RNA-seq of human ovarian clear cell carcinoma PDX tumors

ABSTRACT: This dataset contains RNA-seq profiles of patient-derived xenograft (PDX) tumors established from human ovarian clear cell carcinoma (OCCC). Tumor tissues were collected without any therapeutic treatment and used to generate xenografts in immunodeficient mice. Total RNA was extracted from the PDX tumors and sequenced on the Illumina NovaSeq 6000 platform using 150 bp paired-end reads. These data represent the baseline transcriptomic landscape of OCCC tumors and may serve as a resource for studying tumor biology and preclinical model characterization.

Quantification strategy for PDX MS data

Project description:Data interpreting of PDX proteome is still a problem because with the growth of human cancerous tissue in an immunodeficient mouse, the endothelial cells and fibroblasts from the host mouse replaced human stromal components, making PDX sample a mixture of human and mouse cells. In this study, we created four human and mouse protein mixtures with different human protein percentages as the standard testing sets. We established an easy algorithm to fit the known proportions and used this strategy on a pair of PDX samples. Our data suggested that our new algorithm is feasible and may help to offer more information on PDX proteome data analysis.

Characterizing the Chemoresistant Ovarian Cancer Population using the Heterogeneous PDX

Project description:The patient-derived xenograft (PDX) model retains the heterogeneity of patient tumors, allowing a means to not only examine efficacy of a therapy across a population, but also study crucial aspects of cancer biology in response to treatment. Herein we describe the development and characterization of an ovarian-PDX model in order to study the development of chemoresistance. We demonstrate that PDX tumors are not simply composed of tumor-initiating cells, but recapitulate the original tumor’s heterogeneity, oncogene expression profiles, and clinical response to chemotherapy. Combined carboplatin/paclitaxel treatment of PDX tumors enriches the cancer stem cell populations, but persistent tumors are not entirely composed of these populations. RNA-Seq analysis of treated PDX tumors compared to untreated tumors demonstrates a consistently contrasting genetic profile after therapy, suggesting similar, but few, pathways are mediating chemoresistance. The pathways most significantly altered included Protein Kinase A signaling, GNRH signaling, and sphingosine-1-phosphate signaling. Pathways and genes identified by this methodology represent novel approaches to targeting the chemoresistant population in ovarian cancer 6 pairs of Patient-Derived Xenografts (PDX) were ananlyzed using RNA-seq for a total of 12 samples. Each pair consists of a treated and untreated PDX of ovarian cancer. Treated Ovarian cancer PDXs were treated with 4 weeks of a combination of carboplatin and taxol. RNA was isolated and converted to cDNA. RNA-seq was conductred on the Illumina HiSeq 2000 with 50 bp paired end sequencing

Coexistent ARID1A-PIK3CA mutations promote ovarian clear cell tumorigenesis through pro-tumorigenic inflammatory cytokine signaling

Project description:Ovarian clear cell carcinoma (OCCC) is an aggressive form of ovarian cancer with high ARID1A mutation rates. Here we present a genetically engineered mouse model of OCCC. We find that ARID1A inactivation is not sufficient for tumor formation, but requires concurrent activation of the phosphoinositide 3-kinase catalytic subunit, PIK3CA. Remarkably, the mice develop highly penetrant tumors with OCCC-like histopathology, culminating in hemorrhagic ascites and a median survival period of 7.5 weeks. Therapeutic treatment with the pan-PI3K inhibitor, BKM120, prolonged mouse survival by inhibiting tumor cell growth. Cross-species gene expression comparisons support a role for IL-6 inflammatory cytokine signaling in OCCC pathogenesis. We further show that ARID1A-PIK3CA mutations cooperate to promote tumor growth through sustained IL-6 overproduction. Our findings establish an epistatic relationship between SWI/SNF chromatin remodeling and PI3K pathway mutations in OCCC and demonstrate that these pathways converge on pro-tumorigenic cytokine signaling. We propose that ARID1A protects against inflammation-driven tumorigenesis.

Global Proteomic Analysis of Ovarian Clear Cell Carcinoma Cells Lacking ARID1A Reveals Upregulated Mitochondrial Electron Transport Chain Activity

Project description:Ovarian clear cell carcinoma (OCCC) is the most lethal gynecological cancer. It is characterized by somatic inactivating mutations of ARID1A, a component of the SWI/SNF chromatin-remodeling complex, occurring in up to 70% of patients. Patients with these mutations in their tumors have considerably poorer outcomes compared to those without such mutations. ARID1A-deficient cells have been shown to have a higher dependence on mitochondrial respiration, suggesting that targeting mitochondrial respiration is a promising approach to eliminating ARID1A-deficient cancer cells. Here we generated and characterized OCCC-derived ARID1A wild type and knock-out cell lines. Our proteomic data provide evidence of the increased relative abundance of mETC proteins in the ARID1A knock-out OCCC cells. Taken together, our data provides a rationale for identifying therapeutic vulnerabilities within the mETC in the context of treating ARID1A-deficient OCCC.

Generation and Characterization of Lung Cancer PDX Models from Human Specimens Across Serial Passages

Project description:This study aims to investigate the regulatory influence of the host microenvironment on tumor growth during the establishment of patient-derived xenograft (PDX) models of human lung cancer in athymic nude mice. By serially passaging tumor tissues from primary clinical specimens through generations P0 to P3, we examined how the immunodeficient but NK cell-competent microenvironment of athymic nude mice affects tumor adaptation and progression. Whole transcriptome (RNA-seq) profiling was used to identify changes in gene expression related to immune signaling and stromal interaction across passages. This project provides important insights into the role of the murine host microenvironment, particularly innate immune responses, in shaping the development and evolution of human lung cancer in PDX models, and supports future translational studies using PDX systems as clinically relevant tools for cancer research.

DNA Methylation Profiles of Ovarian Clear Cell Carcinoma

Project description:Background. Ovarian clear cell carcinoma (OCCC) is a rare ovarian cancer histotype that tends to be resistant to standard platinum-based chemotherapeutics. We sought to better understand the role of DNA methylation in clinical and biological subclassification of OCCC. Methods. We interrogated genome-wide methylation using DNA from fresh frozen tumors from 271 cases, applied non-smooth non-negative matrix factorization (nsNMF) clustering, and evaluated clinical associations and biological pathways. Results. Two approximately equally sized clusters that associated with several clinical features were identified. Compared to Cluster 2 (N=137), Cluster 1 cases (N=134) presented at a more advanced stage, were less likely to be of Asian ancestry, and tended to have poorer outcomes including macroscopic residual disease following primary debulking surgery (p-values <0.10). Subset analyses of targeted tumor sequencing and immunohistochemical data revealed that Cluster 1 tumors showed TP53 mutation and abnormal p53 expression, and Cluster 2 tumors showed aneuploidy and ARID1A/PIK3CA mutation (p-values <0.05). Cluster-defining CpGs included 1,388 CpGs residing within 200 bp of the transcription start sites of 977 genes; 38% of these genes (N=369 genes) were differentially expressed across cluster in transcriptomic subset analysis (p-values <10-4). Differentially expressed genes were enriched for six immune-related pathways, including interferon alpha and gamma responses (p-values < 10-6). Conclusions. DNA methylation clusters in OCCC correlate with disease features and gene expression patterns among immune pathways. Impact. This work serves as a foundation for integrative analyses that better understand the complex biology of OCCC in an effort to improve potential for development of targeted therapeutics.

In vivo PDX CRISPR/Cas9 screens reveal mutual therapeutic targets to overcome heterogeneous acquired chemo-resistance

Project description:Resistance towards cancer treatment represents a major clinical obstacle, preventing cure of cancer patients. To gain mechanistic insights, we developed a model for acquired resistance to chemotherapy by treating mice carrying patient derived xenografts (PDX) of acute lymphoblastic leukemia with widely-used cytotoxic drugs for 18 consecutive weeks. In two distinct PDX samples, tumors initially responded to treatment, until stable disease and eventually tumor re-growth evolved under therapy, at highly similar kinetics between replicate mice. Notably, replicate tumors developed different mutations in TP53 and individual sets of chromosomal alterations, suggesting independent parallel clonal evolution rather than selection, driven by a combination of stochastic and deterministic processes. Transcriptome and proteome showed shared dysregulations between replicate tumors providing putative targets to overcome resistance. In vivo CRISPR/Cas9 dropout screen in PDX revealed broad dependency on BCL2, BRIP1 and COPS2. Accordingly, venetoclax re-sensitized derivative tumors towards chemotherapy, despite genomic heterogeneity, demonstrating direct translatability of the approach. Hence, despite presence of multiple resistanceassociated genomic alterations, effective rescue treatment for polychemotherapyresistant tumors can be identified using functional testing in preclinical models.
