Single-cell RNA sequencing of microglia/macrophages in zebrafish pde6c mutant eyes

ABSTRACT: We performed single-cell RNA sequencing of microglia/macrophages from eyecups of zebrafish pde6c mutant and their siblings at two time points, 5 days post fertilization and 4 weeks post fertilization using the 10x Genomics platform. These data allow (i) detailed study of microglia biology and heterogeneity in the zebrafish eye under normal conditions as well as (ii) microglial response to onset of chronic photoreceptor degeneration (5 days post fertilization) and start of Müller glia-mediated regeneration (4 weeks post fertilization) in the pde6c mutant zebrafish.

Transcription profiling of Zebrafish muscle tissue from wild type and runzel (ruz, carrying a mutant titin gene) embryos

Project description:The zebrafish runzel (ruz) carries a mutation in the titin gene resulting in muscle degeneration and embryonic lethality. At the onset of the visible phenotype (3-3.5 days post fertilization), RNA expression of the tail and trunk (primarily skeletal muscle) was compared between ruz mutants and wildtype siblings using the Affymetrix Zebrafish Gene Chip. Mutant RNA was matched with RNA of wildtype siblings from the same clutch. 3 separate clutches were used (n=3). RNA was labeled, sheered, and hybridized as in Shephard et al. (Shepard et al., 2005) and the data analyzed as in Choe et al. and Weber et al. (Choe et al., 2005; Weber et al., 2005). Results suggest a novel mechanism of titin muscular dystrophy pathogenesis including upregulation of heat shock proteins. Experiment Overall Design: At the onset of the visible phenotype (3-3.5 days post fertilization), RNA expression of the tail and trunk (primarily skeletal muscle) was compared between ruz mutants and wildtype siblings using the Affymetrix Zebrafish Gene Chip. Whole transcriptomic sequencing of zebrafish rx3 mutants during optic vesicle morphogenesis

Project description:To identify genes regulated by Rx3 during optic vesicle morphogenesis, adult zebrafish carriers of a null rx3 mutation were mated. Before 13 hours post fertilization (hpf), the earliest time point at which optic vesicle evagination phenotypes could be reliably detected, offspring were phenotypically separated into pools comprising of mutants with an absence of optic vesicles or siblings exhibiting a wild-type phenotype. Three replicates of pooled RNA samples from 13 hpf eyeless mutants (rx3-/-) or phenotypically wild-type siblings (rx3+/+ or rx3+/-), and one replicate of 13 hpf wild-type zebrafish larva were collected for whole transcriptome sequencing.
