RNA sequence for RMG1 cells with HIF2A knockdown under 1.5% O₂ for 24 hours

ABSTRACT: We performed RNA-seq analysis on ovarian clear cell carcinoma (OCCC) cell lines to investigate the transcriptional effects of HIF2A knockdown. Hypoxia-inducible factor 2 alpha (HIF2A) plays a key role in cellular adaptation to low oxygen environments and has been implicated in tumor progression. In this study.A human OCCC cell line, RMG1, was cultured under hypoxic conditions following lentiviral transduction with shHIF2A or a control vector. This dataset provides insights into the downstream gene expression changes and mitochondrial function modulated by HIF2A suppression.

RNA-sequencing of inguinal adipose tissue from wild type and adipocyte specific HIF2a knock-out mice upon thermoneutral and cold exposure

Project description:Adipose tissue plays an important role in the regulation of wholebody energy homeostasis, depending on external environments. Upon cold acclimation, brown and beige adipocytes dissipate mitochondrial proton gradient generating heat via uncoupling protein 1. Due to increasing demands for oxygen during thermogenesis, adipose tissue could become hypoxic upon cold exposure. Hypoxia-inducible factors (HIFs) are one of the major transcription factors which are involved in various cellular responses under hypoxic condition. Although HIFs regulate diverse metabolic processes with selective target gene expression, their roles in thermogenic adipocytes are still elusive. In this study, we demonstrate that adipocyte HIF2a regulate thermogenic activity upon cold stimuli. To investigate molecular mechanisms of adipocyte HIF2a upon thermoneutral and cold exposure, we report the transcriptomes of inguinal adipose tissue from WT and adipocyte specific HIF2a knock-out mice.

Project description:HIF2a function is both necessary and sufficient for the growth of VHL-null clear cell Renal Cell Carcinoma (ccRCC). Targeting HIF2a function can therefore be a promising therapeutic strategy. We used microarray analysis to characterize a novel pharmacological inhibitor of HIF2a named PT2399. By comparing genes that are responsive to PT2399 in parental cells vs cells lacking HIF2a, by virtue of CRISPR-mediated genetic editing, we characterized gene signatures that are regulated by PT2399 in a HIF2a dependent manner. Cells were treated with either DMSO (control) or 2uM PT2399 for indicated time periods, total RNA was extracted and analyzed. Please note that the experiments with 786O Parental and HIF2a null cells were conducted independently.

Hypoxia drives HIF2-dependent reversible macrophagecellcycle entry

Project description:Macrophages play critical roles across health and disease. Low oxygen conditions (hypoxia) have been associated primarily with cell cycle arrest in dividing cells. Macrophages are typically quiescent in G0, though yolk sac and bone marrow derived macrophages frequently proliferate and monocyte-derived tissue macrophages are able to proliferate in response to tissue signals. Here we show that hypoxia (1% oxygen tension) results in reversible entry into the cell cycle in human monocyte derived macrophages (MDM) and mouse peritoneal macrophages. Cell cycle progression is largely limited to G1/S phase with little progression to G2/M. Mechanistically, this cell cycle transitioning is triggered by a HIF2A-directed transcriptional program. The response is accompanied by increased expression of cell cycle-associated proteins, including CDK1, and reversible activation of the canonical mitogen-activated MEK-ERK proliferation pathway. CDK1 associated SAMHD1 phosphorylation at T592 in hypoxic macrophages renders them hyper-susceptible to lentiviral transduction. Furthermore, PHD inhibitors, which activate HIFs, are able to recapitulate HIF2A-dependent cell cycle entry in macrophages, as well as susceptibility to lentiviral transduction. Finally, we demonstrate that tumour associated macrophages (TAM) in lung cancers exhibit transcriptomic profiles representing responses to low oxygen and cell cycle progression at single cell level. This work uncovers HIF2A driven macrophage cell cycle progression in low oxygen conditions that culminates in SAMHD1 phosphorylation and high susceptibility to lentiviral transduction. These findings have additional implications for inflammation and tumour progression/metastasis where low oxygen environments are common.

DAOY-NERT2 Notch/Hypoxia Transcriptome Analysis

Project description:Hyperactivation of Notch signaling and the cellular hypoxic response are frequently observed in cancers, with increasing reports of connections to tumor initiation and progression. The two signaling mechanisms are known to intersect, but while it is well established that hypoxia regulates Notch signaling, less is known about whether Notch can regulate the cellular hypoxic response. We now report that Notch signaling specifically controls expression of HIF2a, a key mediator of the cellular hypoxic response. Transcriptional upregulation of HIF2a by Notch under normoxic conditions leads to elevated HIF2a protein levels in primary breast cancer cells as well as in human breast cancer, medulloblastoma and renal cell carcinoma cell lines. The elevated level of HIF2a protein was in certain tumor cell types accompanied by down-regulation of HIF1a protein levels, indicating that high Notch signaling may drive a HIF1a-to-HIF2a switch. At the transcriptome level, the presence of HIF2a was required for approximately 21% of all Notch-induced genes: among the 1062 genes that were upregulated by Notch in medulloblastoma cells during normoxia, upregulation was abrogated in 227 genes when HIF2a expression was knocked down by HIF2a siRNA. In conclusion, our data show that Notch signaling affects the hypoxic response via regulation of HIF2a, which may be important for future cancer therapies.

The transcription factor HIF2a partakes in the differentiation blockade of acute myeloid leukaemia [ChIP-seq]

Project description:Acute myeloid leukemia (AML) is characterized by an accumulation of aberrant myeloid cells arrested at different stages of differentiation. Therapeutic approaches that prompt AML blasts to differentiate represent an attractive opportunity in the landscape of AML therapies, as they aim to induce terminal maturation and leukemia debulking without intensive cytotoxic treatments. In the present study, we investigate the involvement of HIF1a and HIF2a transcription factors in AML pathogenesis, and position HIF2a as a novel regulator of the AML differentiation block. We performed a comparative analysis of HIF1a and HIF2a function in AML cell lines via their inhibition with genetic or pharmacological strategies and found that both factors promote AML proliferation and clonogenicity. Importantly, specific inhibition of HIF2a provokes AML cell differentiation in cell lines and patient-derived xenograft (PDX) models. Additionally, we demonstrate that HIF2a is positively regulated by the pro-differentiation agent all-trans retinoic acid (ATRA), and its inhibition cooperates with ATRA in triggering AML cell differentiation. In conclusion, we report evidence of a new role of HIF2a in the pathogenesis of AML, and we propose that HIF2a inhibition may open new therapeutic avenues for AML treatment by licensing AML differentiation and synergizing with ATRA towards leukemia exhaustion.
