented by cell lines expressing HLA-B*57:01, HLA-E*01:01 or E*01:03. CD8s were analyzed through single-cell (sc) RNA and TCR sequencing. Additionally, supernatants were analyzed for soluble proteomics using a Luminex assay. B57-CD8s secreted higher levels of cytotoxic cytokines such as IFNγ, while E-CD8s produced more chemotactic cytokines, including RANTES, CXCL10 (IP-10), and IL27confirmed through scRNAseq. Despite distinct cytokine profiles, TCR clonotypes stimulated by KF11 were cross-restricted by HLA-B*57 and HLA-E*01/03. In vitro T cell reporter assays clearly demonstrated this cross-restriction. A TRAV5-containing metaclonotype cluster was seen in PWH with lower viral loads. These findings demonstrate that HIV-specific CD8s in PWH exhibit cross HLA-B*57 and HLA-E*01/03 restriction, resulting in functionally distinct immune responses that may contribute to HIV control.

B cell leukemia co-opts a hematopoietic stem cell-CD4 T cell tolerance program that facilitates relapse [CITE-Seq]

Project description:Despite advances in immune therapies, leukemic relapse is still a major obstacle to long-term survival. Using a murine model of B cell leukemia (B-ALL), we show that B-ALL co-opts a hematopoetic stem cell (HSC)-driven program to induce immune-suppressive type-1 regulatory (Tr1) CD4 T cells. The immune-suppressive function of Tr1s that protects healthy HSCs is utilized by B-ALL to evade T-cell surveillance. Using single-cell approaches, we show that B-ALL induces a Tr1 phenotype in all CD4 T cells irrespective of their initial polarization state. Unlike exhausted T cells, Tr1s do not have epigenetic silencing of effector cytokines. Both IL10R- and PDL1-blockade mitigate Tr1 expansion upon treatment with the tyrosine kinase inhibitor nilotinib. However, PDL1-blockade alone expands Th1-memory CD4s and effector CD8s that prevent relapse. We find a similar population of CD4 Tr1s in human B-ALL patients, which correlate with worse prognosis. Thus, B-ALL co-opts an HSC-driven program to induce Tr1s that suppress anti-leukemia T cell responses, which facilitates relapse.
