Project description:Human tumors often contain slowly proliferating cancer cells that resist treatment but we do not know precisely how these cells arise. We show that rapidly proliferating cancer cells can divide asymmetrically to produce slowly proliferating “G0-like” progeny that are enriched following chemotherapy in breast cancer patients. Asymmetric cancer cell division results from asymmetric suppression of AKT/PKB kinase signaling in one daughter cell during telophase of mitosis. Moreover, inhibition of AKT signaling with small molecule drugs can induce asymmetric cancer cell division and the production of slow proliferators. Cancer cells therefore appear to continuously flux between symmetric and asymmetric division depending on the precise state of their AKT signaling network. This model may have significant implications for understanding how tumors grow, evade treatment, and recur. 3 replicates each of MCF7 Reactive Oxygen Species (ROS) high, HCT116 ROS high, MCF7 ROS low, and HCT116 ROS low.

Project description:A major goal of cancer research is to match specific therapies to molecular targets in cancer. Genome-scale expression profiling has identified new subtypes of cancer based on consistent patterns of variation in gene expression, leading to improved prognostic predictions. However, how these new genetic subtypes of cancers should be treated is unknown. Here we show that a gene module map can guide the prospective identification of targeted therapies for genetic subtypes of cancer. By visualizing genome-scale gene expression in cancer as combinations of activated and deactivated functional modules, gene module maps can reveal specific functional pathways associated with each subtype that might be susceptible to targeted therapies. We show that in human breast cancers, activation of a poor-prognosis wound signature is strongly associated with induction of both a mitochondria gene module and a proteasome gene module. We found that 3-bromopyruvic acid, which inhibits glycolysis, selectively killed breast cells expressing the mitochondria and wound signatures. In addition, inhibition of proteasome activity by bortezomib, a drug approved for human use in multiple myeloma, abrogated wound signature expression and selectively killed breast cells expressing the wound signature. Thus, gene module maps may enable rapid translation of complex genomic signatures in human disease to targeted therapeutic strategies. Cell Line: Transduced construct Computed

Project description:Brassinosteroid (BR) and gibberellin (GA) promote many similar developmental responses in plants; but their relationship remains unclear. Here we show that BR and GA act interdependently through a direct interaction between the BR-activated BZR1 and GAinactivated DELLA transcription regulators. GA promotion of cell elongation required BR signaling, whereas BR or active BZR1 can suppresssed the GA-deficient dwarf phenotype. DELLAs directly interacted with BZR1 and inhibited BZR1-DNA binding both in vitro and in vivo. Genome-wide analysis defined a BZR1-dependent GA-regulated transcriptome, which is enriched with light-regulated genes and genes involved in cell wall synthesis and photosynthesis/chloroplast. GA promotion of hypocotyl elongation requires both BZR1 and the phytochrome interacting factors (PIFs), as well as their common downstream targets PREs. The results demonstrate that GA releases DELLA-mediated inhibition of BZR1, and that the DELLA-BZR1-PIF4 interaction defines a core transcription module that mediates coordinated growth regulation by GA, BR and light signals.

ABA is responsible for dormancy maintenance, while GA and ethylene promote seed germination. Based on our results, ROS could represent good candidate to shift from a hormone signalling to another determining the dormancy state in sunflower seeds.-We aim to understand the mechanisms controlling sunflower seed dormancy at the transcriptomic level, by the application of treatments which maintain dormancy as ABA, or alleviate dormancy as ROS and ethylene. Wild type Arabidopsis and bzr1-1D were grown in media containing 1 uM PAC and 0 or 2 uM PPZ for 4.5 days in dark, then treated with 10 uM GA3 or mock solution for 12 hr. Total RNA was extracted with Spectrum Plant Total RNA Kit (Sigma) and the mRNA sequencing libraries were constructed with barcodes using TruSeqTM RNA Sample Preparation Kit (Illumina). Six barcoded libraries were pooled together and sequenced by Illumina HiSeq2000.

Project description:Plants respond to low temperature through an intricately coordinated transcriptional network controlled by specific groups of transcription factors. Major regulatory pathways in plants that evolved to withstand freezing by cold acclimation have been elucidated in Arabidopsis. A prominent pathway is the CBF/DREB regulon, which was also shown to be evolutionarily conserved between temperate and warm-season plants. This study exploited the wide contrast in chilling tolerance between indica and japonica rice as model to dissect the hierarchical organization of early response regulatory networks by integrative analysis of promoter architecture and gene expression profiles. Analysis of the transcriptome of japonica rice identified a group of genes that were upregulated during the initial 24 hours at 10oC. Included among the 120 ‘early response’ genes were two transcription factors (ROS-bZIP1, OsMyb4) and another larger sub-group with a common denominator of having the as1/ocs element in their promoters. ROS-bZIP1, OsMyb4 and the as1/ocs element-containing genes were also induced by exogenous H2O2 at ambient temperature, thus are likely components of a regulatory module (ROS-bZIP1-as1/ocs regulatory module) that is activated by elevated intracellular ROS induced by cold stress. Comparative analysis of the expression of ROS-bZIP1-as1/ocs regulatory module between tolerant (CT6748-8-CA-17) and intolerant (INIAP12) rice cultivars showed positive correlation of the activity of the regulon with genotypic differences in chilling tolerance. A hypothetical model of an ROS-mediate gene regulon was developed. Based on this model, it was hypothesized that the putative ROSbZIP1-as1/ocs regulatory module has a prominent role in configuring early or rapid responses to chilling in rice seedlings and that such pathway is independent of the CBF/DREB-mediated and ABA-mediated regulons.
