Project description:Current cancer immunotherapies promote recovery of CD103+ tissue-resident memory T cells (Trm) population of the tumor-infiltrating T lymphocytes (TILs). However, not all treated patients exhibit improved anti-tumor immunity and survival, likely due to the immunophenotypical diversity among the CD103+ Trm TILs. Utilising multifaceted proteomics approaches and patients’ clinical analyses, we discovered an unusual subset of CD8+ Trm TILs expressing non-canonical integrin β3 early during T cells activation. The integrin β3 surprisingly heterodimerises with CD103 on T cells, leading to unconventional granulysin-mediated cytotoxicity, elevated alternative bioenergy usage and efficient T cell migration, with minimal overall exhaustion. Importantly, early-stage non-small cell lung carcinoma (NSCLC) patients with enriched presence of integrin β3+CD103+ Trm TILs exhibited better clinical prognosis, with improved T cell immunophenotype, hence confirming the beneficial role of this unusual subset of Trm TILs. These unconventional anti-tumor T cell features provide new avenues and future opportunities for designing better translational immunotherapy strategies.

Project description:We report the transcriptome analysis of epidermal CD8 tissue resident memory T (TRM) cells from healthy human skin. Specifically, epidermal CD8+CD103+CD49a+ and CD8+CD103+CD49- TRM cells from healthy human skin were sorted by FACS. Differential gene expression analysis revealed functional dichotomy of epidermal CD8+CD103+CD49a+ and CD8+CD103+CD49- TRM cells.

Project description:Using mouse model, we show that CD8 tumor-infiltrating T lymphocytes (TIL) include two major resident T cells subpopulations expressing either CD49a or CD103 integrin, with a subset co-expressing CD103 and Tcf-1 transcription factor. Tumor vaccination induces a decrease in the percentage of Tcf-1+CD103+ TRM-like cells and an expansion of CD49a+ TRM displaying an effector/exhausted profile. Tcf-1+CD103+ TRM-cell density increases in tumors from vaccinated transgenic mice constitutively expressing active TGF-beta-type-2-receptor and wild-type mice challenged with neutralizing anti-IL-12 antibodies. Stimulation of mouse and human CD8 T cells with recombinant (r)TGF-beta combined with anti-CD3 antibodies results in increase in the proportion of CD103+ and Tcf-1+CD103+ CD8 T cells, whereas rIL-12 induces decrease in CD103 expression on CD8 T cells.

Project description:CD49a marks highly cytotoxic epidermal tissue-resident memory (TRM)-cells, but their molecular circuitry and relationships to circulating populations are poorly defined. We demonstrate enrichment of RUNX family transcription factor binding motifs in human epidermal CD8+CD103+CD49a+ TRM-cells, paralleled by high RUNX2 and RUNX3 protein expression. Clonal overlap between epidermal CD8+CD103+CD49a+ TRM-cells and circulating memory CD8+CD45RA–CD62L+ T-cells identified a reservoir of circulating cells with potential to seed cytotoxic TRM-cells in new sites. Upon IL-15 and TGF-β stimulation, subsets of circulating CD8+CD45RA–CD62L+ T-cells acquired CD49a expression and cytotoxic transcriptional profiles in a RUNX2 and RUNX3 dependent manner. In contrast, knock-out of RUNX3, but not RUNX2, prevented CD103 expression. In melanoma, high RUNX2, but not RUNX3, transcription correlated with a cytotoxic CD8+CD103+CD49a+ TRM cell signature and overall patient survival. Together, our results indicate that combined RUNX2 and RUNX3 activity promotes the differentiation of cytotoxic CD8+CD103+CD49a+ TRM-cells, providing immunosurveillance of infected and malignant cells.

Project description:We report the RNA sequencing of both non-restimulated and restimulated (using anti CD3/CD28 cross-linking) antigen-experienced (CD44+) mouse lung CD8 T cells 21 days post X31 influenza A infection subsetted by integrin expression of CD49a and CD103. After restimulation, all four subsets (CD49a+CD103+, CD49a+CD103-,CD49a-CD103+, CD49a-CD103-) demonstrate global differences and separate in principle component analysis space, with CD49a+ groups showing elevated transcripts for a number of effector functions. The non-restimulated T cells separate out into CD49a+CD103+/- and CD49a-CD103+/- groups. CD49a serves as a correlate of effector transcripts in mouse lungs to a greater degree than CD103 in both non-restimulated and restimulated conditions.

Project description:We leverage a clinical trial (NCT04080804) that compared neoadjuvant anti-PD-1, anti-PD-1+CTLA-4, and anti-PD-1+LAG-3 therapies in head and neck squamous cell carcinoma patients. Combination therapies promote higher pathologic response rates versus monotherapy, and major pathologic response is associated with better survival. To address whether successful immune checkpoint inhibitor (ICI) regimens act through similar or distinct pathways, we robustly and longitudinally characterize transcriptional and proteomic dynamics of CD8+ tumor-infiltrating lymphocytes (TILs) in a clonal manner. Anti-PD-1+LAG-3 reprograms CD8+ TIL with type-I interferon response and exhaustion gene programs into effector memory and resident memory (TEM/TRM). In contrast, anti-PD-1+CTLA-4 activates and expands pre-existing TEM/TRM CD8+ TIL, but does not rejuvenate exhausted phenotypes into T effector cells. Anti-PD-1+LAG-3, but not anti-PD-1+CTLA-4, induces widespread TCR sharing among the different transcriptional states, as well as increased TCR diversity in responding patients. Our data suggest doublet regimen-specific transcriptional and clonal dynamics of tumor-reactive CD8+ T cells.

Project description:Cancer remains one of the leading causes of mortality worldwide, with increasing public health interest towards immunological-based approach in disease treatments. Enrichment of certain cell population, namely the CD103+ tissue-resident memory T (Trm) cells has been associated with better clinical prognosis in cancer as well as other inflammatory-diseased patients. However, the identity of specific biomarkers and mechanisms that can contribute towards protective immunity remains unclear. Here, we identified an unexpected CD61 expression on human cancer-specific CD103+ T cells, which formed unconventional transient pairing with CD103 on the synaptic microclusters following antigen recognition, through proteomics, synaptic microscopy and co-immunoprecipitation analyses. Further CD61 co-localisation with T cell receptor (TCR) at the synaptic centre demonstrated modulation of TCR signalling through specific adaptor proteins, which improves anti-tumor cytotoxicity and promote better physiological control of tumor growths in immunocompromised mouse model. Clinically, presence of CD61+ Trm cells are associated with improved patients’ outcome, mediated through enhanced effector functions and phenotypes whilst mitigating hallmarks of cellular exhaustion. This study identified an unconventional and transient CD61 expression and pairing with CD103 on human immune cells, which acts as an important pathway to mediate effective immunity, implicating a novel target for immune-based cellular therapies.

Project description:Tissue-resident memory CD8+ T cells (Trm) share characteristics and core residency gene programs with tumor-infiltrating lymphocytes (TILs). However, the transcriptional, metabolic and epigenetic regulation of Trm cell and TIL differentiation, maintenance and function are largely undefined. Furthermore, it is unknown whether metabolic and epigenetic manipulations can be employed to promote Trm/TIL functional programs for cancer immunotherapy. Here we report a critical mechanism programming the mitochondrial and epigenetic regulation of Trm/TIL functionality in situ. We found that mouse and human Trm/TIL expressed the transcription factor BHLHE40 and the BHLHE40-associated gene signature. Bhlhe40 was specifically required for Trm and TIL development and polyfunctionality. Local PD-1 signaling inhibited TIL Bhlhe40 expression, and Bhlhe40 was critical for TILs reinvigoration following anti-PD therapy. Mechanistically, Bhlhe40 sustained Trm/TIL mitochondrial fitness for the promotion of a functional epigenetic state. Building on these findings, we also identified an epigenetic and metabolic regimen that promoted Trm/TIL gene signatures associated with tissue residency and poly-functionality through in vitro T cell screening. Strikingly, this regimen empowered the anti-tumor activity of CD8+ T cells and possessed therapeutic potential even at an advanced tumor stage in mouse models. Our results provide mechanistic insights on the local regulation of Trm and TIL function, and offer a viable strategy for developing novel immunotherapeutic means for cancer.

Project description:High-throughput single-cell RNA sequencing (scRNA-Seq) has become a routine platform for the dissection of solid tumours into their cellular components. The development of methods to incorporate detection of cellular protein epitopes via barcoded antibodies has enabled advances in immunophenotyping, but its application to investigating tissue immunology has been limited. We applied joint single cell RNA and epitope analysis to a cohort of 6 breast cancer samples to improve resolution of the tumour microenvironment (TME). We detect cell types unidentifiable by analysis of RNA or protein alone, and reveal novel markers for resting and activated tissue infiltrating lymphocytes (TILs). We further identify two distinct states of activated CD4+ T follicular helper (Tfh) cells in breast cancers – one associated with markers of tissue residency and exhaustion (CD103+ Tfh), and a previously-undescribed phenotype marked by the expression of IGFL2 and NMB (IGFL2+ Tfh). The two Tfh cell subsets occupy distinct TME niches, with CD103+ Tfh cells uniquely co-localizing with and signalling to macrophages. This Tfh cell stratification is clinically important, as the increased ratio of CD103 Tfh to IGFL2+ Tfh cells associates with improved disease outcome and response to checkpoint immunotherapy. Collectively, we provide a framework for improved phenotyping of TILs and showcase how proteogenomics more robustly catalogues the emergence of novel cellular states with clinical significance in tissue contexts such as the TME.
