MERFISH analysis of Sst-Cre mediated Dnmt1 knockout at E16.5

ABSTRACT: To investigate the effects of Dnmt1 Knockout in Sst expressing interneurons on celltype distribution in the embryonic brain, Sst-Cre/tdTomato/Dnmt1 loxp2 knockout mice and Sst-Cre/tdTomato control mice were analysed. 10 µm coronal sections of E16.5 brains were prepared for the Merscope platform using the commercially available Pan Neuro panel (Vizgen), covering 500 distinct transcripts.

The immune response against cancer is modulated by stromal cell fibronectin

Project description:The data set compares murine bone marrow stromal cells that express osterix-cre (and hence cells in which the osterix promoter is active) to the cells isolated from the same animals that did not express osterix-cre (and hence do not activate the osterix promoter). To sort these cells, we used the reporter gene tdTomato. If the gene is present, the protein is not expressed because the gene is preceded by a STOP codon flanked by two floxed sites. If, on the other hand, cre is expressed (in this case osterix-cre) in the same cell that contains the tdTomato gene, activation of the promoter will lead to cre recombinase expression and removal of the gene part flanked by floxed sequences. This will remove the STOP codon and lead to expression of the tdTomato protein. Cells that are osterix-cre_tdTomatofloxed/+ therefore will express tdTomato and can be detected by flow cytometry allowing sorting. The cells were isolated from the bone marrow of adult mice. It should be noted, that in addition to the difference in osterix promoter activation, tdTomato is also expressed in the sorted osterix-cre cells. There are 4 samples that do not express osterix followed by 4 samples that do as follows: Control samples numbered 1-4 and Osterix samples numbered 5-8. Project description:We performed genome-wide profiling of H3K9me3, H3K9me1, H3K27me3, and H3K36me3 by ChIP-seq in JMJD1C knockout or mutated MLL-AF9 leukemia cells. For ChIP-seq in JMJD1C mutated cells, we transduced sgRNA targeting the zinc finger, jumonji domain of JMJD1C or Renilla control and sorted on day 6 for GFP (MLL-AF9) Tdtomato (sgRNA) double positive cells. For ChIP-seq in JMJD1C knockout cells, we transduced Jmjd1c flox/flox MLL-AF9 leukemia cells with CRE TdTomato and sorted on day 6 for GFP (MLL-AF9) Tdtomato (CRE) double positive cells. These cells were subjected to ChIP-seq analysis with either H3K27me3, H3K9me3, H3K9me1 (JMJD1C knockout cells) or H3K36me3 (both knockout and mutated cells) antibody. We found increased H3K36me3 level at promoters of differentially expressed genes between control and JMJD1C loss or mutated leukemia cells.

Collagen10-Cre;Rosa26-tdTomato e16.5 single cell RNA-sequencing

Project description:In order to assess the descendants of hypertrophic chondrocytes, we utilized Collagen10-Cre;Rosa26-tdTomato mouse total bone isolated at e16.5 by Collagenase II digestion after mechanical digestion and soft tissue removal. After sequencing and downstream analysis using Seurat, we observed clusters of cells with gene profiles matching classically defined chondrocytes, skeletal stem and progenitor cells (SSPCs), and osteoblasts. Trajectory analysis reveals that the SSPCs lie intermediate to the transition of chondrocyte to osteoblast. We conclude that hypertrophic chondrocytes dedifferentiate to this progenitor stage before further differentiation.
