Revealing novel transcribed sequences absent from the human reference genome by RNA-Seq

ABSTRACT: These two transcriptome sequencing datasets were generated from two reference RNA samples established by the US FDA-led MicroArray Quality Control project with Illumina next-generation sequencing technology. The reference RNA sample A (UHRR, Catalog #740000) consists of total RNA extracted from 10 human cell lines of various origins: Blymphocyte, brain, breast, cervix, liposarcoma, liver, macrophage, skin, testis and Tlymphocyte. Equal quantities of DNAase-treated total RNA from each cell line were pooled to generate the UHRR. The reference RNA sample B (HBRR, Catalog #6050) consists of total RNA extracted from several regions of the brains from 23 adult donors.

Escherichia coli DH5alpha Transcriptome Sequencing under Wi-Fi radiofrequency radiation

Project description:Purpose: In this study, Escherichia coli DH5alpha whole transcriptome sequencing was performed in order to compare the different gene expression profiles between control and exposed to Wi-Fi radiofrequency radiations. Methods:Escherichia coli DH5alpha were exposed to Wi-Fi radiations. Total RNA samples( control and exposed ) were extracted by bacteria protect-Rneasy kit,treated with DNAase and subjected to sequnecing using an Illumina-NovaSeq 6000 platform. Library preparation and sequencing were performed by Macrogen (south korea).Trimmed reads are mapped to reference genome with Bowtie. HTseq was used for expression profiling. Expression profile was calculated for each sample and gene as read count.

Microarray Coverage of Universal Human Reference RNA on microarrays with yeast controls

Project description:Microarray coverage of UHRR was determined by counting the number of spots with intensities exceeding the 1% and 5% false positive rates defined using the yeast negative control spots. Seven microarrays from different print runs were used. In four experiments, the UHRR was labeled with Cy5 and in three experiments with Cy3. Labeled UHRR was co-hybridized with Common Reference RNA (CRF) developed at Stanford University (8) labeled with the alternate dye. Comparability and concordance of replicated microarray data.

Project description:To measures the comparability and concordance of Illumina microarray, a series of 30 samples of Universal Human Reference RNA (UHRR) were set as controls for every single chip of total 30 Human-Ref V2 BeadChips. The average bead number of the 30 arrays was 42.3±8.1 for any bead type over the 22,184 probes. A high average correlation coefficient (r) value was obtained as 0.9908±0077 relative to each other of the expression intensity values from the 30 duplicate UHRR samples.
