Project description:This study employs CUT&Tag technology to meticulously map the chromatin-binding landscape of the transcription factor Arid3a in Vascular Smooth Muscle Cells (VSMCs), thereby highlighting its crucial function in the intricate regulation of gene expression. The CUT&Tag assay illuminates Arid3a's presence at key promoter regions, exerting a profound impact on transcriptional modulation and suggesting the epigenetic governance of 260 genes. By integrating RNA-seq with sophisticated bioinformatic analyses, our research elucidates Arid3a's integral role in fundamental cellular activities, particularly in the dynamics of actin filaments, as well as its potential regulatory nexus with critical pathways, including cAMP signaling and calcium signaling. These insights unveil the intricate molecular choreography of Arid3a in the functioning of VSMCs and shed new light on its role in the development of abdominal aortic aneurysm (AAA).

Project description:Recent research has underscored the significance of circular RNA (circRNA) in various cancers, including neuroblastoma (NB). Specifically, circ-SHPRH, a distinct circRNA, has emerged as an inhibitor of tumor growth through its ability to sequester miRNAs or produce the SHPRH-146aa protein. To explore circ-SHPRH's involvement in NB and its potential application in gene therapy, this study examined its expression in 94 NB tissues and cell lines (SK-N-BE(2), SH-SY5Y, CHLA-255) using real-time PCR and fluorescence in situ hybridization (FISH). Functional assays encompassing both overexpression and knockdown experiments in NB cell lines, as well as in vivo investigations, were conducted. RNA-seq analysis revealed a correlation between circ-SHPRH and the P21 (CDKN1A) pathway, a pivotal cell cycle regulator. Validation through PCR and other techniques confirmed that circ-SHPRH upregulated P21 expression. Furthermore, the regulatory role of circ-SHPRH in the P21-CDK pathway was corroborated through SHPRH-146aa expression. Notably, adenovirus-mediated overexpression of circ-SHPRH effectively curbed NB tumor growth in NSG mice, while combining circ-SHPRH with everolimus exhibited potential for NB treatment. This study elucidates the remarkable significance of circ-SHPRH in NB and its prospective utility in gene therapy, thereby paving the way for innovative therapeutic approaches.

This malignancy is characterized by a very high propensity for recurrence and progression, underscoring the critical need for novel biomarkers to enhance early detection, prognosis, and specific therapeutic strategies. In the quest for such biomarkers, the CD44 family, particularly its variant isoform CD44v6, has emerged as a molecule of interest due to its pivotal roles in tumorigenesis and cell migration. Here we present a comprehensive study that elucidates the expression patterns and functional significance of CD44 and CD44v6 in bladder cancer. Utilizing robust methodological frameworks that include gene expression analyses, immunohistochemistry for protein localization, and a series of in vitro and in vivo functional assays, we systematically investigate the roles of these glycoproteins in bladder cancer pathology. Our analysis demonstrates a strong association between either elevated CD44 or CD44v6 expression and adverse clinical outcomes. Functional investigations attribute enhanced proliferative, migratory, and invasive capacities of bladder cancer cells to CD44v6 expression, indicating its contributory role in tumor aggressiveness and, importantly, in resistance to cisplatin treatment. In summary, our study places CD44 and CD44v6 as key biomarkers and putative therapeutic targets in bladder cancer. By shedding light on their mechanistic roles in cancer progression, we pave the way for the development of targeted therapeutic strategies that could potentially improve patient management and outcomes in bladder cancer.

Project description:Single nucleotide variants (SNVs) in intronic regions have yet to be systematically investigated for their disease-causing potential. Using known pathogenic and neutral intronic SNVs (iSNVs) as training data, we develop the RegSNPs-intron algorithm based on a random forest classifier that integrates RNA splicing, protein structure and evolutionary conservation features. RegSNPs-intron shows excellent performance in evaluating the pathogenic impacts of iSNVs. Using a high-throughput functional reporter assay called ASSET-seq (ASsay for Splicing using ExonTrap and sequencing), we evaluate the impact of regSNPs-intron predictions on splicing outcome. Together, RegSNPs-intron and ASSET-seq enable effective prioritization of iSNVs for disease pathogenesis.

Project description:<p>Functional stem cell-derived heart models offer new avenues for preclinical, animal-free physiological assessment of drug cardiotoxicity. Yet, comprehensive molecular profiling in these models remains limited, leaving key metabolic drivers of cardiotoxicity unexplored.</p><p>Here, we leveraged an innovative platform and a topology-guided integration framework to unveil the complex dose- and time-metabolic rewiring of the central carbon metabolism caused by doxorubicin-induced cardiotoxicity (DiC) in human heart tissue. Through cross-modal integration of cardiac functionality and metabolomics in 3D engineered heart tissues, we identified 20 metabolites linked to cardiac contraction and differentially affected by doxorubicin exposure. Nine of them, including carnitine esters and UDP-glucuronic acid, were never before implicated in DiC and represent promising candidates for DiC metabolic rescue.</p><p>By yielding high-resolution insights into complex biological mechanisms, our platform and mathematical framework enable metabolic and functional assessment of cardiotoxicity in functional heart models, paving the way for innovative advances in preclinical drug development.</p>

Project description:A comprehensive cellular anatomy of normal human bladder is vital to address the cellular origins of benign bladder disease and bladder cancer. The physiological function and pathological changes of bladder are associated with its cell type. To investigate the classification and underlying function of bladder cells, we conducted single-cell RNA sequencing (scRNA seq) of 12,423 cells from human bladder and 12,884 cells from mouse bladder. Here, we show a single-cell transcriptomic map of the human and mouse bladders, including 16 clusters of human bladder cells and 15 clusters of mouse bladder cells. Homology and heterogeneity of human and mouse were compared and analyzed by our study, and indicated that there were both conservative and heterogeneous aspects of human and mouse evolution. We also discovered two novel types of human bladder cells; one type is ADRA2A+ and HRH2+ interstitial cells which may be associated with nerve conduction and allergic reactions; the other type is TNNT1+ epithelial cells that may be different from other epithelial cells in biological function. Collectively, this analysis provides a resource for the discovery of novel cell type, specific transcription factors, signaling receptors, and genes dataset that will help us to study the relationship between cell types and diseases.
