Project description:Single-cell whole-transcriptome analysis is a powerful tool for quantifying gene expression heterogeneity in populations of cells. Many techniques have, thus, been recently developed to perform transcriptome sequencing (RNA-Seq) on individual cells. To probe subtle biological variation between samples with limiting amounts of RNA, more precise and sensitive methods are still required. We adapted a previously developed strategy for single-cell RNA-Seq that has shown promise for superior sensitivity and implemented the chemistry in a microfluidic platform for single-cell whole transcriptome analysis. In this approach, single cells are captured and lysed in a microfluidic device, where mRNAs with poly(A) tails are reverse-transcribed into cDNA. Double-stranded cDNA is then collected and sequenced using a next-generation sequencing platform. We prepared 94 libraries consisting of single mouse embryonic cells and technical replicates of extracted RNA and thoroughly characterized the performance of this technology. Microfluidic implementation increased mRNA detection sensitivity as well as improved measurement precision compared with tube-based protocols. With 0.2M reads per cell, we were able to reconstruct a majority of the bulk transcriptome with 10 single cells. We also quantified variation between and within different types of mouse embryonic cells and found that enhanced measurement precision, detection sensitivity, and experimental throughput aided the distinction between biological variability and technical noise. With this work, we validated the advantages of an early approach to single-cell RNA-Seq and showed that the benefits of combining microfluidic technology with high-throughput sequencing will be valuable for large-scale efforts in single-cell transcriptome analysis. We investigated gene expression in mouse embryonic cells using microfluidic-facilitated RNA-Seq to analyze 56 single mouse ES cell (mESC) transcriptomes and 6 single mouse embryonic fibroblast (MEF) transcriptomes. To quantitatively evaluate the sensitivity and precision of our technique, we also sequenced 23 libraries from extracted mESC RNA, representing three sets of technical replicates with varying starting amounts of material.

Project description:Normal adjacent tissues from colorectal cancer patients were collected for MAIT cell sorting. Sorted MAIT cells from seven individual donors were pooled together. Single-cell RNA sequencing libraries were prepared using the Chromium 5' Single Cell Gene Expression Kit (10x Genomics), following the manufacturer's protocol. Sequencing was performed on a NextSeq 500 platform (Illumina).

Project description:We have employed a single cell sequencing approach using 10x Genomics scRNAseq to study granulomatous lobular mastitis (GLM), a chronic inflammatory breast disease characterized by granuloma formation and recurrent abscesses. GLM is considered an immune-mediated disorder, yet its underlying pathogenesis remains poorly defined. This study is the first to perform single-cell transcriptomic profiling of GLM tissue and provides new insights into the cellular landscape and immune dysregulation associated with GLM.

Project description:Single-cell DNA sequencing was performed using the Mission Bio Tapestri platform to analyze ecDNA-associated copy-number dynamics across cancer cell lines, single-cell-derived clones, and drug-treated conditions. Droplet-based targeted PCR amplification was carried out according to the manufacturer’s instructions using custom primer panels designed to quantify ecDNA-associated loci, control genomic regions, and barcode sequences. The dataset includes parental cancer cell lines, including COLO320DM, COLO320HSR, H2170, SNU-16, PC-3, and RPE1 control cells, as well as multiple COLO320DM-derived single-cell clones. Selected clones were analyzed under basal conditions and after drug treatment, including DMSO and JQ1. Sequencing libraries were prepared following the manufacturer’s protocol and sequenced using the Illumina NextSeq 550 platform with 2 × 75 bp paired-end reads.

Project description:The carotid body (CB) is a major arterial chemoreceptor containing glomus cells whose activities are regulated by changes in arterial blood contents including oxygen. Project description:Single cell transcriptomics has emerged as a powerful approach to dissecting phenotypic heterogeneity in complex, unsynchronized cellular populations. However, many important biological questions demand quantitative analysis of large numbers of individual cells. Hence, new tools are urgently needed for efficient, inexpensive, and parallel manipulation of RNA from individual cells. We report a simple microfluidic platform for trapping single cell lysates in sealed, picoliter microwells capable of “printing” RNA on glass or capturing RNA on polymer beads. To demonstrate the utility of our system for single cell transcriptomics, we developed a highly scalable technology for genome-wide, single cell RNA-Seq. The current implementation of our device is pipette-operated, profiles hundreds of individual cells in parallel with library preparation costs of ~$0.10-$0.20/cell, and includes five lanes for simultaneous experiments. We anticipate that this system will ultimately serve as a general platform for large-scale single cell transcriptomics, compatible with both imaging and sequencing readouts.!Series_type = Expression profiling by high throughput sequencing A microfluidic device that pairs sequence-barcoded mRNA capture beads with individual cells was used to barcode cDNA from individual cells which was then pre-amplified by in vitro transcription in a pool and converted into an Illumina RNA-Seq library. Libraries were generated from ~600 individual cells in parallel and extensive analysis was done on 396 cells from the U87 and MCF10a cell lines and from ~500 individual cells with extensive analysis on 247 cells from the U87 and WI-38 cell lines. Sequencing was done on the 3'-end of the transcript molecules. The first read contains cell-identifying barcodes that were present on the capture bead and the second read contains a unique molecular identifier (UMI) barcode, a lane-identifying barcode, and then the sequence of the transcript.
