In utero lead (Pb) exposure and neuron-specific DNA methylation in mice

Project description:Lead (Pb) exposure is associated with a wide range of neurological deficits. Epigenetic changes, such as DNA methylation, may be impacted by environmental exposures and can affect neurodevelopmental outcomes over the life-course. Mating mice were obtained from a C57BL/6J background agouti Avy strain. Virgin dams (a/a) were randomly assigned exposure to 2.1 ppm (low) or 32 ppm (high) Pb-acetate through the drinking water, started two weeks prior to mating with viable yellow agouti male mice (Avy/a) and continued throughout gestation and three weeks after birth. At 10 months of age, we separated brain NeuN+ (a marker for neuronal nuclei) neuronal nuclei from NeuN non-neuronal nuclei in mice. We investigated neuron specific genome-wide promoter DNA methylation associated with early-life Pb exposures using the Roche NimbleGen Mouse DNA methylation 3x720K CpG island Promoter Array.

Sorting of neuronal hiippocampal signatures (ChIP-Seq H3K27ac H3k27me8)

Project description:This project aims to identify neuronal signatures in the hippocampus of Home Cage WT mice. For this, we sorted neuronal and non neuronal nuclei (NeuN+ and NeuN- ) of total hippocampus from 5-month-old WT mice. ChIP experiments were performed for 2 different histone marks (H3K27me3 and H3K27ac) in about 4-500000 sorted NeuN+ and NeuN- nuclei. H3K27ac signatures were also assessed in 12 month-old WT mice. We have INPUT DNA For each condition (NeuN+ and NeuN-).

Brain neuronal cell nuclei with exceptionally high levels of hydroxymethylcytosine

Project description:We recently reported that a significant subpopulation of adult mouse brain cellular nuclei (NeuN-High) have highly decondensed chromatin characteristic of multipotent cells types (Yu et al., DNEU, 2015). Herein we show that NeuN-High nuclei also have significantly higher levels of 5´-hydroxymethylcytosine (5hmC), a rate limiting intermediate in the turnover of modified cytosine. TET-assisted bisulfite sequencing demonstrated that 5hmC levels in NeuN-High nuclei spiked rapidly from 20% to nearly 40% of CG dinucleotides at the start of gene regions for various classes of the most highly transcribed neuron-specific genes, but were variably distributed among different functional gene categories and in well-defined gene regions. NeuN-Low neuronal and non-nueronal neuronal nuclei had significantly lower levels of 5hmC for all classes of expressed genes. In summary, these data support the view that an elevated turnover rate for chromatin modifications may potentiate the cellular memory of the most active subclasses of neurons.

Investigating microglia-neuron crosstalk by characterizing microglial contamination in human and mouse patch-seq datasets.

Project description:Microglia are cells with diverse roles, including the regulation of neuronal excitability. We leveraged Patch-seq to assess the presence and effects of microglia in the local microenvironment of recorded neurons. We first quantified the amounts of microglial transcripts in three Patch-seq datasets of human and mouse neocortical neurons, observing extensive contamination. Variation in microglial contamination was explained foremost by donor identity, particularly in human samples, and additionally by neuronal cell type identity in mice. Gene set enrichment analysis suggests that microglial contamination is reflective of activated microglia, and that these transcriptional signatures are distinct from those captured via single-nucleus RNA-seq. Finally, neurons with greater microglial contamination differed markedly in their electrophysiological characteristics, including lowered input resistances and more depolarized action potential thresholds. Our results generalize beyond Patch-seq to suggest that activated microglia may be widely present across brain slice preparations and contribute to neuron- and donor-related electrophysiological variability in vitro.

Single cell Cut&Tag in the mouse brain

Project description:We performed single cell Cut&Tag using 10x genomics chromium platform with antibodies agains H3K4me3, H3K27ac, H3K27me3, H3K36me3, Rad21 and Olig2 on nuclei isolated from the mouse brain. The cells were sorted based on GFP fluorescence, from Sox10-Cre/GFP whole mouse brain at postnatal day P21-25. Additionaly, H3K4m3 and H3K27me3 scC&T includes both Sox10-Cre/GFP positive and negative cells sorted from the whole mouse brain at postnatal day P15.
