DNA Methylation and Hydroxymethylation Profiles in Paneth cell from Germ-Free and SPF Mice

ABSTRACT: To assess epigenetic effects, Paneth cell–specific Nanopore sequencing was performed on germ-free (GF) and specific pathogen–free (SPF) mice. Our analysis reveals microbiome-driven changes in 5mC and 5hmC at key genetic loci involved in stemness regulation.

Project description:The single cell level Paneth cell transcriptome under gnotobiotic condition has not been resolved. How gut microbiome modulates Paneth cell transcriptome at single cell level in germ-free mice was not known. We used a flow cytometry method to isolate highly pure ileal Paneth cells from germ free (GF) Paneth cell reporter mice (Lyz1-3'UTR-IRES-CreER) and from exGF Paneth cell reporter mice that were transplanted with wild type C57B/l6 mouse gut microbiota (exGF+B6M). These isolated Paneth cells were subjected to single cell RNA sequencing by 10xGenomics.

Paneth cell gene expression with and wihout zinc in different microbiome contexts (antibiotics, germ-free, normal)

Project description:We investigated the differences in paneth cell gene expression in different intestinal microbiome contexts and with and without zinc supplementation. We used mice housed in an SPF animal house that wre untreated, mice housed in ans SPF animal house that were treated with antobiotics for 3 weeks and germ-free mice to investigated the effect of the microbiome on paneth cell gene expression. Zinc is an essential element for paneth cell fuction. Mice of each group were further divide in zinc supplemented and non-zinc supplemented drinking water subgroups. This allowed us to check if zinc would enhance the differences between SPF, atibioicts and germ-free mice or reduce them.

Project description:The discovery of naïve T cell transcriptional heterogeneity in specific-pathogen-free (SPF) mice represents a paradigm shift. While the ablation of Vista can alter the proportion of naïve CD4+ T cells with unique transcriptional signatures and the ‘readiness’ of the mice to break tolerance, the effect of non-heritable environmental exposures to commensals or infections remains entirely unknown. This is especially significant since individual variance in immune response, rather than being genetically inherited, is mostly attributed to environmental factors. Here we demonstrate that transcriptional heterogeneity characterizes even the germ-free (GF) mouse naïve CD4+ T cells. Naïve CD4+ T cell transcriptional subsets and their proportions were identical between GF, SPF and conventionalized GF mice, thus commensal-independent. Notwithstanding, Nippostrongylus brasiliensis (N.b.) infection altered the proportions of these transcriptional subsets, and the appearance of cells with a unique transcriptional signature. These naïve T cell-intrinsic changes accounted for the decreased immunization response of mice to an unrelated antigen. The compositional and functional changes in the naïve CD4+ T cell pool were dependent-variables of helminth infection, regressing with N.b. clearance. Therefore, naïve T cells are not uniformly uncommitted substrates for antigen-dependent activation but actively integrate environmental cues to permute the magnitude of the immune response.

Project description:This experiment was investigating how gut commensal bacteria and intestinal inflammation affect miRNA expression. We analyzed miRNA expression of spleen and intestine from specific pathogen free (SPF) B6 mice, germ-free (GF) B6 mice, and IL-10 knockout mice which have severe colitis by microarray. Thus we have total 6 samples: GF spleen; GF intestines; SPF spleen; SPF intestine; IL-10 KO spleen and IL-10 KO intestine. We directly isolated RNA from whole spleens or intestines without any treatments, and then did microarray analysis.

Transcriptomics of the traditional Japanese medicine juzentaihoto (JTX) on large intestines on germfree mice

Project description:Juzehtaihoto, a Japanese traditional medicine has been used for the treatment of various kinds of diseases or disorders in an enteric-flora dependent manner. Here, we performed transcriptome analysis using Affymetrix GeneChip on large intestine (LI) of germ-free (GF) and specific pathogen free (SPF) mice of IQI, an inbred strain established from ICR, and BALB/c SPF mice. Male germ-free (GF) and specific pathogen-free (SPF) mice of IQI and BALB/c strains were bred and maintained in the laboratory of Central Institute for Experimental Animals (CIEA, Kawasaki, Kanagwa, Japan). GF mice were housed in a Trexler-type flexible film isolator in a standard germ free state and screened on a weekly basis for germ-free status by sampling feces sterilely and culturing on MRS-agar plates under aerobic and anaerobic conditions. All the GF, SPF, ex-GF mice were kept in a 12: 12-h light/dark cycle and at a temperature of 22±2°C.
