Innate lymphoid cells in unaffected colon, colorectal cancer and peritoneal metastasis

ABSTRACT: 10X Next GEM Single Cell 5’ Kit v2 scRNAseq of maximum 15 000 sorted CD127+ ILCs (CD45+, CD3-, CD19-, Lin- and CD127+), NK cells (CD45+, CD3-, CD19-, Lin-, CD94+/- and CD56+) and non-conventional (nc)ILCs (CD45+, CD3-, CD19-, Lin-, CD94+/-, CD56- and CD7+) per sample from 11 patients. Total of 4 paired healthy colon and colorectal cancer tumours, 2 paired healthy colon, colorectal cancer tumours and peritoneal metastasis and 5 unpaired peritoneal metastasis.

Project description:Bulk RNA-seq, and single cell RNA-Seq using inDrops methodology, were used to compare two populations of cells that had been sorted by flow cytometry from human peripheral blood mononuclear cells (PBMCs) from two donors, G27 and G33. To sort the cells, PBMCs were stained with antibodies to 11 lineage markers (FITC), anti-CD56 (PE), and anti-CD94 (APC). The 11 lineage marker positive cells were excluded to identify the innate lymphocyte cell (ILC) population. Then we sorted the Lin-CD56+CD94- cells (CD127-ILC1s, 'neg') from the Lin-CD56+CD94+ cells (NK cells, 'pos') with a BD FACSAria IIu. Libraries were generated from each of these two populations.

Identification of human cytotoxic ILC3s

Project description:Human ILCs are classically categorized into five subsets; cytotoxic CD127-CD94+ NK cells and non-cytotoxic CD127+CD94-, ILC1s, ILC2s, ILC3s and LTi cells. Here, we identify a novel subset within the CD127+ ILC population, characterized by the expression of the cytotoxic marker CD94. These CD94+ ILCs strongly resemble conventional ILC3s in terms of phenotype, transcriptome and cytokine production, but are highly cytotoxic. IL-15 was unable to induce differentiation of CD94+ ILCs towards mature NK cells. Instead, CD94+ ILCs retained RORγt, CD127 and CD200R expression and produced IL-22 in response to IL-15. Culturing non-cytotoxic CD127+ ILC1s or ILC3s with IL-12 induced upregulation of CD94 and cytotoxic activity, effects that were not observed with IL-15 stimulation. Thus, human helper ILCs can acquire a cytotoxic program without differentiating into NK cells.

Immune and HCT116 RNA mixtures

Project description:These experiments were designed as a benchmark tool for deconvolution methods. 5 immune cell populations were sorted from 3 healthy donors' peripheral bloods. Peripheral Blood Mononuclear Cells (PBCMs) and PolymorphoNuclear Cells (PMN) were separated using gradient centrifugation. T cells (DAPI-/CD3+/CD14-/CD19-/CD56-), monocytes (DAPI-/CD3-/CD14+/CD19-/CD56-), B cells (DAPI-/CD3-/CD14-/CD19+/CD56-) and NK cells (DAPI-/CD3-/CD14-/CD19-/CD56+) were FACS-sorted from PBMCs and neutrophils (DAPI-/CD66b+/CD19-/CD3-/CD56-/CD14-) were sorted from PMNs. RNA was extracted from the purified cell population, as well as from the HCT116 colon cancer cell line. RNAs from pure populations were then mixed in various proportions. RNA from HCT116 cells and FACS-sorted T cells (DAPI-/CD3+/CD14-/CD19-/CD56-), monocytes (DAPI-/CD3-/CD14+/CD19-/CD56-), B cells (DAPI-/CD3-/CD14-/CD19+/CD56-), NK cells (DAPI-/CD3-/CD14-/CD19-/CD56+), and neutrophils (DAPI-/CD66b+/CD19-/CD3-/CD56-/CD14-) were mixed in various proportions.

CD127+CD94+ innate lymphoid cells expanded in Crohn’s disease patients highly express granulysin and perforin

Project description:Controversy in the identity and distinction of helper ILC1s and NK cells exist due to overlapping markers and the use of different gating strategies by distinct groups. Recently we identified cytotoxic ILC3s characterized by expression of CD94. Here we analyzed the full spectrum of CD127+ ILCs and NK cells in intestinal lamina propria from healthy donors and Crohn’s disease patients and identified two populations of CD127+CD94+ ILCs, designated A and B that could be distinguished on expression of CD117, CD18 and cytotoxic molecules. Population B highly expressed granulysin, a cytotoxic molecule linked to bacterial lysis and/or chemotaxis of monocytes. Granulysin protein was amply secreted by population B cells upon stimulation with IL-15. Activation of population B in the presence of TGF-β strongly reduced the expression of cytotoxic effector molecules of population B. Strikingly, samples from individuals that suffer from active Crohn disease displayed dramatically enhanced frequencies of granulysin expressing effector CD127+CD94+ ILCs compared to non-inflamed controls.

Identification and characterization of regenerative innate lymphoid cells from pluripotent stem cells [WT_ILC/R9_iILC_SmartSeq2]

Project description:We identified that synergistic and inducible expression of Runx1 and Hoxa9 in pluripotent stem cells gave rise to engraftable iHPC capable of developing into mature ILCs in the Rag2-/-Il2rg-/- recipients. We performed single-cell RNA-seq on the entire regenerative CD45.2+GFP+Lin-CD127+ R9-ILC population from the intestine of Rag2-/-Il2rg-/- recipient mice and the CD45.2+Lin-CD127+ WT-ILC population from the intestine of wild type mice (C57BL/6, CD45.2). Single-cell transcriptome illustrated the transcriptome landscape of the R9-ILCs and wild type ILCs including ILC1, ILC2 and ILC3.

CAR-NK cells derived from cord blood predominantly originated from CD56-CD7+CD34-HLA-DR- lineage markers- NK progenitor cells

Project description:Cord blood (CB)-derived chimeric antigen receptor (CAR)-natural killer (NK) cells targeting CD19 has been shown to be effective against B cell malignancies. While human CD56+ NK cells can be expanded in vitro, it is also known that NK cells can be differentiated from hematopoietic progenitor cells. It is still unclear whether CAR-NK cells are originated from mature NK cells or NK progenitor cells in CB. Here we found that CAR-NK cells are predominantly derived from the CD56- NK progenitor cells. We first found that substantial numbers of CD19 CAR-NK cells were produced from the CD56- CB mononuclear cells after in vitro culture for two weeks. Single cell RNAseq analysis of CD56-CD3-CD14-CD19- CB mononuclear cells revealed that those cells were subdivided into three subpopulations based on the expression of CD34 and HLA-DR. NK cells were predominantly produced from the CD34-HLA-DR- cells. In addition, in the CD34-HLA-DR- cells, only CD7+ cells could differentiate into NK cells. These results indicate that CD56-CD7+CD34- HLA-DR-lineage marker (Lin)- cells are the major origin of human CB-derived CAR-NK cells, indicating that we need to develop methods to enhance the quality and quantity of NK cells produced from these NK cell progenitor cells.
