Project description:Neuroblastoma accounts for 15% cancer related deaths in children, largely due to the disease relapse after multimodal therapy. Understanding the mechanism by which cancer cells acquire therapy resistance is critical to develop therapies for eradicating all cancer cells. Neuroblastoma are composed of two major cell states, adrenergic (ADRN) and mesenchymal (MES), which are presumed to interconvert and contribute to therapy resistance. To better understand the cell plasticity of neuroblastoma in chemoresistance, we repeatedly treated human and murine neuroblastoma models with indisulam, a molecular glue drug that selectively degrades RBM39, a splicing factor critical to neuroblastoma cell survival. until these tumors developed full resistance. We then generated transcriptomic data, ATAC-seq data, CUT&Tag for H3K27Ac from these tumors, and defined their cell state features. These datasets provided a comprehensive transcriptomic and epigenetic profiling on ADRN and MES neuroblastoma cells after they developed therapy resistance. Here, we provided a detailed description of these unique datasets to facilitate their reusing. We anticipate that these datasets are useful resources to understand the role of cell lineage switching in therapy resistance.

High-resolution transcriptomic and epigenetic profiling identifies novel regulators of COPD

Project description:Patients with chronic obstructive pulmonary disease (COPD) are still waiting for curative treatments. Considering its environmental cause, we hypothesized that COPD will be associated with altered epigenetic signaling in lung cells. We generated genome-wide DNA methylation maps at single CpG resolution of primary human lung fibroblasts (HLFs) across COPD stages. We show that the epigenetic landscape is markedly changed early in COPD, with DNA methylation changes occurring predominantly in regulatory regions. RNA sequencing of matched fibroblasts demonstrated dysregulation of genes involved in proliferation, DNA repair, and extracellular matrix organization. Data integration identified 110 candidate regulators of disease phenotypes that were linked to fibroblast repair processes using phenotypic screens. Our study provides high-resolution multi-omic maps of HLFs across COPD stages. We reveal novel transcriptomic and epigenetic signatures associated with COPD onset and progression and identify new candidate regulators involved in the pathogenesis of chronic lung diseases. The presence of various epigenetic factors among the candidates demonstrates that epigenetic regulation in COPD is an exciting research field that holds promise for novel therapeutic avenues for patients.

Epigenetic and Transcriptomic Profiling of Mammary Gland Development and Tumor Models Disclose Regulators of Cell State Plasticity.

Project description:Cell state reprogramming during tumor progression complicates accurate diagnosis, compromises therapeutic effectiveness, and fuels metastatic dissemination. We used chromatin accessibility assays and transcriptional profiling during mammary development as an agnostic approach to identify factors that mediate cancer cell state interconversions. We show that fetal and adult basal cells share epigenetic features consistent with multi-lineage differentiation potential. We find that DNA-binding motifs for SOX transcription factors are enriched in chromatin that is accessible in stem/progenitor cells and inaccessible in differentiated cells. In both mouse and human tumors, SOX10 expression correlates with stem/progenitor identity, dedifferentiation, and invasive characteristics. Strikingly, we demonstrate that SOX10 binds to genes that regulate neural crest cell identity, and that SOX10-positive tumor cells exhibit neural crest cell features.
