Project description:Poplar (Populus trichocarpa, clone Nisqually-1) plants were grown in a Conviron PGR 15 growth chamber using precise control of temperature, light, and humidity. Diurnal (driven) conditions included 12L:12D light cycles and 25C/12C thermocycles in three different combinations. These were: photocycles (LDHH), 12 hrs. light (L)/12 hrs. dark (D) at a constant temperature (25C; HH); photo/thermocycles (LDHC): 12 hrs. light (L) /12 hrs. dark (D) with a high day temperature (25C) and a low night temperature (12C); and thermocycles (LLHC): continuous light (LL) with 12 hrs. high/12 hrs. low temperature (25C, day; 12C, night). Light intensity and relative humidity were 700 micromol m-2s-2 and 50%, respectively. Three-month-old poplar plants were entrained for at least one week under the respective condition prior to initiation of each experiment. Leaves and stems from individual poplar plants were collected every four hours for 48 hrs in driven (diurnal) conditions followed by a two day freerun spacer under continuous light/temperature followed by two additional days of sampling under the same continuous free run condition.

Project description:The extent to which light-saturated net CO2 assimilation (An) and leaf dark respiratory CO2 release (Rdark) jointly acclimate to abrupt and sustained changes in temperature (T) in rice (Oryza sativa L.) is unclear, as are the underlying mechanisms associated with thermal acclimation. To further our understanding of how sustained changes in temperature affect the carbon economy of rice, hydroponically-grown plants of the IR64 cultivar were developed at 30/25°C (day/night) in a temperature-controlled greenhouse before being shifted to 25/20°C or 40/35°C. Leaf RNA expression, protein abundance, sugar and starch content, gas-exchange and elongation rates were measured on pre-existing leaves (PE) already developed at 30/25°C, or leaves newly-developed (ND) subsequent to temperature transfer.

Project description:The circadian clock can adapt itself to external cues, but the molecular mechanisms and regulatory networks governing circadian oscillations' transient adjustments are still largely unknown. Here we consider the specific case of circadian oscillations transiently responding to a temperature change. Using a framework motivated by Floquet theory, we model the mRNA expression level of the fat body from Drosophila melanogaster following a step change from 25C to 18C. Using the method we infer the adaptation rates of individual genes as they adapt to the new temperature. To deal with heteroskedastic noise and outliers present in the expression data we employ quantile regression and wild bootstrap for significance testing. Model selection with finite-sample corrected Akaike Information Criterion (AICc) is performed additionally for robust inference. We identify several genes with fast transition rates as potential sources of temperature-mediated responses in the circadian system of fruit flies, and the constructed network suggests that the proteasome may play important roles in governing these responses.

Project description:We investigated chilling response of seedlings of three inbred maize lines: chilling tolerant S68911, chilling-sensitive S160 and moderate chilling-sensitive S50676. Kernels were germinated in wet sand in darkness at 25C. Seedlings were transferred to growth chamber (photoperiod 14/10h, temperature 24, light 250 umol quanta x m-2 x s-1), grown till the third-leaf stage and used in experiment. Chilling treatment started at the start of the dark period and lasted 38h (10h dark, 14h light,10h dark, 4h light). Growth conditions was as previously described but temperature was set to 14 (light/dark). At the same time control plants were grown as previously described. There were three biological replications of hybridization scheme.

Project description:The MAK-1 pathway is the least characterized MAP kinase pathway in Neurospora. Microarray analyses were carried out to identify genes with altered expression in Δmak-1 as compared to wild type strains. Mycelial mats of wild type and Δmak-1 strains were grown in constant light (LL) at 25C for 2 and 6 days, respectively, in 1X Vogel’s, 2% glucose, 0.5% Arginine HCl, pH 6.0. A cork borer was used to cut plugs to inoculate 75mL of the same liquid media and cultures were grown in LL at 25C for 24h, transferred to constant darkness (DD) 25C for 24 h before being harvested and total RNA extracted.

Project description:In most organisms biological processes are partitioned, or phased to specific times over the day through interactions between external cycles of temperature (thermocycles) and light (photocycles), and the endogenous circadian clock. This orchestration of biological activities is achieved in part through an underlying transcriptional network. To understand how thermocycles, photocycles and the circadian clock interact to control time of day specific transcript abundance in Arabidopsis thaliana, we conducted four diurnal and three circadian two-day time courses using Affymetrix GeneChips (ATH1). All time courses were carried out with seven-day-old seedlings grown on agar plates under thermocycles (HC, hot/cold) and/or photocycles (LD, light/dark), or continuous conditions (LL, continuous light; DD, continuous dark, HH, continuous hot). Whole seedlings (50-100), including roots, stems and leaves were collected every four hours and frozen in liquid nitrogen. The four time courses interrogating the interaction between thermocycles, photocycles and the circadian clock were carried out as two four-day time courses. Four-day time courses were divided into two days under diurnal conditions, and two days under circadian conditions of continuous light and temperature. Thermocycles of 12 hours at 22C (hot) and 12 hours at 12C (cold) were used in this study. The two time courses interrogating photoperiod were conducted under short days (8 hrs light and 16 hrs dark) or long days (16 hrs light and 8 hrs dark) under constant temperature. In addition, the photoperiod time courses were in the Landsberg erecta (ler) accession, in contrast to the other time courses that are in the Columbia (col) background. The final time course interrogated circadian rhythmicity in seedlings grown completely in the dark (etiolated). Dark grown seedlings were synchronized with thermocycles, and plants were sampled under the circadian conditions of continuous dark and temperature.

Project description:Anopheles gambiae, the primary African malarial mosquito, exhibits numerous behaviors that are under diel and circadian control, including locomotor activity, swarming, mating, host seeking, eclosion, egg laying and sugar feeding. However, little has been performed to elucidate the molecular basis for these daily rhythms. To study how gene expression is globally regulated by diel and circadian mechanisms, we have undertaken a DNA microarray analysis of A. gambiae head and bodies under 12:12 light:dark cycle (LD) and constant dark (DD, free-running) conditions. Zeitgeber Time (ZT) with ZT12 defined as time of lights OFF under the light:dark cycle, and ZT0 defined as end of the dawn transition. Circadian Time (CT) with CT0 defined as subjective dawn, inferred from ZT0 of the previous light:dark cycle. Adult mated but non-blood fed female mosquito heads and bodies under 12:12 light:dark cycle (LD) and constant dark (DD) conditions were collected every 4 hr to generate 48 hr gene expression profiles, and samples were processed with Affymetrix full genome microarrays. Downstream analysis identified genes with ~24hr rhythmic expression profiles.
